Project description:Plants bearing a sulfurea epiallele (TAB2sulf) were crossed with nrpe1 (largest polV subunit) mutants in Solanum Lycopersicum. 7 plants of a F3 progeny expected to be 100% TAB2sulf and segregating for the nrpe1 mutation were sequenced. 4 plants bear the nrpe1 mutation and 3 plants have NRPE1 WT alleles. The aim of the experiment was to compare sRNA accumulation between nrpe1 and WT F3 plants with particular interest on SlTAB2 (Solyc02g005200) which has been previously associated with paramutation in the sulfurea background. Both WT and nrpe1 F3 plants had methylation levels consistent with the TAB2sulf epiallele. nrpe1 and sulfurea parental controls are added in single replicates and a WT cv M82 plant is also sequenced as control. More replicates of WT and M82 are sequenced in a related experiment.

Project description:Whole genome bisulfite sequencing was done in F3 plants resulting from a cross between Solanum lycopersicum plants bearing the sulfurea epiallele and cmt3 mutants. 6 F3 plants were sequenced: 3 WT and 3 cmt3. The F3 WT plants had methylation levels (quantified with McrBC-qPCR) consistent with the TAB2sulf epiallele and the cmt3 plants had methylation levels consistent with TAB2+ (low DNA methylation). cmt3 mutants from the F2 generation were backcrossed with WT cv M82 plants to restore CMT3 activity and followed for 2 generations (BC2). 4 BC2 plants were sequenced 2 WT and 2 cmt3. The aim of the experiment was to compare DNA methylation levels in all contexts between cmt3 and WT F3 plants with particular interest on SlTAB2 (Solyc02g005200) which has been previously associated with paramutation in the sulfurea background. The stability of DNA methylation upon CMT3 reintroduction was assessed in the BC2 plants. WT cv M82, cmt3 and sulfurea controls were added in single replicates.

Project description:Plant cells function cell autonomously, but are connected to their cellular neighbors via plasmodesmata. Changes in cellular connectivity is required for cell signaling, with elicitor-induced plasmodesmal closure and consequent cellular isolation required for a full immune response. To understand what occurs when plasmodesmal closure is initiated, we generated two inducible transgenic lines (LexA::PD-Plug and LexA::icals3m). Inducing these genetic tools results in callose deposition at plasmodesmata, leading to plasmodesmal closure and cellular isolation, independent of a stimulus. We found that prolonged cellular isolation led to the upregulation of stress responsive genes and accumulation of salicylic acid, in addition to increased resistance to Pseudomonas syringae DC3000. We observed a more homogenous cellular isolation in LexA::icals3m lines in comparison to a heterogenous cellular isolation in LexA::PD-Plug, the latter which reflects more biological relevant observations in response stress elicitors. Interestingly, the LexA::icals3m displayed detrimental phenotypes with prolonged plasmodesmal closure in the form of hypersensitivity to Botrytis cinerea, perturbations of photoassimilate distribution with the accumulation of starch and sugars, and decrease in size of leaves and increased leaf senescence. These findings of what happens when a cell is isolated from its neighbors indicates we need to consider these factors in any context which plasmodesmata close, and also defines why cell-to-cell connectivity is regulated during key biological processes.

Project description:The fungal pathogen Colletotrichum higginsianum secretes effector proteins during infection of Arabidopsis. To explore the host processes perturbed by the effector candidate ChEC108 in host plants, transgenic Arabidopsis lines were generated to express AtUBQ10pro:ChEC108-eGFP or AtUBQ10pro:ChEC108^D164R-eGFP in the Col-0 background. D164R refers to a mutation that prevents binding of ChEC108 to the Arabidopsis protein, HIPP6. Three replicate samples (A, B, C) were collected per genotype (Col-0, AtUBQ10pro:ChEC108-eGFP or AtUBQ10pro:ChEC108^D164R-eGFP). Total RNA was extracted from 19-day-old whole seedlings grown on sterile media.

Project description:In this study, we embark on a journey to unravel the profound impact of atsR (Adherence and T6SS Regulator) gene deletion on the transcriptome and the proteome of B. cenocepacia K56-2 upon growth in synthetic CF medium (SCFM), the most in-vivo-like culturing medium. Our insights, derived from RNA-seq analysis and label-free LC-MS-based proteomics, validated by multiple reaction monitoring (MRM) analysis, reveal that AtsR's influence extends beyond adhesion, T6SS and the two above QSs, encompassing valdiazen QS, phenylacetic acid signaling system, diffusible signaling factor production, and other pathogenesis-modulating elements such as alternative sigma factors, small regulatory RNAs, and several chaperones.

Project description:Seven closely related species from Hologalegina and Phaseoloid clades were selected: Lathyrus sativus, Pisum sativum (Lathyrus oleraceus), Lens culinaris, Cicer arietinum, Medicago truncatula, Glycine max, and Phaseolus vulgaris, to assess tissue-specific expression in non-inoculated conditions. Plants were cultivated in 0.5 L pots containing growth medium (50% soil, 25% vermiculite, 25% peat) in controlled environment chambers at 22°C with a 12/12-hour photoperiod. At the three fully expanded leaf developmental stage, leaf and root tissues were harvested separately, and RNA was extracted. RNA samples were submitted for Illumina NovaSeq 6000 Sequencing PE150 (40 million paired-end reads per sample) at Novogene (UK) Co. Raw reads were trimmed with cutadapt and gene counts were obtained using StringTie with the respective annotation files of each genome.

Project description:In this study we aim to determine the role of IL-4/STAT6 in gene expression in human keratinocytes using RNA-sequencing approach. Human keratinocytes were cultured for 2 or 5 days with calcium chloride to induce terminal differentiation as determined by the expression of epidermal differentiation complex genes. The cells were then stimulated with IL-4 for 3 and 24 hours, or along the 5 days culture period. We observed that IL-4 inhibits fully differentiation of keratinocytes, induces genes involved with production of inflammatory mediators, and reduces the healing capacity of human keratinocytes. Moreover, STAT6 controlled important genes involved with calcium binding, inflammation and epidermis development. Human keratinocytes were differentiated with calcium chloride for 2 days and incubated with media alone or 20ng/ml of recombinant human IL-4 for 3 and 24 hours. Human keratinocytes were differentiated with calcium chloride for 5 days with or wihout recombinant human IL-4 (20ng/ml). Keratinocytes transfected with control or STAT6 siRNA were differentiated with calcium chloride for 2 days and then stimulated with recombinant huma IL-4 for 24 hours.

Project description:Villin-Cre+ Lsd1fl/fl (cKO) mice display an immature intestinal epithelium characterized by an incomplete differentiation of enterocytes and secretory lineages, reduced number of goblet cells and a complete loss of Paneth cells. This experiment aims to elucidate the differences in stool microbial composition derived from WT (Villin-Cre- Lsd1fl/fl) and cKO mice both in adult (2-month-old) and neonatal (14 days postpartum P14) stages. Different timepoints are crucial to understand the role of intestinal maturation in microbiome composition since said maturation is dependent on time-dependent external cues happening at P14-21 (weaning and transition from milk to solid foods).

Project description:Due to low numbers and poor accessibility of host cells that are targeted for effector delivery, the actual biological functions of most effectors remain elusive. Here, we developed a novel Isolation Nuclei TArgeted by Bacterial Effectors (INTABE) system, which facilitates selectively recovering nuclei of the cells in Arabidopsis thaliana plants that have received type-III effectors of pathogenic Xanthomonas bacteria. Using these nuclei as studying materials, we analysed changes in host gene expression and their correlation with changes in DNA methylation induced by Xanthomonas effector Outer Protein D (XopD).
