ABSTRACT: H3K27ac ChIP-seq and input genome sequencing was performed in 19 primary prostate tumours classified as intermediate risk. Sequencing of ChIP DNA was performed on an Illumina HiSeq 2000 as either single end 50 bp reads (for 7 samples) or paired end 100 bp reads (for 12 samples). Input DNA from all samples was sequenced using single-end 50 bp reads. The files provided are in fastq format.

Project description:We performed chromatin immunoprecipitation followed by sequencing (ChIP-seq) in human iPSC-derived cardiomyocytes to map genome-wide binding sites of TOP2B. Libraries were prepared from ChIP and matched input DNA, sequenced using 40 bp paired-end reads. After quality control and alignment to the human reference genome (GRCh38), high-confidence reads were filtered and duplicate reads removed. Peak calling using MACS2 in broad mode identified 5,410 enriched genomic regions, enabling investigation of TOP2B-associated regulatory elements in human cardiomyocytes.

Transcriptome of sorted ILC2s in mice fed high-fiber and control diet

Project description:To determine the activation patterns of ILC2s and associated ILC2-intrinsic functional molecules triggered by the high fiber diet, we administered either a control or high fiber diet in WT mice and performed RNA sequencing of FACS-sorted ILC2s from mouse colons. RNAseq libraries were prepared from 1,000 sorted colonic lamina propria ILC2s (CD45+Lin-CD90.2+CD127+KLRG1+) by the Epigenomics Core at WCM using the Clontech SMARTer® Ultra® Low Input RNA Kit V4 (Clontech Laboratories). Libraries were sequenced on an Illumina HiSeq 2500, generating 50 bp single-end reads. Two samples from two control diet-fed WT SPF mice and two samples from two high fiber diet-fed WT SPF mice were used.

Project description:Normal human epidermal keratinocytes were treated with sham or UVA (20J/cm2) radiation in duplicate. 6h after irradiation, samples were purified using Qiagen Rneasy kit, RNA quality assessment was performed using Agilent Bioanalyzer, and library preparation was performed using oligodT selection. RNA-Seq was performed on Illumina HiSeq2000 platform with 50 bp single-end reads. Analysis used the Tuxedo pipeline. Results were validated by qRT-PCR.

Project description:Purpose: The goals of this study are to invsetigate the primary biological process of hnRNPK. Methods: Samples (FHC cells transfected with control or hnRNPK shRNA) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumia HiSeq platform and 50 bp paired-end reads were generated. Results: In FHC, metabolism was regulated hnRNPK. Conclusions: RNA-seq in FHC cell lines revealed that hnRNPK mainly regulated metabolism.

Project description:To investigate the impact of histone variants and modification on gene regulation, we report high-throughput profiles of six histone markers, H2A.Z, H3K4me2, H3K9me3, H3K27me3, H3K27ac, and H3K36me3, by ChIP-Seq in T-47D breast cancer cells. Libraries were sequenced with the Illumina HiSeq 2000 analyzer for 50 bp paired-end reads and over 20 million uniquely aligned reads were collected for each histone marker.

Project description:Total RNA, greater than 100ng, from cultured cells was isolated in TRIzol L and purified using Qiagen RNeasy Mini Kit per manufacturer’s protocols. Agilent Technologies 2100 Bioanalyzer was used to assess the RNA quality. RNA libraries were prepared and multiplexed using Illumina TruSeq RNA Library Preparation Kit v2 (non-stranded and poly-A selection) and 10 nM of cDNA was used as the input for high-throughput sequencing via Illumina’s HiSeq 2500 platform, producing 50 bp paired end reads.

Methods: Briefly, samples (H1299 cells transfected with control or CLCN3 shRNA) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumia HiSeq platform and 50 bp paired-end reads were generated (BGI Co. Ltd.). Results: Locomotion and growth were identified as the biological functions of CLCN3 Conclusions: RNA-seq in H1299 cell lines revealed that CLCN3 mainly regulated locomotion and growth.

ChIP-seq of RNA polymerase II and HNF4alpha in mouse liver after cytokine stimulation (WT vs TG)

Project description:ChIP-seq was performed on liver samples from 6-week-old male mice (WT and TG) following a single intravenous injection of mouse TNFalpha (BioLegend, 7.5 ug/kg) or vehicle. Livers were collected 4 h post-injection. ChIP was carried out using anti-RNA polymerase II (Active Motif) or anti-HNF4alpha (Abcam) with matched input controls. Single-end reads were sequenced on an Illumina HiSeq 2000 platform, aligned to the mouse reference genome (mm10) using Bowtie, and peaks were called using MACS2 (v2.0.10.20120913) with matched input controls.
