Project description:Primary tumor recurrence occurs commonly after surgical resection of lung squamous cell carcinoma (SCC). The aim of this study was to identify genes involved in recurrence in lung squamous cell carcinoma patients. Array comparative genomic hybridization (aCGH) was performed on DNA extracted from tumour tissue from 62 patients with primary lung squamous cell carcinomas. aCGH data was analysed to identify genes affected by copy number alterations that may be involved in SCC recurrence. Candidate genes were then selected for technical validation based on differential copy number between recurrence and non-recurrence SCC tumour samples. Genes technically validated advanced to tests of biological replication by qPCR using an independent test set of 72 primary lung SCC tumour samples. 18q22.3 loss was identified by aCGH as significantly associated with recurrence (p=0.038). Although aCGH copy number loss associated with recurrence was found for seven genes within 18q22.3, only SOCS6 copy number loss was both technically replicated by qPCR and biologically validated in the test set. Project description:Keratinocyte carcinomas (KC) are the most common malignancy worldwide. This category of tumours groups both basal (BCC) and squamous (SCC) cell carcinomas. While the former rarely metastasizes (0.03-0.55%), the latter is more associated to a substantial risk of local recurrence, metastasis and death (1.5-4%). In addition, it is well known that the extracellular signals from tumour cells are involved in most of the steps triggering metastasis. This pro-metastatic signalling is mediated by proteins secreted by cancer cells, which constitute the tumour secretome and can be obtained from tumour interstitial fluid (TIF). The TIF baths the tumour and stromal cells and characterizes the tumour microenvironment. The proteomic study of TIF is of particular interest for explaining the metastatic potential of a tumour. In this work, we have analysed the proteomic composition of the TIF from BCC and SCC tumour biopsies and discovered a new set of extracellular proteins that could be useful as differential biomarkers. In addition, these proteins may help to understand the distinct invasive and metastatic abilities of the KC.

Project description:Background and Aims: Staging inadequately predicts metastatic risk in colon cancer patients. We used a gene expression profile derived from invasive murine colon cancer cells that were highly metastatic in an immunocompetent mouse model to identify colon cancer patients at risk for recurrence in a phase I, exploratory biomarker study. Methods: 55 colorectal cancer patients from Vanderbilt Medical Center (VMC) were used as the training dataset and 177 patients from the Moffitt Cancer Center were used as the independent dataset. The metastasis-associated gene expression profile developed from the mouse model was refined using comparative functional genomics in the VMC gene expression profiles to identify a 34-gene classifier associated with high risk of metastasis and death from colon cancer. A recurrence score derived from the biologically based classifier was tested in the Moffitt dataset. Results: A high score was significantly associated with increased risk of metastasis and death from colon cancer across all pathological stages and specifically in stage II and stage III patients. The recurrence score was shown to independently predict risk of cancer recurrence and death in both univariate and multivariate models. For example, among stage III patients, a high score translated to increased relative risk for cancer recurrence (hazard ratio = 4.7 (95% CI=1.566-14.05)). Furthermore, the recurrence score identified stage III patients whose five-year recurrence-free survival was >88% and for whom adjuvant chemotherapy did not provide improved survival. Conclusion: Our biologically based gene expression profile yielded a potentially useful classifier to predict cancer recurrence and death independently of conventional measures in colon cancer patients. Experiment Overall Design: Gene expression array differences between highly invasive mouse colon cancer cells and non-invasive colon cancer cells were used to develop a metastasis gene expression profile. Project description:Interactions between cancer and immune cells determine the formation and progression of a tumor. Variability of immune contextures in tumor and margins among patients with oral squamous cell carcinoma of the gingivobuccal region (OSCC-GB) – the most prevalent subtype of oral cancer in India and southeast Asia – and the relationship of these contextures with prognosis are largely unknown. Treatment naïve, HPV negative, OSCC-GB patients (n=46) were recruited, treated, followed-up for two years and recurrence/death noted. Immune contextures of tumor and negative margins were studied using RNA-sequencing and immunohistochemistry (n=43; margin tissues were unavailable from three patients). Expressions of 544 immune related genes (IRGs) revealed a subgroup of patients (28%) with poor prognosis (high recurrence and death). The compositions of immune cell-types of normal and negative margin tissues were similar among patients irrespective of prognoses; differences were observed only in tumor.
