Chemotherapeutic drugs used in the treatment of acute myeloid leukemias (AMLs) are thought to induce cancer cell death through the generation of DNA double-strand breaks. Here, we report that one of their early effects is the loss of conjugation of the ubiquitin-like protein SUMO from its targets via reactive oxygen species (ROS)-dependent inhibition of the SUMO-conjugating enzymes. Project description:Daunorubicin (DNR) and Cytarabin (Ara-C) are the main chemotherapeutic drugs used for Acute Myeloid Leukemias (AML) treatment. However, their mode of action is not well understood. To decipher if these drug would induce rapid transcriptional reprogramming, we treated HL-60 AML cell line with DNR or Ara-C for 3 hours and carried out a transcriptomic analyses. In addition, we had shown that Reactive Oxigen Species (ROS) produced by NADPH oxidases (NOX) are involved in DNR-induced gene expression. We therefore also performed a transcriptomic analyses in HL-60 cells treated with DNR and VAS2870, an NADPH oxidase inhibitor. HL-60 cells were treated or not for 3 hours with 2 ÂµM Ara-C, 1 ÂµM DNR or 1 ÂµM DNR + 20ÂµM VAS 2870. RNA seq of HL-60 cells in untreated, ATRA (All- trans retinoic acid) and Vitamin D3 treated conditions

Project description:The leukemic cell line HL-60 is widely used to study normal and aberrant myelopoiesis. HL-60 cells can be treated with ATRA (all-trans retinoic acid) and Vit-D3 (1,25-Dihydroxyvitamin D3) to differentiate into granulocytes and monocytes respectively. Induced myeloid differentiation helps us to understand the molecular basis of myeloid differentiation. To understand the genome-wide gene expression changes associated with HL-60 cells upon myeloid differentiation, RNA-sequencing was carried out. We subjected the HL-60 cells with 10 µM ATRA and 50 nM Vit-D3 for 72 hours. Post induction, the uninduced and induced cells were sorted based on CD11b and CD14 markers. The uninduced cells were negative for both the markers while ATRA and Vit D3 inductions were highly positive for CD11b-FITC and CD14-APC-H7 markers respectively. Two biological replicates were used for this experiment. Sorted cells were collected for RNA extraction using RNAeasy Kit from Qiagen and RNA quality was assessed using Bioanalyzer. High quality RNA with RIN values greater than 8, were used to generate library using TrueSeq stranded library preparation kit from Illumina following manufacturer’s instructions. Finally, barcoded libraries were pooled, and a final concentration of 10 nM was loaded in HiSeq 2500 Illumina platform and paired-end sequencing for 2*126 cycles were carried out.

Differentiated vs. undifferentiated promyelocytic cell lines (HL-60 and KG-1) and Neutrophiles

Project description:We identify the tetraspanin CD82 as the recognition site for xenogeneic endothelial cells independently of Gala1,3-gal structures. We demonstrate that in contrast to undifferentiated cells, differentiated promyelocytic cell lines (HL-60, THP-1 and KG-1) are capable of recognizing xenogeneic porcine endothelial cells in a calcium-dependent manner. We used serial analysis of gene expression (SAGE) to identify the differentially expressed transcripts in these cell lines. Interrogation of these transcripts revealed a number of differentially expressed genes that include the Gala1,3-gal-independent recognition moiety(s). Comparing these SAGE transcripts with those expressed in resting human naive neutrophils identified the tetraspanin CD82 as the most likely candidate responsible for xenogeneic recognition. Blocking antibodies to CD82 in human naive neutrophils inhibited the calcium response and abolished the subsequent Reactive Oxygen Metabolite (ROM) production evoked by the xenogeneic encounter of either Gala1,3-gal knockout or wild-type porcine aortic endothelial cells. Our data identify CD82 on innate immune cells as the major recognition moiety of the xenogeneic endothelium, independently of Gala1,3-gal-structures and open new avenues of intervention to making xenotransplantation a clinical reality. We used serial analysis of gene expression (SAGE) to identify the differentially expressed transcripts in promyelocytic cell lines (HL-60, THP-1 and KG-1) upon differentiation. We looked for genes common to the differentiation pathway in these cell lines but absent from the control naiive neutrophiles.

Project description:SUMOylation, a post-translational modification of the ubiquitin family plays key roles in Acute Myeloid Leukemias response to therapies, in particular through the regulation of gene expression. We have investigated here how daunorubicine (DNR) and cytarabine (Ara-C), the two main drugs used for Acute Myeloid Leukemia treatment, affect the distribution of SUMO on chromatin in the HL-60 cell lines. We found that DNR but not Ara-C leads to a massive decrease in the presence of SUMOylated proteins on the chromatin, in particular at promoters and enhancers, where they are enriched.

Immunoprecipitated DNA and corresponding inputs from 3 independent experiments were pooled and processed for deep-sequencing (Hi-SEq 2000, Illumina).
