Single cell RNA-seq of tumor tissues from 10 small cell lung cancer patients with or without treatment

ABSTRACT: This single cell RNA-seq experiment was performed to quantify DLL3 expression in tumor cells in small cell lung cancer patients.Tumors were rapidly dissociated after the surgical procedure using the Miltenyi Biotec Human Tumor Dissociation kit (cat# 130-095-929). Libraries were constructed using the VDJ NextGEM v1.1 10x Genomics Chromium kit according to the manufacturer's instructions. Samples were sequenced on a NextSeq 550 sequencer (Illumina). Corresponding EGA study number: EGAS50000001400, EGA dataset number: EGAD50000002034.

Single-cell gene expression analysis of in vitro expanded CD4 T cells responding to HHV-6B and HCMV epitopes

Project description:Assessment of the gene expression differences between HHV-6B-specific and HCMV-specific CD4 T cells at single-cell level. The peripheral blood mononuclear cells samples were collected from normal subjects expressing HLA-DRB1*03:01. The HHV-6B-specific or HCMV-specific T cells were expanded in vitro using known HLA-DRB1*03:01 epitopes derived from HHV-6B (6 epitopes) or HCMV (1 epitope) and isolated after 12-15 days of culture using the corresponding HLA-DRB1*03:01 tetramers.

scRNAseq of immune cells of patients with chronic graft-versus-host disease

Project description:In this study, we investigated somatic mutations in T cells in patients with various hematological disorders. To analyze immune cell phenotypes with somatic mutations, we performed scRNA+TCRab sequencing from 9 patients with chronic GVHD and clonal expansions of CD4+ or CD8+ T cells based on T cell receptor sequencing. CD45+ PBMCs (lymphocytes and monocytes) were sorted with BD Influx cell sorter and subjected to sequencing with Chromium VDJ and Gene Expression platform (v1.1, 10X Genomics). Sequencing was performed with Novaseq 6000 (Illumina). The immune cell phenotypes were compared to healthy controls processed in the same laboratory (accession number E-MTAB-11170). Due to data privacy concerns, the raw sequencing data is in the European Genome-Phenome Archive (EGA) under accession code [xxxx] and can be requested through the EGA Data Access Committee.

Multi-omic analysis resolves coordinated immune responses to mild, moderate and severe COVID-19

Multiple Early Factors Anticipate Post-Acute COVID-19 Sequelae

Project description:Post-acute sequelae of COVID-19 (PASC) represent an emerging global crisis. However, quantifiable risk-factors for PASC and their biological associations are poorly resolved. We executed a deep multi-omic, longitudinal investigation of 309 COVID-19 patients from initial diagnosis to convalescence (2-3 months later), integrated with clinical data, and patient-reported symptoms. We resolved four PASC-anticipating risk factors at the time of initial COVID-19 diagnosis: type 2 diabetes, SARS-CoV-2 RNAemia, Epstein-Barr virus viremia, and specific autoantibodies. In patients with gastrointestinal PASC, SARS-CoV-2-specific and CMV-specific CD8+ T cells exhibited unique dynamics during recovery from COVID-19. Analysis of symptom-associated immunological signatures revealed coordinated immunity polarization into four endotypes exhibiting divergent acute severity and PASC. We find that immunological associations between PASC factors diminish over time leading to distinct convalescent immune states. Detectability of most PASC factors at COVID-19 diagnosis emphasizes the importance of early disease measurements for understanding emergent chronic conditions and suggests PASC treatment strategies.

TCR repertoire profiling of CMV specific and SARS-CoV2 Spike specific CD8+ T cells using single cell sequencing

Project description:We introduced single-chain trimer (SCT) technologies into a high throughput platform for pMHC library generation that can be used for screening antigen specific CD8+ T cells. We compared the diversity of T cell receptor repertoire captured by SCT and folded peptide-MHC multimer presenting HLA-A02:01 restricted CMV peptide. We then constructed SCT libraries designed to capture SARS-CoV-2 spike specific CD8+ T cells from COVID-19 participants and healthy donors. TCR sequencing with antigen specificity was analyzed. The immunogenicity of these epitopes was validated by functional assays of T cells with cloned TCRs captured using SCT libraries.

The extracellular function of LGALS3BP in neural progenitors during brain development

Project description:This study demonstrates cellular and molecular mechanisms regulating the generation and function of basal radial glia (bRG), a neural stem cell population that was shown to be enriched in the developing human brain and was involved in the formation of cortical expansion. Here, we studied the role of LGALS3BP, a secreted protein whose RNA expression is enriched in bRGs. Based on a combination of three model systems i) in vitro human cerebral organoids, ii) ex vivo embryonic human fetal tissue and iii) in vivo embryonic mouse cortex, and a wide variety of techniques including single-cell RNA-sequencing, proteomics, and immunostaining, we characterized the role of human LGALS3BP mutations.

Interference of B-Cell and T-Cell Receptor Genes in Single-Cell RNA Sequencing Data

Project description:B and T cells play central roles in immune responses and, as such, are integral in many diseases, such as autoimmunity. Characterizing these cells, their subsets, and exploring their transcriptomes to understand the underlying biology, can be achieved using single-cell RNA sequencing (scRNA-seq). While some studies report removing the transcripts encoding the variable regions of the B- and T-cell antigen receptors prior to downstream analyses, a systematic analysis of the effects of retaining versus removing these genes has been lacking. We investigated the effects these transcripts in B and T cells impose on supervised clustering and downstream analyses of scRNA-seq data.

Single Cell Analysis in trisomic tissues and organoids

Project description:Cortical organoids generated from mESC from a Down Syndrome (DS) mouse model (Ts65Dn) were dissociated for single cell sequencing to understand whether differential gene expression in DS brains affects cell diversity and how the molecular events that control the development of these diverse types of neocortical neurons are affected by the trisomy. These results were generated in parallel to a single cell experiment in forebrain fetal tissue from WT and Ts65Dn mice.
