Copy number variation analysis in African cases with Burkitt or high-grade morphology identifies a high-grade B-cell lymphoma with 11q aberration

Project description:This study provides first molecular evidence of high-grade B-cell lymphoma with 11q aberration (HGBCL,11q) as differential diagnosis to Burkitt Lymphoma in Africa. In seven primary cases copy number variation analysis using the OncoScan technology was performed on DNA isolated from the lymphoma. By identifying a primary HGBCL,11q case from Kenya, we demonstrate the presence of this distinct EBV-negative lymphoma entity, which shows overlapping characteristics with Burkitt lymphoma, in regions where the latter is endemic. These findings have diagnostic and clinical implications for lymphoma classification and treatment in sub-Saharan Africa.

Project description:DNA methylation predominantly occurs at CG dinucleotides in vertebrate genomes, however, non-CG methylation (mCH) is also detectable in vertebrate tissues, most notably in the nervous system. In mammalian brains, it is well established that: i) mCH is targeted to CAC trinucleotides by DNMT3A, ii) enriched in gene bodies and repetitive elements, and iii) associated with transcriptional repression. However, the possible conservation of these mCH features in zebrafish is largely unexplored and has yet to be functionally demonstrated. In this study, we analyse the transcriptomes (RNA-seq) and methylome (RRBS) of developing zebrafish larvae (1-6 weeks) and adult brain (6 month). The heme-responsive PrrH sRNA regulates Pseudomonas aeruginosa pyochelin gene expression

Project description:Pseudomonas aeruginosa is an opportunistic pathogen that requires iron for growth and virulence, yet this nutrient is sequestered by the innate immune system during infection. When iron is limiting, P. aeruginosa expresses the PrrF1 and PrrF2 small regulatory RNAs (sRNAs), which post-transcriptionally repress expression of non-essential iron-containing proteins thus sparing this nutrient for more critical processes.The genes for the PrrF1 and PrrF2 sRNAs are arranged in tandem on the chromosome, allowing for the transcription of a longer heme-responsive sRNA, termed PrrH. While the functions of PrrF1 and PrrF2 have been studied extensively, the role of PrrH in P. aeruginosa physiology and virulence is not well understood. In this study, we performed transcriptomic and proteomic studies to identify the PrrH regulon.

RNA-seq of NK cells from blood samples of HV and AML patients

Project description:CD56neg CD16+ Natural Killer (NK) cells have been reported to expand in chronic diseases and acute myeloid leukemia (AML). However, their biological role is still unclear. Using bulk RNA-sequencing, we compared gene expression profile of CD56neg CD16+ NK cells with conventional CD56bright, CD56dim CD16- and CD56dim CD16+ NK cells from blood samples of HV and AML patients. RNA-seq unveiled that CD56neg CD16+ NK cells were mature circulating NK cells with functional capacities. Taken together, our results suggest that CD56neg CD16+ NK cells are a relevant target for future NK-cell-based immunotherapies.

Comparative transcriptome analysis in monocyte-derived macrophages of asymptomatic GBA mutation carriers and patients with GBA-associated Parkinson’s disease

Project description:We compared transcriptome of monocyte-derived macrophages of 5 patients with GBA-PD (4 L444P/N, 1 N370S/N) and 4 asymptomatic GBA mutation carriers (GBA-carriers) (3 L444P/N, 1 N370S/N) and 4 controls. We also conducted comparative transcriptome analysis for L444P/N only GBA-PD patients and GBA-carriers. Revealed deregulated genes in GBA-PD independently of GBA mutations (L444P or N370S) were involved in immune response, neuronal function. We found upregulated pathway associated with zinc metabolism in L444P/N GBA-PD patients. The potential important role of DUSP1 in the pathogenesis of GBA-PD was suggested.

Virus genotype-dependent gene expression in progressive liver disease prior to the development of advanced cirrhosis

Project description:Despite advances in antiviral therapy, molecular drivers of Hepatitis C Virus (HCV)-related liver disease remain poorly characterised. Chronic infection with HCV genotypes (1 and 3) differ in presentation of liver steatosis and virological response to therapies, both to interferon and direct acting antivirals. Using whole transcriptome microarrays, we analysed gene expression profiles of liver tissue obtained from individuals infected with either HCV G1 or G3 in progressive and advanced liver disease and identified key altered cellular pathways.

Castalin induces ROS production, leading to DNA damage and increasing the activity of CHK1 inhibitor in cancer cell lines

Project description:Background: cancer therapy is one of the challenging arguments in constant development. One of the principal problems connected with the tumor therapy arise form the potential side effects connected with the classical chemotherapeutic treatment but also with the molecular target therapy. The identification of novel molecules useful for the reduction of potential side effects but also as a new therapeutic opportunity is one of the hot topics. (2) Methods: we identified a Castalin from the chestnut shells from the NRM. We treated different cancer cell lines with Castalin alone or in combination with CHK1 inhibitor. Finally, we performed a RNaseq analysis of HeLa cells treated with Castalin. (3) Results: we demonstrated the ability of Castalin to induce DNA damage, probably by inducing an in-crease of ROS production. Consistently, the antioxidant treatment, with Ascorbic acid, re-duced the DNA damage induced with Castalin. Finally, we demonstrated the potential synergistic effect of Castalin with SRA737, a CHK1 inhibitor currently used in clinical trial (4) Conclusions: we demonstrated the ability of Castalin to induce DNA damage favoring a NHEJ repair. Moreover, the use of Castalin in combination with SRA737 increase the ef-ficacy of CHK1 inhibitor reducing its possible side effects.

Epigenome-wide association of liver methylation patterns and complex metabolic traits in mice

Project description:Heritable epigenetic factors can contribute to complex disease etiology. In this study we examine, on a global scale, the contribution of DNA methylation to complex traits that are precursors to heart disease, diabetes and osteoporosis. We profiled DNA methylation patterns in the liver using bisulfite sequencing in 90 mouse inbred strains, genome-wide expression levels, proteomics, metabolomics and sixty-eight clinical traits, and performed epigenome-wide association studies (EWAS). We found associations with numerous clinical traits including bone mineral density, plasma cholesterol, insulin resistance, gene expression, protein and metabolite levels. A large proportion of associations were unique to EWAS and were not identified using GWAS. Methylation levels were regulated by genetics largely in cis, but we also found evidence of trans regulation, and we demonstrate that genetic variation in the methionine synthase reductase gene Mtrr affects methylation of hundreds of CpGs throughout the genome. Our results indicate that natural variation in methylation levels contributes to the etiology of complex clinical traits.
