Project description:We performed a study investigating donors previously infected with SARS-CoV-2 during the first wave of the COVID-19 pandemic to understand how vaccination may reshape T cell populations formed after infection. 10 donors were investigated using single-cell RNA-sequencing consisting of a) 3 mild non-hospitalised donors, b) 3 severe hospitalised donors, c) 1 mild recently vaccinated donor and d) 3 recently convalescent donors. For each of these groups we sampled at the following timepoints a) 6-9 months and 18 months after infection, b) 6-9 months and 18 months after infection, c) 13 months and 15 months after infection and d) 35 days after infection. All donors were unvaccinated at the first time point and vaccinated at the second time point. We stimulated PBMC with an overlapping peptide pool derived from the spike glycoprotein of the SARS-CoV-2 virus and sorted spike-specific CD4+ T cells (CD4+CD69+CD40L+) and spike-specific CD8+ T cells (CD8+CD69+4-1BB+) from every donor and time point using flow cytometry for 10X single-cell sequencing (5' protocol). Each time point from Dnr4868 was sequenced across two 10X reactions/libraries performed on the same day. Multiple samples were hashed and pooled together for sequencing using TotalSeq-C anti-human hashing antibodies from BioLegend. Individual library expression matrix files were generated using the CellRanger pipeline from 10X Genomics. The processed data file named immune.combined220929.rds is a Seurat Object containing all samples and generated using the Seurat package in R.

Project description:This study contains single cell RNA-seq of the non-small cell lung cancer line HCC827 in three conditions. Firstly we have sequenced the RNA of single cells of a culture of HCC827 cells grown in normal conditions (POT). In our study we then evolved two arms of the cell line, one in the presence of the drug gefitinib (40nM, G1) and the other in the presence of trametinib (100nM, T4) in HYPERflasks to avoid replating. These data were analysed using cellRanger using GRCh38. Output from cellRanger was filtered for a minimum number of detected genes and UMIs. Mitochondrial reads were excluded from analysis (Acar_2020_single_cell_raw_data.txt). The data was then imported and scaled using the package Seurat. Scaled data was then filtered for low expression of housekeeping genes. Additionally genes expressed in fewer than 20 cells were excluded from analysis. Data was then renormalised using linear normalisation and scaling on the filtered raw data (Acar_2020_single_cell_processed_data.txt). Principal component analysis was run on variable genes identified using Seurat and the top 44 component were used as input for t-SNE analysis. Clusters were then identified using FindClusters in Seurat (Acar_2020_single_cell_metadata.txt). For a full description see the associated publication.

Project description:The precise role of Marginal Zone B (MZB) cells in shaping the adaptive immune response to virus-like particle (VLP) immunization remains incompletely defined. Here, we combined VLP immunization of wild-type and MZB-deficient mice with single-cell RNA sequencing (scRNA-seq) and paired TCR/BCR profiling of splenocytes. This integrated approach directly links the cellular transcriptome with its unique immune receptor at a single-cell resolution, allowing us to deconvolute the splenic immune landscape and precisely identify the molecular and clonal alterations resulting from the absence of MZB cells.Our analysis provides the first comprehensive insight into the gene expression programs and receptor repertoires that define the disrupted humoral immunity in MZB KO mice following vaccination. This strategy establishes a framework for definitively linking specific immune cell subsets to functional antibody responses and can be broadly applied to dissect the mechanisms of action of other vaccine platforms.

Project description:This dataset contains single-cell RNA sequencing data from murine colorectal tumors engineered using the SOCRATES platform, a CRISPR-based multiplex genome engineering system. Tumors were initiated in genetically engineered mouse models via lentiviral delivery of pooled sgRNAs targeting key driver genes in colorectal cancer, including Apc, Kras, Trp53, Smad4, and Pten. Following tumor formation, tissues were dissociated and processed using the 10x Genomics Chromium platform. Cells were multiplexed using TotalSeq-B hashing antibodies, and both gene expression and hashtag libraries were generated using the Chromium Next GEM Single Cell 3' Reagent Kit v3.1. Sequencing was performed on a NovaSeq6000 platform. Fastq files, raw counts (gene-by-cell matrix), and associated cell metadata (including sample identifiers, genotypes, classification categories, and run information) are provided. The individual reads of the respective tumours need to be demultiplexed and assigned to the individual samples. In the raw counts file and the cell metadata file, the individual samples are already demultiplexed and the cells can be assigned with the metadata file. This dataset enables the exploration of genotype-dependent transcriptional states, and microenvironmental composition at single-cell resolution.

Project description:Tuft cells are required for an effective immune response to gastrointestinal parasitic nematodes in mice, but little is known about tuft cells in other animals. Using scRNA-seq, we profiled the transcriptome of tuft cells and other mucosal cell types from the sheep abomasal epithelium following nematode infection. Cells were isolated from abomasum mucosal tissue of two sheep and processed using 10x Genomics Chromium Single Cell 3’ Reagent kit (v.3) using a total of 20,000 input cells. cDNA libraries were sequenced on an Illumina NextSeq 500 system to a depth of 50,000 read pairs per cell. Sequences were mapped to the genomes for ovine (Ovis aries Oar_v3.1; https://www.ensembl.org/Ovis_aries/Info/Index) and bovine (Bos taurus ARS-UCD1.2; https://www.ensembl.org/Bos_taurus/Info/Index) and gene count matrices generated using the Cell Ranger software (v.3.1.0) and analysed using Seurat package (v.3.1) with R version 3.6.0. The “Find Markers” function identified a tuft cell cluster and other distinct epithelial (Epcam+) and immune (Ptprc+) cell clusters.

Project description:A cryovial that contains frozen PBMCs (10^6 cells/vial) from each of 11 COVID-19 patients was thawed in 37oC water bath. Immediately after, thawed cells were transferred to 15-mL Falcon tube that contained 10 mL of cold culture medium. After centrifugation at 150g for 5 min, the cell pellets were resuspended in complete RPMI + 10% heat-inactivated FCS medium and plated onto 12-well plate at a concentration of 5 x 10^6 cells/3 mL/well. Then a peptide cocktail was added at a concentration of 5 μg/mL for 16hr in 5% CO2 37oC incubator. After 16-hour incubation, cells were washed 3 times and incubated for 10 minutes with Fc receptor block, following each sample was stained with a total of 6 HLA-A2+/peptide fluorescent tetramer (Tet) and pentamer (Pent) for 10 min. After cell washing at twice, each sample was stained with cell hashing antibodies for 20 min, respectively and then washed at three times and finally pooled. The combined cells were stained with CITE-seq and anti-human CD8 FACS antibody for 30 minutes. After cell washing at twice, viable HLA-A2+/peptide Tet/Pent positive CD8+ T cells were sorted by FACS Aria II. The scRNA-Seq libraries including GEX and CITE-seq libraries were prepared using the 10x Chromium single-cell 3’ reagent kits (v3.1 Chemistry), per manufacturer’s instructions. As a result, we have 2 separate groups of the single cell datasets. MKH datasets (MKH_GEX_... and MKH_FB...) contain RNA-seq outcomes of HLA-A2 restricted human CD8+ T cells against SARS-CoV-2 from 5 COVID-19 patients. MKK datasets contain RNA-seq outcomes of HLA-A2 restricted human CD8+ T cells against SARS-CoV-2 from 6 COVID-19 patients. Cell hashing and CITE-seq antibody information is available in the csv files.

Project description:Acute megakaryoblastic leukemia of Down syndrome (DS-AMKL) is a model of clonal evolution from a preleukemic transient myeloproliferative disorder requiring both a trisomy 21 (T21) and a GATA1s mutation to a leukemia driven by additional driver mutations. We modelled this leukemic evolution through stepwise gene editing of GATA1s, SMC3+/- and MPLW515K providing 20 different trisomy or disomy 21 iPSC clones. Single cell analysis was performed on hematopoietic cells obtained from IPSC clones after 13 days of differentiation. Sample preparation was done at room temperature. Single-cell suspensions were loaded onto a Chromium Single Cell Chip (10x Genomics) according to the manufacturer’s instructions for co-encapsulation with barcoded Gel Beads at a target capture rate of ~10,000 individual cells per sample. Captured mRNAs were barcoded during cDNA synthesis using the Chromium Next GEM Single Cell 3' GEM, Library & Gel Bead Kit v3.1 (10X Genomics) according to the manufacturer’s instructions. All samples were processed simultaneously with the Chromium Controller (10X Genomics) and the resulting libraries were prepared in parallel in a single batch. We pooled all of the libraries for sequencing in a single SP Illumina flow cell. All of the libraries were sequenced with an 8-base index read, a 28-base Read1 containing cell-identifying barcodes and unique molecular identifiers (UMIs), and a 91-base Read2 containing transcript sequences on an Illumina NovaSeq 6000.
