Single-cell RNA and B cell receptor profiling of B cell response to SARS-CoV-2 vaccination

Project description:We generated single-cell transcriptomic and BCR sequencing data of B cells from peripheral blood samples taken from a SARS-CoV-2-antigen-naive cohort being vaccinated with the SARS-CoV-2 mRNA-1273 vaccine. Blood samples were collected at the baseline timepoint D-1 (i.e. one day prior to the initial vaccination), D+5, D+9, D+12, W8 (taken just before the second immunization), W10 and M6 post first vaccination dose. This dataset, in conjunction with other multi-omic data generated from other samples in the study, allowed us to finely map B cell, Class switch recombination (CSR) and antibody production dynamics during primary immunization in the context of vaccine-derived antigen-specific B cells.

CITE-seq of human blood CD8+ T cells

Project description:The purpose of the experiment was to investigate the differentiation state gradient among antigen-experienced CD8+ T cells in healthy human blood. This was a sub-goal within a larger experiment, which aimed to investigate the clonal relationship between CD8+ T cells in blood and skin of matched donors. The blood T cells were sorted as CD8+ T cells (n=4) or CD3+ T cells (n=2), processed according to the 5´prime 10x genomic workflow, and sequenced at NGI Sweden.

This resource profiles PD-1 lineage cells, highlighting therapy-dependent changes in progenitor-exhausted CD8 T cells and TCR clonotype dynamics.

A single recurrent dominant variant in ITPR3 leads to a syndromic immunodeficiency

Project description:Intracellular calcium levels are finely tuned through intricate actions of a number of channels and transporters, including those at key endocellular stores, e.g. endoplasmic reticulum (ER), lysosomes, and mitochondria. Along with the highly homologous genes Inositol 1,4,5-trisphosphate (IP3) receptor type 1 (ITPR1) and 2 (ITPR2), ITPR3 encodes the IP3 receptor (IP3R), a key player in intracellular calcium release in animals. Here we report the first cases of ITPR3 defects in man leading to a primarily dysimmune phenotype. In four unrelated patients of diverse ethnicity, and suffering from a complex immunodeficiency syndrome, we report the same de novo pathogenic variant - c.7570C>T; p.Arg2524Cys - in ITPR3. Clinically, recurrent severe infectious episodes of viral and bacterial origins, features of ectodermal dysplasia and that of Charcot-Marie-Tooth disease were paramount. The identified variant does not affect gene transcription, yet it was structurally predicted and biologically proven to disrupt proper protein folding and function in vivo. This eventually leads to defective Calcium flux in patient cells, dysregulation of mitochondrial function and a broad dysimmune phenotype characterized primarily by a profound CD4 T cell lymphopenia associated with quasi absence of naïve CD4 and CD8 cells, itself mirrored by an increase in cognate memory cells. The Calcium signaling defect was recapitulated ex vivo through the introduction of this single variant in Jurkat cells. Moreover, site-directed mutagenesis displayed the exquisite sensitivity of Arg2524 to any amino acid change. In conclusion, a single unique recurrent de novo variant in ITPR3 leads to a novel syndromic immunodeficiency.

Single cell CITE-seq and VDJ sequencing of epidermal and blood T cells

Project description:The aim of the experiment was to investigate the clonal relationship between CD8+ T cell subsets of donor matched blood with epidermal CD8+ T cells. Abdominal skin (n=8) was separated into dermis and epidermis, followed by epidermal skin and PBMC isolation. Single CD8+ T cells (n=6) and CD3+ T cells (n=2) were FACS sorted, processed with the 5’ 10x Genomics workflow and sequenced at NGI Sweden.

Charting the age-altered thymic epithelial cell differentiation by lineage tracing from a beta 5-t expressing TEC progenitor

Project description:TEC progenitors that express beta 5-t contribute to both the cortical and medullary TEC compartments. Our initial experiments across ageing thymi identified a population of potential progenitor TECs which expanded with age, and appears to be a progenitor population for mTEC. These lineage tracing experiments are designed to chart the altered differentiation and senescence of mTEC progenitors with age.

Physiological profile of the coronary artery and internal thoracic artery endothelial cells as a basis for the structural and functional congrunce of the arterio-arterial continuum

Project description:Currently, it is well established that human endothelial cells (ECs) are characterised by a significant heterogeneity between distinct blood vessels, e.g., arteries, veins, capillaries, and lymphatic vessels. Further, even ECs belonging to the same lineage but grown under different flow patterns (e.g., laminar and oscillatory or turbulent flow) ostensibly have distinct molecular profiles defining their physiological behaviour. Human coronary artery endothelial cells (HCAEC) and human internal thoracic artery endothelial cells (HITAEC) represent two cell lines inhabiting atheroprone and atheroresistant blood vessels (coronary artery and internal thoracic artery, respectively). Resistance of the internal mammary artery to atherosclerosis has been largely attributed to the protective phenotype of HITAEC which reportedly produce higher amounts of vasodilators including nitric oxide (NO) through the respective signaling pathways. However, this hypothesis has not been adequately addressed hitherto as proteomic profiling of HCAEC and HITAEC in a head-to-head comparison setting has not been performed.
