A deeper look into Comet--implementation and features.

ABSTRACT: The Comet database search software was initially released as an open source project in late 2012. Prior to that, Comet existed as the University of Washington's academic version of the SEQUEST database search tool. Despite its availability and widespread use over the years, some details about its implementation have not been previously disseminated or are not well understood. We address a few of these details in depth and highlight new features available in the latest release. Comet is freely available for download at http://comet-ms.sourceforge.net or it can be accessed as a component of a number of larger software projects into which it has been incorporated. A deeper look at carrier proteome effects for single-cell proteomics.

Project description:Multiplexing approaches using tandem mass tags with a carrier proteome to boost sensitivity have advanced single cell proteomics by mass spectrometry (SCoPE-MS). Here, we probe the carrier proteome effects in single cell proteomics with mixed species TMTpro-labeled samples. We demonstrate that carrier proteomes, while increasing overall identifications, dictate which proteins are identified. We show that quantitative precision and signal intensity are limited at high carrier levels, hindering the recognition of regulated proteins. Guidelines for optimized mass spectrometry acquisition parameters and best practices for fold-change or protein copy number-based comparisons are provided.

Toward deeper understanding and wide-scale implementation of naturalistic developmental behavioral interventions.

Project description:Lay abstractNaturalistic Developmental Behavioral Interventions (NDBIs) are a group of early interventions that use a variety of strategies from applied behavioral and developmental sciences. Although Naturalistic Developmental Behavioral Interventions have been demonstrated effective, Naturalistic Developmental Behavioral Interventions are not implemented on a wide scale within early intervention programs for children on the autism spectrum. Potential reasons likely stem from differing theoretical orientations of developmental and behavioral sciences and practitioners' lack training, knowledge, and support for implementing Naturalistic Developmental Behavioral Interventions. In support of efforts to promote wide-scale implementation of Naturalistic Developmental Behavioral Interventions, we (1) clarify their common features, (2) discuss possible misconceptions, and (3) offer reasons why Naturalistic Developmental Behavioral Interventions should be widely implemented. We also provide recommendations to the autism service community, intervention developers, and researchers.

A Deeper Look into the Biodiversity of the Extremely Acidic Copahue volcano-Rio Agrio System in Neuquen, Argentina.

Project description:The Copahue volcano-Río Agrio system, on Patagonia Argentina, comprises the naturally acidic river Río Agrio, that runs from a few meters down the Copahue volcano crater to more than 40 km maintaining low pH waters, and the acidic lagoon that sporadically forms on the crater of the volcano, which is studied for the first time in this work. We used next-generation sequencing of the 16S rRNA gene of the entire prokaryotic community to study the biodiversity of this poorly explored extreme environment. The correlation of the operational taxonomic units (OTUs)s presence with physicochemical variables showed that the system contains three distinct environments: the crater lagoon, the Upper Río Agrio, and the Salto del Agrio waterfall, a point located approximately 12 km down the origin of the river, after it emerges from the Caviahue lake. The prokaryotic community of the Copahue Volcano-Río Agrio system is mainly formed by acidic bacteria and archaea, such as Acidithiobacillus, Ferroplasma, and Leptospirillum, which have been isolated from similar environments around the world. These results support the idea of a ubiquitous acidic biodiversity; however, this highly interesting extreme environment also has apparently autochthonous species such as Sulfuriferula, Acidianus copahuensis, and strains of Acidibacillus and Alicyclobacillus.

The Law of Diminishing Returns in the Integrated Plastic Surgery Residency Match: A Deeper Look at the Numbers.

Project description:BackgroundThe highly competitive nature of the integrated plastic surgery residency match justifies the need for objective data that provide insights into some of the residents' selection criteria. Many studies have sought to provide information on these criteria, but to our knowledge, none has described the inflection point where the match probability does not further increase. Although our study provides this information to potential applicants, it will also help them assess and optimize their chances of a successful match.MethodsWe pooled and analyzed the data available on matched and unmatched integrated plastic surgery applicants on the national residency match program database between 2016 and 2022.ResultsStep 2 score of 250 or more (P < 0.0001), number of publications more than 15 (P = 0.0007), number of research experiences five or more (P = 0.018), number of contiguous ranks more than 10 (P < 0.0001), number of volunteer experiences five or more (P < 0.0001), being a US MD applicant (P < 0.0001), and Alpha Omega Alpha membership (P < 0.0001) were all associated with increased probability of matching into the integrated plastic surgery program. Match probability did not further increase after 15 publications, five research experiences, 15 contiguous ranks, and 10 volunteer experiences have been reached. Having a PhD (P = 0.149) or a non-PhD graduate degree (P = 0.07) was not associated with increased match probability.ConclusionThe law of diminishing returns sets in for applicants to the integrated plastic surgery match after 15 publications, 15 contiguous ranks, five research experiences, and 10 volunteer experiences have been reached.

Global Antimicrobial Stewardship: A Closer Look at the Formidable Implementation Challenges.

Project description:Antimicrobial stewardship (AMS) has been touted as one of the key strategies required in tackling worldwide escalation of antibiotic resistance. Although AMS has optimized antibiotic usage and reduced the incidence of resistance development in some regions, its full global potential has been curtailed by various AMS-impeding factors. This article seeks to highlight in a detailed perspective, the key challenges that hamper global AMS endeavors, some of which include the paucity of effective implementation strategies that cater for the challenging settings of developing nations, the slow response of governments, uncoordinated AMS activities as well as implementation fragmentation across different sectors and countries. The authors of this article call upon all stakeholders to pay attention to these seemingly obvious but often under-addressed problems. If left unresolved, this may render all current and future AMS initiatives pointless.

Cardiac toxicities in multiple myeloma: an updated and a deeper look into the effect of different medications and novel therapies.

Project description:With the continuous improvement in survival of cancer patients, including those with multiple myeloma, related to the novel treatment agents and therapeutic approaches, the probability for patients to develop cardiovascular disease has significantly increased, especially in elderly patients and those with additional risk factors. Multiple myeloma is indeed a disease of the elderly population and so these patients are, solely by age, at an increased risk of cardiovascular disease. Risk factors for these events can be patient-, disease- and/or therapy-related, and they have been shown to adversely impact survival. Cardiovascular events affect around 7.5% of patients with multiple myeloma and the risk for different toxicities has considerably varied across trials depending on patients' characteristics and treatment utilized. High grade cardiac toxicity has been reported with immunomodulatory drugs (odds ratio [OR] around 2), proteasome inhibitors (OR 1.67-2.68 depending on the specific agent, and generally higher with carfilzomib), as well as other agents. Cardiac arrhythmias have also been reported with various therapies and drug interaction plays a significant role in that setting. Comprehensive cardiac evaluation before, during and after various anti-myeloma therapy is recommended and the incorporation of surveillance strategies allows early detection and management resulting in improved outcomes of these patients. Multidisciplinary interaction including hematologists and cardio-oncologists is critical for optimal patient care.

The Deeper the Love, the Deeper the Hate.

Project description:Love and hate are basic human affects. Previous research has focused on the classification, functions, and other aspects of these two affects. However, few studies have been conducted on the relationship between love and hate. The present study investigated whether similarity within romantic partners was associated with greater feelings of love in the absence of betrayal, and greater hate induced in the presence of betrayal by using vignettes to induce love and hate in a sample of 59 young adults. The results showed that people who shared similar values and interests with the target persons were more likely to experience stronger love. Additionally, stronger feelings of love were associated with greater hate after the relationship was broken, suggesting a link between romantic love and hate. Our study revealed a complex picture of love and hate. People have different emotional reactions toward different target persons in the context of romantic love and hate. If one loves someone deeply and sometimes hates that person, the feeling of love may still be dominant in the context of betrayal. However, if one does not love that person, hate will be a much stronger feeling than love.

Effects of the COVID-19 pandemic on the environment, waste management, and energy sectors: a deeper look into the long-term impacts.

Project description:The COVID-19 pandemic not only has caused a global health crisis but also has significant environmental consequences. Although many studies are confirming the short-term improvements in air quality in several countries across the world, the long-term negative consequences outweigh all the claimed positive impacts. As a result, this review highlights the positive and the long-term negative environmental effects of the COVID-19 pandemic by evaluating the scientific literature. Remarkable reduction in the levels of CO (3 - 65%), NO2 (17 - 83%), NOx (24 - 47%), PM2.5 (22 - 78%), PM10 (23 - 80%), and VOCs (25 - 57%) was observed during the lockdown across the world. However, according to this review, the pandemic put enormous strain on the present waste collection and treatment system, resulting in ineffective waste management practices, damaging the environment. The extensive usage of face masks increased the release of microplastics/nanoplastics (183 to 1247 particles piece-1) and organic pollutants in land and water bodies. Furthermore, the significant usages of anti-bacterial hand sanitizers, disinfectants, and pharmaceuticals have increased the accumulation of various toxic emerging contaminants (e.g., triclocarban, triclosan, bisphenol-A, hydroxychloroquine) in the treated sludge/biosolids and discharged wastewater effluent, posing great threats to the ecosystems. This review also suggests strategies to create long-term environmental advantages. Thermochemical conversions of solid wastes including medical wastes and for treated wastewater sludge/biosolids offer several advantages through recovering the resources and energy and stabilizing/destructing the toxins/contaminants and microplastics in the precursors.
