RNAseq of small intestinal organoids prepared from wild type mice and mice harbouring a mutation in Gucy2c at position Ser839 that converts it to an isoleucine following treatment with uroguanylin

ABSTRACT: Organoids were prepared from the small intestine of wild type C57BL6N mice and mice harbouring an activating mutation in Gucy2c that converts a serine at position 839 to an isoleucine. Organoids were treated with 1 micromolar uroguanylin for 18h. RNA was prepared and subjected to RNAseq analysis.

Project description:A knock-in mouse model has been generated where the serine residue at position 839 in the catalytic domain of receptor guanylyl cyclase C (product of the Gucy2c gene) has been converted to an isoleucine residue. Organoids were prepared from the small intestine of wild-type C57BL6N Tac mice and the mutant S839I mouse by established procedures. RNA was prepared from organoids and subjected to RNAseq analysis.

RNA-seq of mouse cancerous organoid cell lines from the colon of VBPN mice and genome engineered with CRISPR

Project description:Colon from mouse with genetic background VBPN was extracted and wild-type organoid culture was created. Afterwards, the organoids were treated with 4-OHT and cancerous organoids with BPN mutations were created. Subsequently, 2 Apc and 2 Rnf43 cell lines were created via CRIPSR knock-out. Additionally, Ctnnb1 gene was edited via CRISPR base editing and the edit S33F was created. Finally, also non-nargeting conrotl cell lines for conventional knock-out (NT) and base editing (NTBE) were generated. From these cell lines RNA-seq was performed.

Project description:The experiment was designed to detemine changes in gene expression between wild type mice and mice with a mutation in receptor guanylyl cyclase C at the Serine 839 position converted to an Isoleucine. Project description:Food-grade titanium dioxide (E171) is a widely used food additive whose safety is debated, particularly concerning its genotoxic effects. This experiment describes E171-induced effects on iPSC-derived colon organoids and evaluates the dose-response to 10, 100, 250, and 1000 µg/mL of E171 following 24 hours of exposure. Whole genome RNA sequencing was performed to assess molecular mechanisms and effects of E171 on the gene expression of human iPSC-derived colon organoids to better understand the potential mode of action of its adverse effects.

Project description:A novel mouse harbouring a mutation in receptor guanylyl cyclase C (Gucy2c) that is equivalent to that seen in patients with Familial GUCY2C syndrome was established. Since patients are susceptible to colitis-like disease and IBD, RNAseq was performed on the distal colon in these mice to identify global transcriptome changes that arise as a consequence of this mutation Gucy2c.

Project description:Murine small intestinal organoids were cultured in the presence or absence of 3µM inhibitor I-CBP112 (PubChem CID 90488984), which targets E1A Binding Protein P300 (Ep300) and Creb-binding protein (Crebbp, Cbp). Organoids were grown in culture media containing EGF, Noggin and R-spondin (ENR), media was changed after 48h, and organoids were harvested after 96h.

RNA-seq of small intestinal organoids treated with an inhibitor for the epigenetic modifier LSD1

Project description:To assess the role of LSD1 in mice small intestinal epithelium, small intestinal organoids were treated with an inhibitor for LSD1 (GSK-LSD1) and compared to untreated organoids. Similar to intestinal epithelium from mice with an intestinal epithelium specific LSD1-KO, paneth cells dissappear upon GSK-LSD1 treatment. We used these sequencing data to show that these small intestinal organoids have a similar phenotype as mice epithelium without LSD1.
