Project description:This analysis is part of the study GSE27219, The condition-dependent transcriptome of Bacillus subtilis 168. In this study, 120 transcription units where identified for which transcription did not terminate at any specific site, leading to mRNA extension over long distances with slowly decreasing signal intensity. In most cases, lack of termination and read-through generated antisense transcripts. These findings together with the lack of intrinsic terminators suggested that transcription termination of the 120 transcription units could be mediated by the transcription termination factor Rho. In order to investigate the impact of Rho-mediated termination, tiling array hybridizations using RNA samples of a B. subtilis rho-null mutant and its parental strain were performed. B. subtilis 1012 wild-type and rho-mutant cells were grown in LB medium. Samples for tiling array analysis were taken during exponential growth phase. Hybridizations were performed in triplicate using RNA isolated from independent cultures.

Project description:'This study investigates the effects produced by IGF-1 partial deficiency and if those effects were restored with the hormone''s substitutive therapy. Partial IGF-1 deficiency is achieved by heterozygous animals for a truncated gene of IGF-1 (Hz Igf1+/-), supplied by The Jackson Laboratories, which show a 60-75% reduction in circulating IGF-1 levels. The mice were a cross of 129SV Igf1+/- mice with non-consanguineous MF-1 mice to avoid consanguinity. Animals are treated for 10 days 2ug/100g bw/day with rhIGF-1 in succinate vehicle. After the 10 days of treatment, the animals were sacrificed, hearts were extracted, stored in RNAlater and frozen. On the day of the experiment, hearts were thawed, homogenised and subsequently processed as the RNA extraction kit instructions indicate (RNAqueousH-Micro Kit, Ambion, USA).'

Project description:We investigated if the transcriptional response of S. Typhimurium to temperature and acid variations was hysteretic and showed memory, i.e., if the transcriptional regulation caused by environmental stimuli remained after the stimuli ceased. The transcriptional activity of non-replicating stationary-phase cells of Salmonella Typhimurium caused by the exposure to 45M-BM-0C and to pH 5 for 30 min was monitored by microarray hybridizations before the application of the stress and at the end of the treatment period, as well as immediately and 30 minutes after conditions were set back to their initial values, 25M-BM-0C and pH 7, respectively. We also investigated if hysteresis was accompanied with higher resistance to inactivation conditions, 50M-BM-0C and/or pH 3, as well as more efficient growth at extreme conditions, 43M-BM-0C and/or pH 4.5. RNA samples for gene expression analysis and culture samples for growth and inactivation experiments were obtained after 30 min with stress (45M-BM-0C or pH 5), immediately after the removal of stress and 30 min after the removal of stress. A control culture at 25M-BM-0C and pH 7 was sampled at the same time intervals. Three independent replicates were carried out.

Project description:Comprison of the transcriptome of wild type Bacillus subtilis to the mutants sigW, rasP and prsW to select all candidate sigW regulated genes. We identified 89 genes as being sigW regulated, including several non-coding RNA's. The effects of rasP and prsW mutations on sigW regulated genes were relatively mild, implying that RasP or PrsW are not strictly required for sigW activation. The rasP mutant has a peliotropic phenotype, affecting competence development, protein secretion and membrane protein production. We show that these are not mirrored in the transcriptome, suggesting that RasP exerts its effects at the post transcriptional level. RNA samples prepared from B. subtilis 168 and mutants sigW, rasP, and prsW were grown in Luria Bertani broth to O.D 600nm 1.0 were reverse transcribed, labeled and hybridized to tiling arrays. All hybridizations (except prsW which was in duplicate) were performed in triplicate using RNA isolated from independent cultures.

Project description:Diurnal temperature cycling is an intrinsic characteristic of many exposed microbial ecosystems. However, its influence on yeast physiology and transcriptome has not been studied in detail. In this study, 24-h sinoidal temperature cycles, oscillating between 12 and 30M-BM-0C, were imposed on anaerobic, glucose-limited chemostat cultures of Saccharomyces cerevisiae. After three diurnal temperature cycles (DTC), concentrations of glucose, and extracellular metabolites, as well as CO2-production rates showed regular, reproducible circadian rhytms. DTC also led to waves of transcriptional activation and repression, which involved one sixth of the yeast genome. A substantial fraction of these DTC-responsive genes appeared to primarily respond to changes in glucose concentration. Elimination of known glucose-responsive genes revealed overrepresentation of previously identified temperature-responsive genes as well as genes involved in cell cycle and de novo purine biosynthesis. Analyses of budding index and flow cytomery demonstrated that DTC led to a partial synchronization of the cell cycle of the yeast populations in the chemostat cultures, which was lost upon release from DTC. Comparison of DTC results with data from steady-state cultures showed that DTC was sufficiently slow to allow S. cerevisiae chemostat cultures to almost completely acclimatize their transcriptome and physiology at the DTC temperature maximum, and to approach acclimation at the DTC temperature minimum. The aim of this study was to investigate the impact of diurnal temperature cycles on the physiology and transcriptome of S. cerevisiae and to assess the extent to which these responses can be predicted from steady-state analyses. To this end, we used a continuous cultivation set-up, in which the yeast was grown under controlled conditions and subjected to 24-h sinoidal temperature cycles. Since the sampling volume was kept within 5% of the reactor volume during 24 h, sampling from two independent duplicate cultures for microarray analysis was spread over the fifth and sixth temperature cycle. Sample points from the fifth and sixth temperature cycle were combined, resulting in six sample points covering one temperature cycle (at temperatures of 30; 21; 14.6; 12; 21 and 27.4M-BM-0C). For the last time point, one additional analytical duplicate sample was taken. Furthermore, steady-state chemostat cultures at constant temperatures of 12M-BM-0C and 30M-BM-0C (independent duplicate cultures at both temperatures) were sampled for microarray analysis. All this resulted in a total array set of 17 arrays.

Project description:Serial analysis of gene expression (SAGE) was used to get a global view of the gene profile in human hippocampus. A library were generated from control hippocampus, obtained by rapid autopsy. Keywords: hippocampus human inventory genes Control hippocampus (used to construct the SAGE control library) was obtained from a 48 years old man without history of seizures or other neurological diseases and no brain abnormalities at autopsy and histologically normal hippocampus. Autopsy was performed within 4 hours after death. Tissue was snap-frozen and stored at –80 0C until use. Total RNA was isolated from control hippocampus and hippocampal surgical specimens, using the Trizol method according to the manufacturer’s instructions (Invitrogen - Life Technologies, The Netherlands). Part of the anterior hippocampus of control (including sectors CA1- CA4 and dentate gyrus, DG) was used. Poly(A)+ RNA isolation, cDNA synthesis and all subsequent steps of the SAGE procedure were essentially performed as described (Velculescu et al., 1995) with minor modifications given previously (Michiels et al., 1999).

Overall, we find a key role for the transcription factor Ets1, contributing towards alpha beta T cell lineage commitment via differential transactivation of stage-specific genes orchestrated by dynamic, co-association -mediated chromatin remodeling, as well as transcription dependent generation of a specialized chromatin structure at the TCR beta locus. Project description:Survival of the foodborne pathogen Listeria monocytogenes in acidic environments (e.g., stomach and low pH foods) is vital to its transmission. L. monocytogenes grows at temperatures as low as 2M-BM-0C, and refrigerated, ready-to-eat foods have been sources of L. monocytogenes outbreaks. The purpose of this study was to determine whether growth at a low temperature (i.e., 7M-BM-0C) affects the response of L. monocytogenes to sudden acid shock. A full genome microarray was used to determine changes in L. monocytogenes 10403S gene expression after exposure to acidified brain-heart infusion (BHI; pH 3.5) for 5 or 15 min. To determine changes in gene transcription after acid treatment, separate competitive hybridizations were performed between cDNA from untreated cells (grown at 7M-BM-0C or 37M-BM-0C to log or stationary phase) and (i) cells acid treated for 5 min or (ii) cells acid treated for 15 min. For L. monocytogenes grown to log or stationary phase, competitive hybridizations were performed between total cDNA from non-acid-treated cells grown to 7M-BM-0C and non-acid-treated cells grown to 37M-BM-0C to determine baseline differences in gene transcription between growth temperatures prior to acid treatment. For each experiment, four biological replications were completed. Hybridizations were carried out with dye swapping (i.e., for each comparison, each cDNA from each condition was labeled with each dye exactly twice) to help minimize dye incorporation bias.
