The complete mitochondrial genome of the <i>Chaetodon modestus</i> (Temminck and Schlegel, 1844) was first determined in this study, which is 16,490 bp in length, containing 13 protein-coding genes, two rRNA genes, and 22 tRNA. Out of 37 mitochondrial genes, except for <i>ND6</i> and eight tRNA (<i>Pro</i>, <i>Glu</i>, <i>Ser</i>, <i>Tyr</i>, <i>Cys</i>, <i>Asn</i>, <i>Ala</i>, <i>Gln</i>) genes were encoded on the L-strand, the others were encoded on the H-strand.
