Illumina Infinium HumanMethylation EPIC beadchip profiling of supratentorial ependymomas: TEAD1::NCOA2 Fusion

Project description:This study investigates the epigenetic and genetic landscape of a rare case of supratentorial ependymoma (ST-EPN), characterised by a novel TEAD1::NCOA2 fusion, expanding the molecular understanding of YAP1 fusion-positive ependymomas. Using Illumina methylation arrays, we performed DNA methylation profiling to classify the tumour subtype. (Additionally, RNA sequencing identified the TEAD1::NCOA2 fusion, implicating the activation of the HIPPO-YAP/TAZ pathway. These findings highlight the complexity of central nervous system tumour classifications and demonstrate the utility of advanced molecular diagnostics in cases where conventional methods, such as fluorescence in situ hybridisation (FISH), yield inconclusive results.)

DNA Methylation of gDNA from blood and bronchoalveolar lavage of tuburbulosis patients with and without type 2 diabetes via Illumina Infinium MethylationEPIC array

Project description:Tuberculosis (TB) remains a leading cause of illness and death globally. Type 2 diabetes (T2D) patients are more likely to become infected with Mycobacterium tuberculosis (M.tb). When they are infected, they are more likely to develop active TB disease and to present with more severe TB and those who receive TB treatment are more likely to experience adverse treatment outcomes. Genomic DNA (gDNA) was isolated from unstimulated whole blood and bronchoalveolar lavage (BAL) cells. Analysis of methylation arrays was carried out following the Bioconductor ‘methylationArrayAnalysis’ workflow, using the IlluminaHumanMethylationEPICanno.ilm10b4.hg19 annotation set for Illumina MethylationEPIC arrays. Probes were excluded where detection p-value was <0.01, where they were located on the Y chromosome, or were annotated as containing SNPs or known to be cross-reacting. Probes on the X chromosome were retained as only females were included in this analysis. Background correction was carried out via the normal-exponential out-of-band (Noob) method and probe intensities were quantile normalized. To identify differentially methylated positions (DMPs), the data was filtered using the criteria shown in extended data figure 8. To permit comparison between DMPs a secondary cutoff of uncorrected p<0.01 and beta values >0.8 and <0.2 was retained. Gene set enrichment testing was carried out via the “gsameth” function in the missMethyl package using hallmark and GO gene sets from the MSigDB Molecular Signatures Database. The Hallmark (H) gene sets represent well-defined biological states or processes, whereas the GO (C5) set consists of genes annotated by the same ontology term.

Molecular characterization of T-cell lymphoblastic lymphoma in children and adolescents (Methylation arrays)

Project description:T-cell lymphoblastic lymphoma (T-LBL) is a heterogeneous malignancy of lymphoblasts committed to T-cell lineage. Dismal outcomes (15-30%) in case of T-LBL relapses warrants for risk-based treatment to be established in future. This is a first comprehensive, systematic, integrated genome-wide analysis including relapse cases aimed towards identifying molecular markers of prognostic relevance for T-LBL. Whole exome sequencing (WES) was performed on “limited cohort” of 16 T-LBL cases which included 6 relapse cases. Validation of WES data was performed on a large cohort (n=131) referred as \\"extended cohort\\". In order to identify copy number alterations and determine the epigenetic changes SNP arrays and methylation arrays were also performed respectively on the \\"limited cohort\\". Activated NOTCH/PI3K-AKT signaling axis and alterations in cell cycle regulators constitutes the core oncogenic program for T-LBL. KMT2D was identified as a prognostic molecular marker, KMT2Dmut and/or PTENmut associated with poor prognosis.

Illumina Infinium HumanMethylation EPIC beadchip profiling of 31 pediatric histologically defined anaplastic pilocytic astrocytoma

Project description:We used the Illumina Infinium HumanMethylation EPIC beadchip array to profile 31 pediatric tumors with the histological diagnosis of anaplastic pilocytic astrocyoma (PA). PA with anaplasia has been defined in the 2016 WHO classification as a tumor with PA morphology and >4 mitoses per 10 HPF, with or without necrosis with a potential worse outcome. DNA Methylation based studies performed mainly in adults have put forward this subtype as a distinct entity. After performing the same techniques on pediatric samples, our findings argue that the diagnostic histomolecular criteria established for anaplasia in adult PA are not of diagnostic or prognostic value in a pediatric setting.

Illumina Infinium HumanMethylation450 BeadChip profiling of paediatric high grade gliomas and diffuse intrinsic pontine gliomas

Project description:We have used Illumina Infinium HumanMethylation450 BeadChip array profiling to profile paediatric high grade gliomas and diffuse intrinsic pontine gliomas. The 450K methylation array is being used to separate brain tumour samples on the basis of their methylation profiles which represent the cell of origin the time and place in which tumours arise. Methylation arrays provide data for an integrated molecular diagnosis of brain tumours and define specific molecular subgroups and subtypes of high grade gliomas carrying distinct driver mutations and patterns of somatic alterations. These data form part of an integrated meta-analysis of high grade gliomas in children combining DNA copy number, methylation and high throughput sequencing datasets.

DNA methylation analysis was performed using the Infinium Methylation EPIC beadchip at the Pathology department of the UMC Utrecht (The Netherlands).
