Project description:Non-small cell lung cancer (NSCLC) is a leading cause of cancer mortality, and therapies utilizing tumor-infiltrating lymphocytes (TILs) show significant promise. However, the molecular signatures that define a productive TIL-mediated response against tumors remain poorly characterized. Here, we establish a patient-derived organoid and autologous TIL co-culture platform to dissect this interaction at high resolution. We show that expanded TILs mediate potent and specific cytotoxicity against NSCLC organoids. This functional response is associated with a crucial shift in T-cell states, from proliferative towards effector memory phenotypes, and involves the activation of key signaling networks including the Tumor Necrosis Factor (TNF) and Interleukin-17 (IL-17) pathways. Furthermore, analysis of the T-cell receptor (TCR) repertoire confirms that the expansion process selectively enriches tumor-associated clonotypes, resulting in a more focused repertoire. This work delineates the transcriptional and clonal signatures of an effective anti-tumor immune response, providing a robust framework to guide the development of next-generation personalized TIL therapies.

Project description:This dataset contains single-cell RNA sequencing (scRNA-seq) data generated from a multicellular human liver-on-chip model to characterise cell-type-specific transcriptional responses to hypothermic preservation. The organ-on-chip system comprised four cell populations: patient-derived hepatic organoids (PDOs), hepatic stellate cells (HSCs), liver sinusoidal endothelial cells (LSECs), and induced macrophages. Chips were subjected to 24 hours of static cold storage at 6°C using either the clinical standard University of Wisconsin (UW) solution or an experimental hyperbranched polyglycerol (HPG)-based formulation, followed by a 2-hour normothermic reperfusion (rewarming) period. Single-cell transcriptomes were profiled across five conditions: pre-preservation baseline, UW preservation, HPG preservation, post-UW rewarming, and post-HPG rewarming. After quality control, over 20,000 cells were retained for downstream analysis. Dimensionality reduction and unsupervised clustering resolved the four expected cell populations, confirmed by canonical marker expression. Exploratory differential expression analysis identified candidate solution-associated transcriptional differences, including comparatively higher expression of stress, inflammatory, and mitochondrially-encoded transcripts (IFI27, SAA1, HMOX1, MT-ND5) in UW-preserved PDOs. Ligand-receptor inference suggested differential activation of chemokine-mediated intercellular communication axes (CXCL1, CCL20) under UW versus HPG conditions. These findings are hypothesis-generating and require independent biological replication and functional validation. Libraries were prepared using the DNBelab C Series High-throughput Single-cell RNA Library Preparation Set (MGI Tech) and sequenced on the DNBSEQ-G400 platform (paired-end; Read 1: 30 bp, Read 2: 100 bp). Raw reads were aligned to the human GRCh38 reference genome. Downstream analysis was performed using Scanpy v1.11.

Project description:Single-cell RNA sequencing was performed on tumor tissues obtained from SCC7-bearing C3H mice to investigate the effects of Fe-Shikonin treatment on the tumor immune microenvironment. Tumor samples were collected from a phosphate-buffered saline (PBS)-treated control group and a Fe-Shikonin-treated group. In the deposited dataset, files designated as “CON1” correspond to tumor samples from the PBS control group, whereas files designated as “H1” correspond to tumor samples from the Fe-Shikonin treatment group. Single-cell libraries were constructed using the DNBSEQ-TaiM 4RS instrument (MGI) and DNBelab C Series High-throughput Single-cell RNA Library Preparation Set V3.0 (TaiM 4) kit (Qingdao MGI Tech Co., Ltd).All libraries were sequenced on the DNBSEQ-T7RS platform (MGI) with paired-end reads.

Project description:Descrizione ProvvisoriaPurpose OC is characterized by a low response rate and high frequency of resistance development to currently available treatments, indicating to an urgent need for the identification of novel and more effective therapies. Several studies demonstrated DOT1L therapeutic potential in OC cells. However, DOT1L inhibitors efficacy and safety still require improvement that may be reached by combination targeting of this epigenetic modifier and its protein co-factors such as menin. Methods We applied siRNA-mediated gene knock-down and pharmacological inhibition coupled to cell proliferation assay on a panel of high grade serous OC cell lines in order to evaluate menin depletion and blockade effect on the proiferation of OC cells. We fully characterized processes, transcriptionally regulated by menin in chemotherapy-sensitive and resistant OC cells and tested the effect of simultaneous inhibition of menin and DOT1L on proliferation and transcriptional profile in these cells. Results Menin silencing and pharmacological inhibition exert an antiproliferative effect in OC cells and profound impact on transcriptome of PEO1 and PEO4 cells via down-regulation of cell cycle-related genes, aryl hydrocarbon receptor, MYC and KRAS signaling. We demonstrated assoiation of menin and DOT1L in OC cells and exsistence of a subset of genes concordantly regulated by the two proteins. Importantly, we found that simultaneous administration of DOT1L and menin-targeting drugs exerts an additive effect on the growth of chemotherapy-sensitive and -refractory relapsed OC cells driven by profound transcriptome changes related to both menin and DOT1L activities. Conclusions Described in this study results suggest that menin functionally cooperates with DOT1L in OC cells modulating transcription of genes involved in key cellular functions including cell proliferation. Dual inhibition of these two epigenetic regulators may represent a worth exploring mode to further improve the therapy response and survival of OC patients.

Project description:Cell heterogeneity is a fundamental feature of biological systems, driving diverse responses to stimuli and stressors, including developmental cues, diseases, and drug treatments. While single-cell RNA sequencing (scRNA-seq) has revolutionized our ability to characterize this diversity by profiling gene expression at single cell levels, a critical gap remains in that it cannot directly link transcriptional profiles to functional cellular outcomes, such as stress-induced damage. In this work, we developed DISC-seq (Damage Identification in Single-Cell RNA sequencing), a method compatible with standard scRNA-seq workflows that simultaneously quantifies transcriptome-wide gene expression and evaluates the extent of cell damage at single-cell resolution. Applied to both cancer cell lines and clinical peripheral blood mononuclear cells (PBMCs) from pediatric hematology patients, DISC-seq uncovered key molecular pathways and gene expression determinants that govern heterogeneous treatment and stress responses. Our approach enables the systematic discovery of regulatory mechanisms underlying heterogeneous cellular stress sensitivity within and across cell types, providing a powerful tool for dissecting the molecular basis of cell heterogeneity.
