GDNA sequencing for population I from Madec et al, 2026 (progeny from 7RV498xCol-EMS F1 crossed with 7RV498xCt-EMS)

ABSTRACT: This experiment aims at analyzing crossover distribution genome-wide in the plant Arabidopis thaliana in response to varying patterns of polymorphism across all five chromosomes. In the publication (Madec et al, 2026), two different Recombinant Inbred Lines were used : 7RV168 and 7RV498, from a Columbia-0xCatania-1 (Col-0xCt-1) population (from Simon et al., 2008). Each were backcrossed to EMS treated Col-0 and Ct-1 to produce F1 plants. F1 plants were crossed as female or male to each other to produce F2 plants, which were sequenced. Refer to Figure 1 of Madec et al, 2026 for more information. In this specific population I, the F2 plants sequenced come from a cross between an F1 7RV498xCol as female and an F1 7RV498xCt as male. Other populations can be found linked to this submission.

Project description:To generate epi-lines, two third-generation msh1 T-DNA mutant (SAIL_877_F01) plants were used to pollinate Col-0 to generate two independent F1 populations. Derived F1 progenies were self-pollinated to generate F2 populations that were genotyped for the msh1 T-DNA mutation. MSH1 F2 plants were self-pollinated to produce F3 families that were used in the study.

Whole-genome resequencing of F2 populations from Arabidopsis Col x Ler crosses (sgo2 +/- and sgo2 -/-)

Project description:This experiment aims at analyzing crossover distribution in the Arabidopsis spf2, ctf18 and sgo2 compared to wild type and each other. T1 plants were selfed in the T2 generation, and we selected for mutants that are Cas9-free based on selecting non-fluorescent seeds and validating the T2 plants by PCR, genotyping for the mutation in the gene, and validating via sequencing. If the T2 plant is homozygous for the mutation, then the plant was backcrossed to Ler before crossing it to sgo2-1, ctf18-mp193, and spf2-2 alleles in Col-0. If the T2 Ler plant had the heterozygous mutation, then the plant was crossed to its allele in Col-0. This way we produced, ctf18-mp193/ctf18-del at G181, spf2-3/spf2-del at L90 and sgo2-1/sgo2-del at K74 Col/Ler F1 hybrids. These F1 were validated by PCR for the mutations in both Col and Ler backgrounds and were selfed to produce F2 progeny, which were sequenced. Leaf samples from the self-crossed population were used for DNA purification and library preparation for Illumina sequencing (HiSeq 3000 2 × 150 bp), performed at the Max Planck-Genome-center (https://mpgc.mpipz.mpg.de/home/).

Project description:This experiment aims at analyzing crossover distribution in the Arabidopsis recq4ab figl1 compared to wild type. Hybrid lines were obtained through the crossing of Col plants bearing the recq4a, recq4b, and figl1 mutations and Ler plants bearing the recq4a and figl1 mutations. F1 plants either wild type or mutants were selected and F2 seeds were obtained by selfing. Leaf samples from the F2 plants were used for DNA purification and library preparation for Illumina sequencing (HiSeq 3000 2 × 150 bp), performed at the Max Planck-Genome-center (https://mpgc.mpipz.mpg.de/home/).

Small RNA production in E13.5 placenta of intra-cytoplasmic sperm injection(ICSI)-F2 offspring

Project description:Various behavioural abnormalities were observed in the F2 offspring of ICSI (Kanatsu-Shinohara et al., 2023, J. Clin. Invest. 133(22):e170140). The data presented here aim to clarify the cause of these abnormalities, and gene expression in the neonatal brain was investigated using RNA sequencing (RNAseq). ICSI was performed using C57BL/6 epididymal sperm and oocytes. Males from the F1 generation were naturally mated with C57BL/6 females to produce the F2 generation. Small RNA production in E13.5 placenta of ICSI-F2 offspring was examined. Each group contains 5 biological replicates.
