Papuan Genotyping

ABSTRACT: By array based genotyping of indigenous individuals from different areas of Papua New Guinea, this project aims to provide the most comprehensive overview thus far of population structure and history in this part of the world. Papuans represent a key component in the current understanding of human history outside of Africa. Additionally, PNG harbours enormous cultural and linguistic diversity. Genotyping of diverse individuals, combined with previously generated whole-genome sequencing data, will allow the study of general patterns of population structure, the degree of genetic differentiation between groups, the extent of external gene flow into PNG and the genetic relationships to Australian Aboriginals. A Genomic History of Aboriginal Australia

Project description:The population history of Aboriginal Australians remains largely uncharacterised. We generated high-coverage genomes for 83 Aboriginal Australians (speakers of Pama-Nyungan languages) and 25 Papuans from the New Guinea Highlands. We find that Papuan and Aboriginal Australian ancestors diversified 25-40 thousand years ago (kya), suggesting early population structure in the ancient continent of Sahul (Australia, New Guinea and Tasmania). However, all studied Aboriginal Australians descend from a single founding population that differentiated ~10-32 kya. We infer a population expansion in northeast Australia during the Holocene (past c.10 kya) associated with limited gene flow from this region to the rest of Australia consistent with the spread of the Pama-Nyungan languages. We estimate that Aboriginal Australians and Papuans diverged from Eurasians 51-72 kya, following a single out of Africa dispersal, and subsequently admixed with different archaic populations. Finally, we report evidence of selection in Aboriginal Australians potentially associated with living in the desert.

Population Prehistory in Island Southeast Asia

Project description:Affymetrix single nucleotide polymorphism (SNP) array data were collected to study genome-wide patterns of genomic variation across a broad geographical range of Island Southeast Asian populations. This region has experienced an extremely complex admixture history. Initially settled ~50,000 years ago, Island Southeast Asia has since been the recipient of multiple waves of population movements, most recently by Austronesian-speaking groups ultimately from Neolithic mainland Asia and later arrivals during the historic era from India and the Middle East. We have genotyped SNPs in ~500 individuals from 30 populations spanning this entire geographical region, from communities close to mainland Asia through to New Guinea. Particular attention has been paid to genomic data that are informative for population history, including the role of recent arrivals during the historic era and admixture with archaic hominins.

Project description:The Sahel/Savannah belt harbours diverse populations with different demographic histories and different subsistence patterns. However, populations from this large African region are notably under-represented in genomic research. To investigate the population structure and adaptation history of populations from the Sahel/Savannah space, we generated dense genome-wide genotype data of 327 individuals—comprising 14 ethnolinguistic groups, including ten previously unsampled populations. DNA samples were genotyped on the Illumina H3Africa Consortium Array (BeadChip type: H3Africa_2017_20021485_A2; designed for SNP-genotyping of 2,267,346 SNPs) at the SNP&SEQ Technology Platform, NGI/SciLifeLab Genomics (Sweden). RNAseq of mouse olfactory sensory neurons populations

Project description:Transcriptomic analysis of two cellular populations of the mouse olfactory mucosa. 6 x 10,000 olfactory sensory neurons (OSNs) were captured by FACS. Three samples from a high OMP-expressing population and three from a low OMP-expressing population. The RNA from each sample was sequenced on the Illumina Hiseq platform. ATAC-seq in 24 GBR lymphoblastoid cell lines

Project description:Although genome-wide association study is an important tool for linking genetic variation to common complex diseases, it remains difficult to identify the causal variants underlying susceptibility loci. Recent work demonstrated mapping chromatin accessibility across different individuals can be a powerful method for interpreting genetic variant function, existing assays to measure chromatin landscapes (e.g., DNaseI-seq) are labor intensive and require very large numbers of cells preventing their application in real-world settings. This project aims to assess the ability of a novel assay for chromatin accessibility, ATAC-seq, to detect chromatin structure variation among individuals. We will apply ATAC-seq in 24 GBR HapMap lymphoblastoid cell lines (LCLs), which are a model system for studying the function of human genetic variation. We will also employ a novel approach to molecular quantitative trait locus identification which utilizes both population quantitative trait locus and allele-specific signatures, and gives increased mapping power in small sample sizes.This data is part of a pre-publication release. Differentiated Demographic Histories and Local Adaptations between Sherpas and Tibetans

Project description:To revisit and address four major unresolved issues regarding prehistory, especially the Neolithic history of Sherpas and Tibetans and their hypoxic adaptation: (i) whether they are two genetically different ethnic groups; (ii) whether population substructures exist in either of the two groups; (iii) how long they have diverged from their ancestral group and when the two separated groups started to re-contact by population admixture; and (iv) whether the two groups share major high-altitude adaptation mechanisms. The careful and systematical analysis of these newly sequenced genomes, together with available genotyping data can provide further insight into the genetic origins of Sherpas and Tibetans and uncover their different adaptive mechanisms.
