RNA-seq of 5dpf zebrafish tert F2 larvae with/without injury

ABSTRACT: Bulk RNA-Seq of muscle isolated from zebrafish carrying a mutation in telomerase (tert) and wildtype sibling animals aged 5 days at 24 hpf following needle stick injury. RNA was extracted from pooled samples of n=50 larvae each on 30/01/2024. Libraries were constructed using Illumina TruSeq RNA Library Prep Kit and sequenced on an Illumina NovaSeq 6000 with paired end reads of 150 bp generated by Novogene.Result come back on 07.03.2024.

Project description:The Arabidopsis/Tetranychus urticae pair is a model to analyze the response of the plant to the infestation with phytophagous mites. To deep into the effects of environmental conditions on the response of the plant, we compare the transcriptomes of plants grown at standard conditions with plants grown at low humidity and/or mild warm temperature. Comparisons were performed without a second stressor and after 30 min of mite infestation.

RNAseq of lung tissue from mice exposed to conventional and renewable diesel exhaust particle

Project description:Renewable diesel fuels, derived from various biomass sources, have the potential to reduce greenhouse gas emissions and particulate matter (PM) compared to conventional fossil-based diesel. However, the toxicity of emissions from renewable diesel fuels is not yet fully understood. We assessed pulmonary effects of renewable diesel exhaust particles in female C57BL/6Tac mice after a single pulmonary exposure via instatracheal instillation (6, 18, or 54 µg/mouse). Particles were generated from renewable fuels (rapeseed methyl ester, RME; hydrogen-treated vegetable oil, HVO) and petroleum diesel (DEP) using a modern heavy-duty diesel engine. Lung tissue was analysed via RNA sequencing one day post-exposure. Carbon black (Printex 90, 54 µg/mouse) was used as a particle control.

RNA-seq with and without siRNA ORF1 in post-mitotic human dopaminergic neurons (LUHMES cell line, differentiated)

Project description:LINE-1 are the only active and autonomous transposable elements in the human genome and encode two proteins, the nucleic acid chaperone ORF1p and ORF2p, which has reverse transcriptase and endonuclease activities. ORF1p is present at steady-state in human and mouse neurons in the adult brain, but a physiological function of LINE-1 and/or ORF1p in mature neurons has not been investigated. We therefore perfomed siRNA-mediated knock-down of LINE-1 ORF1p followed by RNA-sequencing.

An Evolutionarily Diverged CCD4 Enzyme Negatively Regulates Mesocotyl Elongation in Rice

Project description:Carotenoid cleavage dioxygenases (CCDs) catalyze the formation of phytohormones and other growth regulators, yet the CCD4 subfamily remains underexplored in cereals. The rice gene LOC_Os12g24800 has often been misannotated as nine-cis-epoxycarotenoid dioxygenase 2 (NCED2), implicating it in abscisic acid (ABA) biosynthesis. Here, we provide a definitive functional characterization of LOC_Os12g24800 and demonstrate that it encodes a CCD4-type enzyme, OsCCD4b, distinct from NCEDs. Using in vitro, in vivo, transgenic assays, and CRISPR/Cas9 and overexpressing lines, we show that OsCCD4b preferentially cleaves carotenoids at the C7′–C8′ double bond, producing C30 and C10 apocarotenoids, in contrast to the cleavage specificity of Arabidopsis CCD4. Moreover, we identify 3-OH-β-cyclocitral, a major OsCCD4b-derived metabolite, as a previously unknown signaling molecule that suppresses mesocotyl elongation by reducing cell length and modulating sugar metabolism, independently of other growth regulators. These findings resolve a long-standing annotation ambiguity, reveal functional divergence of CCD4 enzymes between monocots and dicots, and uncover an independent apocarotenoid signaling pathway controlling rice mesocotyl development.

RNA-seq of human gastric cancer cell line AGS treated with Capsaicin against DMSO

Project description:Capsaicin has previously been demonstrated to exhibit anti-tumor effect in various cancer type. However, the deep biological function and molecular mechanism of capsaicin was still uncertain. In this research, we used high-throughput RNA sequencing to unveil the potential biological function of capsaicin in human gastric cancer cell line AGS.Total RNA was collected from AGS cells treated with capsaicin (at a dose of 250uM for 24h) or DMSO using TRIzol reagent according to the manufacturer’s protocol (n=3 per group). RNA was quantified using a NanoDrop ND-2000 (Thermo Scientific, USA), and RNA integrity was assessed using an Agilent Bioanalyzer 2100 (Agilent Technologies, USA). High throughput sequencing was performed by TsingKe biotech Co., Ltd. according to the manufacturers` standard protocols. The quality control and preliminary analysis of sequencing raw data was performed by Novogene biotech Co., Ltd. according to the standard pipeline. Gene expression level was measured by Fragments Per Kilobase of exon model per Million mapped fragments (FPKM).

RNA-Seq to Explore 2-Sulfonylpyrimidine Warheads as Acrylamide Surrogates for Targeted Covalent Inhibition of BTK in Diffuse Large B Cell (DLBCL) Cell Line TMD8

Project description:Bruton Tyrosine Kinase (BTK) plays an essential role in signal transduction downstream of cell surface receptors on B lymphocytes, including the B-cell receptor (BCR), a key driver of several sub-types of human B-cell lymphoma and leukaemia. As such, BTK inhibitors have proven to be effective therapies for B-cell malignancies, most notably Ibrutinib. Targeted covalent inhibitors (TCIs) directing cysteine typically rely on a narrow set of electrophilic “warheads”. Michael acceptors remain at the forefront of TCI design strategies, yet have variable stability and selectivity under physiological conditions. Our RNA-Seq experiments were performed on TMD8 cells that had been cultured for 8 hours with DMSO, ibrutinib or 4 chemical constructs that we describe in Moraru et al. (2024), resulting in a total of 18 libraries. Our data show that the 2-sulfonylpyrimidine motif is an effective replacement for the acrylamide warhead of Ibrutinib.

Time-course analysis of gene expression during mouse embryonic stem cell differentiation into cardiomyocytes: impact of Npl deficiency.

Project description:This study aims to investigate the regulatory role of N-acetylneuraminate lyase (Npl) during the stepwise differentiation of embryonic stem cells (ESCs) into functional cardiomyocytes (CMs). We performed a high-throughput transcriptomic analysis comparing wild-type (WT) and Npl knockout (KO) cell lines at four critical developmental stages: undifferentiated embryonic stem cells (D0), embryoid bodies (D2), mesoderm progenitors (D4), and mature cardiomyocytes (D14). By examining the gene expression profiles across these time points, we seek to identify the molecular mechanisms and downstream signaling pathways through which Npl modulates mesoderm specification and cardiac lineage commitment. Our findings provide insights into the transcriptional landscape of early cardiac development and the potential involvement of Npl in congenital heart defects.

Transcriptomic profiling of rat epicardial cells under normoxic, hypoxic and reoxygenation conditions

Project description:This study employs bulk RNA-seq to investigate the transcriptomic changes in rat epicardial mesothelial cells (EMCs) under different oxygen conditions. We compare gene expression profiles between normoxia (20% O2, 48 hours), hypoxia (0.1% O2, 48 hours), and reoxygenation (recovery after 24 hours hypoxia). The goal is to identify key pathways and differentially expressed genes involved in the cellular response to oxygen deprivation and recovery. This work provides insights into the molecular mechanisms of ischemia-reperfusion injury and may contribute to understanding cardiac adaptation to hypoxia.
