ABSTRACT: Interventions: Share the result of Guardant Reveal test with the patient;ctDNA Primary outcome(s): This is defined as the percentage of patients whose recommended treatment changed before and after the initial Guardant Reveal test in the FAS. Thisis defined as the percentage of patients for whom the recommended treatment was changed before or after the initial Guardant Reveal test. Transcription profiling of human Hela cells treated with the topoisomerase poison camptothecin

Project description:Pharmacogenomic identification of targets for adjuvant therapy with the topoisomerase poison camptothecin. The response of tumor cells to the unusual form of DNA damage caused by topoisomerase poisons such as camptothecin (CPT) is poorly understood, and knowledge regarding which drugs can be effectively combined with CPT is lacking. To better understand the response of tumor cells to CPT and to identify potential targets for adjuvant therapy, we examined global changes in mRNA abundance in HeLa cells after CPT treatment using Affymetrix U133A GeneChips, which include all annotated human genes (22,283 probe sets). Statistical analysis of the data using a Bayesian/Cyber t test and a modified Benjamini and Hochberg correction for multiple hypotheses testing identified 188 probe sets that are induced and 495 that are repressed 8 h after CPT treatment at a False Discovery Rate of <0.05 and a minimum 3-fold change. This pharmacogenomic approach led us to identify two pathways that are CPT induced: (a) the epidermal growth factor receptor; and (b) nuclear factor-kappaB-regulated antiapoptotic factors. Experiments using HeLa cells in our lab and prior animal model studies performed elsewhere confirm that inhibitors of these respective pathways super-additively enhance CPT's cytotoxicity, suggesting their potential as targets for adjuvant therapy with CPT. Global microRNA expression profiling of high-risk ER+ breast cancers from patients receiving adjuvant Tamoxifen mono-therapy: a DBCG study

Project description:Purpose: Despite the benefits of estrogen receptor (ER)-targeted endocrine therapies in breast cancer, many tumors develop resistance. MicroRNAs (miRNAs) have been suggested as promising biomarkers and we here evaluated whether a miRNA profile could be identified, sub-grouping ER+ breast cancer patients treated with adjuvant Tamoxifen with regards to probability of recurrence. Experimental design: Global miRNA analysis was performed on 152 ER+ primary tumors from high-risk breast cancer patients with an initial discovery set of 52 patients, followed by 2 independent test sets (N=60 and N=40). All patients had received adjuvant Tamoxifen as mono-therapy (median clinical follow-up: 4.6 years) and half had developed distant recurrence (median time-to-recurrence: 3.5 years). MiRNA expression was examined by unsupervised hierarchical clustering and supervised analysis, including clinical parameters as co-variables.

Project description:To further reveal the mechanism of neuropathic pain, we simulated neuropathic pain by constructing a chronic constriction injury of the sciatic nerve (CCI) model, followed by quantitative proteomic analysis of rat spinal cord cell nuclei at 1 day, 7 days and sham-operated groups after CCI. A total of 3 samples from each group were used. A total of 5039 proteins were identified in this study, of which 4469 proteins contained quantitative information. The Zinc Finger Transcription Factor Sp9 Is Required for the Development of Striatopallidal Projection Neurons

Project description:Purpose: To assess changes in gene expression profiles from the P0 littermate Sp9Flox/Flox control striatum (including SVZ) and conditional mutant striatum of Drd2-Cre; Sp9Flox/Flox mice. Methods: total RNA was isolated and sequenced from the striatum of the P0 littermate Sp9Flox/Flox control or conditional mutant striatum of Drd2-Cre; Sp9Flox/Flox mice in triplicate using an Illumina high-seq 2500. Raw data was analyzed using TopHat. Genes were considered changed which demonstrated fold-change>=2, and p value <=0.05. Changed genes were then filtered to reveal Sp9 downstream targets which were altered in vivo due to the loss of Sp9 expression. Results: 179 genes were significantly increased and 147 genes were significantly decreased in expression level due to the loss of Sp9 expression. total RNA was isolated and sequenced from the striatum of the P0 littermate Sp9Flox/Flox control or conditional mutant striatum of Drd2-Cre; Sp9Flox/Flox mice in triplicate using an Illumina high-seq 2500. Rescuing discarded spectra: Full comprehensive analysis of a minimal proteome.

Project description:A common problem encountered when performing large-scale mass spectrometry proteome analysis is the loss of information due to the high percentage of unassigned spectra. To determine the causes behind this loss we have analyzed the proteome of one of the smallest living bacteria that can be grown axenically, Mycoplasma pneumoniae (729 ORFs). M. pneumoniae cultures were grown in defined media, and their proteomes were analyzed by mass spectrometry. An initial database search with a curated M. pneumoniae protein database left around 78% of the acquired spectra without an assignment. After re-analysis of the data with the PEAKS software and a larger protein database, the percentage of non-assigned spectra was reduced to 27%, thereby increasing the proteome coverage of M. pneumoniae from the initial 60% to over 76%. Nonetheless, 33413 of spectra with assigned amino acid sequences, could not be mapped in any NCBInr database protein sequence. Approximately, 1% of these unassigned peptides corresponded to post-translational modifications and 4% to protein variants. We found that deamidation of Asn affected preferentially to integral membrane proteins and that about 1% of the peptides had repetitions of the same aromatic/hydrophobic amino acid at the N-terminus, or Arg/Lys at the C-terminus. Thus, in an ideal system, we maximized the level of assignment to 73% of the spectra (51453 out of 70040 initial acquired spectra).
