Project description:The zona pellucida (Zp) genes are quintessential oocyte-specific genes that are transcribed only during oogenesis and whose protein products are secreted in the extracellular space. In mice the Zp genes are three: Zp1, Zp2, Zp3 (Zp4 is a pseudogene). Contrary to longtime knowledge, data from 2023 have begun to challenge the notion that the functions of the Zp proteins operate solely in the extracellular space. Doubts began to arise after the results of proteasomal depletion of ZP3 with the Trim-away method (PMID 29153837): mouse zygotes microinjected with a specific antibody anti-ZP3 together with the ubiquitin-protein ligase TRIM21 died within a few hours (PMID 37930049). Given this background, we designed the present study to test whether the knockdown of another protein of the zona pellucida, namely ZP2, would impinge on preimplantation development and transcriptome composition, as previously observed for ZP3. Unlike our previous analysis (GSE278859) this time we have taken into account the additional information that the mRNAs of Zp genes are associated with the ribosomes of pre-implantation mouse embryos (PMID 35697785), which suggests that ZP proteins may be produced de novo after oogenesis. If that were the case, then the depletion of ZP2 by Trim-away alone would not suffice, as the protein amount depleted could be regenerated by new protein synthesis of ZP2. Therefore, this time we combined Trim-away with antisense oligo-mediated inhibition of Zp2 mRNA translation (morpholino). Pronuclear-stage mouse oocytes were microinjected with a cocktail of Trim21-mRNA, antibody anti-ZP2, and morpholino anti-ZP2, or with a cocktail in which antibody and morpholino were both directed against a protein that is not present in wildtype embryos (green fluorescent protein, GFP). We examined three experimental groups the blastocyst stage, in triplicate (R1, R2, R3), as follows. GROUP 1: blastocysts from pronuclear-stage oocytes that were microinjected a cocktail composed of Trim21 mRNA, fluorescent dextran beads, antibody anti-ZP2 and morpholino anti-Zp2, forming a group named “ZP2 knockdown\" (ZP2 KD R1, R2, R3). GROUP 2: blastocysts from pronuclear-stage oocytes were microinjected with a cocktail composed of Trim21 mRNA and fluorescent dextran beads, and cultured further, forming a group named “micromanipulation control\" (MC R1, R2, R3). GROUP 3: blastocysts from pronuclear-stage oocytes were microinjected with a cocktail composed of Trim21 mRNA, fluorescent dextran beads, antibody anti-GFP and morpholino anti-GFP, and cultured further, forming a group named “mock knockdown" (mock KD R1, R2, R3). Approximately eighty hours after microinjection, at the early blastocyst stage, embryos were collected and lysed for transcriptome analysis. GROUPS 1 and 3 were compared with GROUP 2 for mRNAs that are differently expressed (p<0.05; t test); then, the two sets of differently expressed genes were intersected by Venn diagram to identify the genes that are uniquely altered by knockdown of ZP2. These genes that were uniquely altered after ZP2 depletion were subjected to overrepresentation analysis using Webgestalt. Collectively, these data support a conclusion that ZP2 found inside the embryo was not merely a passive remnant from oogenesis, but also served an active functional role during mouse preimplantation development.

Project description:Genomic changes in low and highly metastatic A549 cells were analyzed by 500K SNP arrays. A large number of genomic alterations were present in A549 cells but no significant differences were observed between the low or highly metastatic A549 cell lines. We generated a NSCLC line with highly increased propensity to form tumor nodules in murine lungs after intravenous injections. Extravasation and growth at a distant site are important parts of the metastatic process and we regarded these as a surrogate marker for in vivo aggressiveness and potential metastatic capability. A549 lung asdenocarcimona cell line with initially low metastatic potential was used for this purpose; these cells formed multiple small nodules in NOD/SCID mice after first i.v.-injection, round 1 (R1). Removal of tumor nodules from the lungs and subsequent re-injection led to a rapid increase in metastatic capacity. A highly aggressive phenotype which was stable over time was evident after three rounds (R3) of in vivo selection for the A549 cell line.

Project description:We extracted RNA of sorted lung SPC/GFP+ EpCAM+ cells and performed microarray analyses. Total RNA was extracted from sorted Ep-CAMhigh/GFPhigh cells using TRIzol reagent (Invitrogen, Carlsbad, CA) according to the manufacturer’s protocol. The RNA integrity was examined on an Agilent 2100 BioAnalyzer (Agilent Technologies, Santa Clara, CA). Biotinylated ss-cDNA were prepared according to the standard Affymetrix protocol from 100 ng total RNA using the GeneChip WT PLUS Reagent Kit User Manual (Affymetrix/Thermo Fisher Scientific). Fragmented and labeled ss-cDNA were hybridized on a GeneChip Clariom S Array (Affymetrix/Thermo Fisher Scientific) (n =3/group). We used microarrays to detail the global gene expression of SPC/GFP+ EpCAM+ cells from the control mice(G29-5_(Clariom_S_Mouse)) and the 3 months smoke mice(G29-6_(Clariom_S_Mouse)), and identified distinct classes of up-regulated genes during this process.

Project description:In spontaneous type 1 diabetes (T1D) non-obese diabetic (NOD) mice, the insulin B chain peptide 9-23 (B:9-23) can bind to the MHC class II molecule (IAg7) in register 3 (R3), creating a bimolecular IAg7/InsulinB:9-23 register 3 conformational epitope (InsB:R3). Previously, we showed that the InsB:R3-specific chimeric antigen receptor (CAR), constructed using an InsB:R3-monoclonal antibody, could guide CAR-expressing CD8 T cells to migrate to the islets and pancreatic lymph nodes. Regulatory T cells (Tregs) specific for an islet antigen can broadly suppress various pathogenic immune cells in the islets and effectively halt the progression of islet destruction. Therefore, we hypothesized that InsB:R3 specific Tregs would suppress autoimmune reactivity in islets and efficiently protect against T1D. To test our hypothesis, we produced InsB:R3-Tregs and tested their disease-protective effects in spontaneous T1D NOD CD28-/- mice. InsB:R3-CAR expressing Tregs secrete IL-10 dominated cytokines upon engagement with InsB:R3 antigens. A single infusion of InsB:R3 Tregs delayed the onset of T1D in 95% of treated mice, with 35% maintaining euglycemia for two healthy lifespans, while whereas control Tregs did not. Our data demonstrate that Tregs specific for MHC class II: Insulin peptide epitope (MHCII/Insulin) protect mice against T1D more efficiently than polyclonal Tregs lacking islet antigen specificity, suggesting that the MHC II/insulin-specific Treg approach is a promising immune therapy for safely preventing T1D.

Project description:Identification of cell-type specific enhancers is important for understanding the regulation of programs controlling cellular development and differentiation. Enhancers are typically marked by the co-transcriptional activator protein p300 or by groups of cell-expressed transcription factors. We hypothesized that a unique set of enhancers regulates gene expression in human erythroid cells, a highly specialized cell type evolved to provide adequate amounts of oxygen throughout the body. Using chromatin immunoprecipitation followed by massively parallel sequencing, genome-wide maps of candidate enhancers were constructed for p300 and four transcription factors, GATA1, NF-E2, KLF1, and SCL, using primary human erythroid cells. These data were combined with gene expression analyses and candidate enhancers identified. Consistent with their predicted function as candidate enhancers, there was statistically significant enrichment of p300 and combinations of co-localizing erythroid transcription factors within 1-50 kb of the TSS of genes highly expressed in erythroid cells. Candidate enhancers were also enriched near genes with known erythroid cell function or erythroid cell phenotypes. Candidate enhancers exhibited only moderate conservation with mouse and minimal conservation with nonplacental vertebrates. Candidate enhancers were mapped to a data set of erythroid-associated, biologically relevant, SNPs from the GWAS catalog of the NHGRI. Fourteen candidate enhancers, representing 10 genetic loci, mapped to sites associated with biologically relevant erythroid traits. Fragments from these loci directed statistically significant expression in reporter gene assays. Identification of enhancers in human erythroid cells will allow a better understanding of erythroid cell development, differentiation, structure, and function, and provide insights into inherited and acquired hematologic disease. CD34+-selected stem and progenitor cells were expanded for three days in the absence of EPO, and total RNA was isolated from a portion of the cells. The cells were further cultured in the presence of EPO, and RNA was isolated after cells differentiated into R3/R4 nucleated erythroid cells. There were 3 replicates of CD34 cells and 9 replicates of R3/R4 erythroid cells.
