Accurate interval estimation for the risk difference in an incomplete correlated 2 × 2 table: Calf immunity analysis.

ABSTRACT: Interval estimation with accurate coverage for risk difference (RD) in a correlated 2 × 2 table with structural zero is a fundamental and important problem in biostatistics. The score test-based and Bayesian tail-based confidence intervals (CIs) have good coverage performance among the existing methods. However, as approximation approaches, they have coverage probabilities lower than the nominal confidence level for finite and moderate sample sizes. In this paper, we propose three new CIs for RD based on the fiducial, inferential model (IM) and modified IM (MIM) methods. The IM interval is proven to be valid. Moreover, simulation studies show that the CIs of fiducial and MIM methods can guarantee the preset coverage rate even for small sample sizes. More importantly, in terms of coverage probability and expected length, the MIM interval outperforms other intervals. Finally, a real example illustrates the application of the proposed methods.

Confidence interval estimation for the difference of censored zero-inflated gamma distributions.

Project description:This paper studies the problem of constructing confidence intervals (CIs) for the difference between coefficients of variation (CV) of two censored zero-inflated gamma distributions. Firstly, we propose a Fiducial inference based method that extends the traditional CI construction method of gamma distribution to the scenario of zero-inflated gamma distributions with censored data. Secondly, we propose a Box-Cox transformation based method, in which not only the sample data needs to be transformed, but also the detection limit of gamma distribution with censored data accordingly. Thirdly, we investigate the Method of Variance Estimate Recovery (MOVER), to combine the previous two gamma distribution CI estimates with three binomial distribution CI estimates, and obtain six combination methods. Furthermore, we conduct Monte Carlo simulations to evaluate the performances of the proposed methods, the results indicate that all CI construction methods achieve satisfactory performances in terms of coverage probability, average length and tail error rates. Finally, we perform real data analysis using 11 years of precipitation data from Zhengzhou and Lhasa.

Confidence interval estimation of the difference between two sensitivities to the early disease stage.

Project description:Although most of the statistical methods for diagnostic studies focus on disease processes with binary disease status, many diseases can be naturally classified into three ordinal diagnostic categories, that is normal, early stage, and fully diseased. For such diseases, the volume under the ROC surface (VUS) is the most commonly used index of diagnostic accuracy. Because the early disease stage is most likely the optimal time window for therapeutic intervention, the sensitivity to the early diseased stage has been suggested as another diagnostic measure. For the purpose of comparing the diagnostic abilities on early disease detection between two markers, it is of interest to estimate the confidence interval of the difference between sensitivities to the early diseased stage. In this paper, we present both parametric and non-parametric methods for this purpose. An extensive simulation study is carried out for a variety of settings for the purpose of evaluating and comparing the performance of the proposed methods. A real example of Alzheimer's disease (AD) is analyzed using the proposed approaches.

Risk Ratio and Risk Difference Estimation in Case-cohort Studies.

Project description:BackgroundIn case-cohort studies with binary outcomes, ordinary logistic regression analyses have been widely used because of their computational simplicity. However, the resultant odds ratio estimates cannot be interpreted as relative risk measures unless the event rate is low. The risk ratio and risk difference are more favorable outcome measures that are directly interpreted as effect measures without the rare disease assumption.MethodsWe provide pseudo-Poisson and pseudo-normal linear regression methods for estimating risk ratios and risk differences in analyses of case-cohort studies. These multivariate regression models are fitted by weighting the inverses of sampling probabilities. Also, the precisions of the risk ratio and risk difference estimators can be improved using auxiliary variable information, specifically by adapting the calibrated or estimated weights, which are readily measured on all samples from the whole cohort. Finally, we provide computational code in R (R Foundation for Statistical Computing, Vienna, Austria) that can easily perform these methods.ResultsThrough numerical analyses of artificially simulated data and the National Wilms Tumor Study data, accurate risk ratio and risk difference estimates were obtained using the pseudo-Poisson and pseudo-normal linear regression methods. Also, using the auxiliary variable information from the whole cohort, precisions of these estimators were markedly improved.ConclusionThe ordinary logistic regression analyses may provide uninterpretable effect measure estimates, and the risk ratio and risk difference estimation methods are effective alternative approaches for case-cohort studies. These methods are especially recommended under situations in which the event rate is not low.

Rapid and accurate multiple testing correction and power estimation for millions of correlated markers.

Project description:With the development of high-throughput sequencing and genotyping technologies, the number of markers collected in genetic association studies is growing rapidly, increasing the importance of methods for correcting for multiple hypothesis testing. The permutation test is widely considered the gold standard for accurate multiple testing correction, but it is often computationally impractical for these large datasets. Recently, several studies proposed efficient alternative approaches to the permutation test based on the multivariate normal distribution (MVN). However, they cannot accurately correct for multiple testing in genome-wide association studies for two reasons. First, these methods require partitioning of the genome into many disjoint blocks and ignore all correlations between markers from different blocks. Second, the true null distribution of the test statistic often fails to follow the asymptotic distribution at the tails of the distribution. We propose an accurate and efficient method for multiple testing correction in genome-wide association studies--SLIDE. Our method accounts for all correlation within a sliding window and corrects for the departure of the true null distribution of the statistic from the asymptotic distribution. In simulations using the Wellcome Trust Case Control Consortium data, the error rate of SLIDE's corrected p-values is more than 20 times smaller than the error rate of the previous MVN-based methods' corrected p-values, while SLIDE is orders of magnitude faster than the permutation test and other competing methods. We also extend the MVN framework to the problem of estimating the statistical power of an association study with correlated markers and propose an efficient and accurate power estimation method SLIP. 'On Table' Versus 'Off Table' Direct Anterior Approach Total Hip Arthroplasty: Is There a Difference?

Project description:BackgroundThe purpose of this study was to evaluate whether there were differences in patient-reported outcomes, operative times, satisfaction scores, and complications between patients undergoing total hip arthroplasty (THA) performed through a direct anterior approach on a specialized traction table or a regular operating room table.MethodsPatients who underwent a direct anterior approach THA on a specialized table or a regular table with a minimum 1-year follow-up were included. Patient-reported outcome measures and THA satisfaction were recorded. Demographics, complications, and operative times (both in-room and surgical time) were evaluated. Three hundred twenty-two patients were included with 217 (67.4%) undergoing anterior THA on the specialized table and 105 (32.6%) on a regular table.ResultsOutcome measures were similar at 4 months and 1 year postoperatively. Average operative time was 87 minutes (range, 50-160) and 90 minutes (range, 35-197) for the specialized table and regular table groups (P = .314). Average total in room time was 123 minutes (range, 87-201) and 120 minutes (range, 62-255) for the specialized table and regular table groups (P = .564). Satisfaction rates between groups did not differ (P = .564). No differences were found in complication rates at 4 months (P = .814) or 1 year (P = .547).ConclusionsThis study shows that the direct anterior approach for THA can be safely and efficiently performed on either a specialized traction table or a regular table. Surgeons should continue to utilize the approach and set-up they are most comfortable with to achieve an optimal outcome for the patient.

Table to text generation with accurate content copying.

Project description:Generating fluent, coherent, and informative text from structured data is called table-to-text generation. Copying words from the table is a common method to solve the "out-of-vocabulary" problem, but it's difficult to achieve accurate copying. In order to overcome this problem, we invent an auto-regressive framework based on the transformer that combines a copying mechanism and language modeling to generate target texts. Firstly, to make the model better learn the semantic relevance between table and text, we apply a word transformation method, which incorporates the field and position information into the target text to acquire the position of where to copy. Then we propose two auxiliary learning objectives, namely table-text constraint loss and copy loss. Table-text constraint loss is used to effectively model table inputs, whereas copy loss is exploited to precisely copy word fragments from a table. Furthermore, we improve the text search strategy to reduce the probability of generating incoherent and repetitive sentences. The model is verified by experiments on two datasets and better results are obtained than the baseline model. On WIKIBIO, the result is improved from 45.47 to 46.87 on BLEU and from 41.54 to 42.28 on ROUGE. On ROTOWIRE, the result is increased by 4.29% on CO metric, and 1.93 points higher on BLEU.

Estimation of silent phenotypes of calf antibiotic dysbiosis.

Project description:Reducing antibiotic usage among livestock animals to prevent antimicrobial resistance has become an urgent issue worldwide. This study evaluated the effects of administering chlortetracycline (CTC), a versatile antibacterial agent, on the performance, blood components, fecal microbiota, and organic acid concentrations of calves. Japanese Black calves were fed with milk replacers containing CTC at 10 g/kg (CON group) or 0 g/kg (EXP group). Growth performance was not affected by CTC administration. However, CTC administration altered the correlation between fecal organic acids and bacterial genera. Machine learning (ML) methods such as association analysis, linear discriminant analysis, and energy landscape analysis revealed that CTC administration affected populations of various types of fecal bacteria. Interestingly, the abundance of several methane-producing bacteria at 60 days of age was high in the CON group, and the abundance of Lachnospiraceae, a butyrate-producing bacterium, was high in the EXP group. Furthermore, statistical causal inference based on ML data estimated that CTC treatment affected the entire intestinal environment, potentially suppressing butyrate production, which may be attributed to methanogens in feces. Thus, these observations highlight the multiple harmful impacts of antibiotics on the intestinal health of calves and the potential production of greenhouse gases by calves.

Confidence interval estimation in R-DAS.

Project description:BackgroundRoughly 25 years ago, the United States National Institute on Drug Abuse (US NIDA) initiated the creation of public use datasets for its National Household Survey on Drug Abuse, since re-named the National Survey on Drug Use and Health (NSDUH). The Substance Abuse and Mental Health Services Administration (SAMHSA), which assumed responsibility for the survey in 1992, has continued and expanded this effort to make the survey data available to researchers. During 2012, SAMHSA created a "Restricted-Use Data Analysis System" (R-DAS) to provide researchers with the capability to create tabulations using restricted NSDUH variables not otherwise available on the public-use files.MethodsThis methods focused article is intended to help potential users of R-DAS-like online data analysis systems by (i) clarifying statistical issues involving approximation of confidence intervals (CI), (ii) providing a way to estimate CI when tabular output is suppressed with an 'error message' based on confidentiality restrictions, and (iii) showing how to make pairwise comparisons of estimates not otherwise allowed.ResultsFor illustration purposes, some empirical estimates are presented on a topic of continuing of public health concern in the US namely, extra-medical use of pain relievers (generally opioids), where the drugs are being used to get high and otherwise outside the boundaries intended by prescribing clinicians.ConclusionThe R-DAS makes it possible to derive state-level estimates of male-female and age-related differences in incidence of extra-medical prescription pain reliever (EMPPR) use, not previously reported in peer-reviewed articles, and not available without research approaches described here.

Estimation of global network statistics from incomplete data.

Project description:Complex networks underlie an enormous variety of social, biological, physical, and virtual systems. A profound complication for the science of complex networks is that in most cases, observing all nodes and all network interactions is impossible. Previous work addressing the impacts of partial network data is surprisingly limited, focuses primarily on missing nodes, and suggests that network statistics derived from subsampled data are not suitable estimators for the same network statistics describing the overall network topology. We generate scaling methods to predict true network statistics, including the degree distribution, from only partial knowledge of nodes, links, or weights. Our methods are transparent and do not assume a known generating process for the network, thus enabling prediction of network statistics for a wide variety of applications. We validate analytical results on four simulated network classes and empirical data sets of various sizes. We perform subsampling experiments by varying proportions of sampled data and demonstrate that our scaling methods can provide very good estimates of true network statistics while acknowledging limits. Lastly, we apply our techniques to a set of rich and evolving large-scale social networks, Twitter reply networks. Based on 100 million tweets, we use our scaling techniques to propose a statistical characterization of the Twitter Interactome from September 2008 to November 2008. Our treatment allows us to find support for Dunbar's hypothesis in detecting an upper threshold for the number of active social contacts that individuals maintain over the course of one week.
