SNP matrix of barley core set from german ex-situ genbank IPK selected for BPGv2 project.

ABSTRACT: Pangenomes are collections of annotated genome sequences of multiple individuals of a species. The structural variants uncovered by these datasets are a boon to genetic analysis in crop plants. The analysis comprises a core set of 1,000 genotypes selected from a universe of 22,626 barleys of the german ex-site genebank IPK and a total of 315 elite cultivars of European ancestry. Our findings support the notion that rapid evolution at structurally complex loci may have helped crop plants adapt to new selective regimes in agricultural ecosystems.

Transcriptomic dynamics control rapid transition of core crop functions in 'lactating' pigeon

Project description:<p>Pigeons (Columba livia) are widely kept as domesticated pets worldwide, and may have adapted to captivity through the evolutionarily specialized ability to produce ‘milk’ in the crops of both male and female parents via rapid proliferation and shedding of lipid- and protein-enriched epithelial cells. Given the implications for understanding evolution in atricial species, a comprehensive transcriptomic perspective of the pigeon crop spanning the complete breeding cycle is warranted. Here, we generated a de novo pigeon genome assembly to construct a high resolution spatio-temporal transcriptomic landscape of the crop epithelium across the entire breeding cycle. This multi-omics analysis identified a set of ‘lactation’-related genes involved in lipid and protein metabolism that are highly expressed in the crop. Spatial transcriptomics analysis revealed extensive reorganization of long-range promoter-enhancer interactions linked to the dynamic expression of these ‘lactation’-related genes between stages. Moreover, their expression is spatially localized in specific epithelial layers, and can be correlated with phenotypic changes in the crop. This study thus illustrates the preferential de novo synthesis of ‘milk’ lipids and proteins in the crop epithelium prior to shedding from the lumen, and provides candidate enhancer loci for further investigation of the regulatory elements controlling pigeon ‘lactation’. Furthermore, these comprehensive datasets provide a foundational resource for avian and evolutionary biology research, especially relevant to atricial reproductive biology.</p>

Transcriptomic changes in maize roots in response to Fe deficiency

Project description:Iron deficiency is a yield-limiting factor and a worldwide problem for crop production in many agricultural regions, particularly in aerobic and calcareous soils. Graminaceous species, like maize, improve Fe acquisition through the release of phytosiderophores (PS) into the rhizosphere and the following uptake of Fe(III)-PS complexes through specific transporters. Transcriptional profile obtained by roots 12-d-old maize plants under Fe starvation for 1 week (Fe-deficient; 19-d-old plants) were compared with the transcriptional profile obtained by roots of 12-d-old maize plants grown in a nutrient solution containing 100 μM Fe-EDTA for 1 week (Fe-sufficient; 19-d-old plants).

Expression data of Arabidopsis grown under low or sufficient nitrogen availability

Project description:Nitrogen availability in the soil is a major determinant of crop yield. While the application of fertilizer can substantially increase the yield on poor soils, it also causes nitrate pollution of water resources and high costs for farmers. Increasing the nitrogen use efficiency in crop plants is a necessary step to implement low input agricultural systems. We exploited the genetic diversity present in the world-wide Arabidopsis thaliana population to study adaptive growth patterns and changes in gene expression associated with chronic low nitrate stress, with the aim to identify biomarkers associated with good plant performance under low nitrate availability. Transcription and epigenetic factors were identified as important players in the adaptatiion to limited nitrogen in a global gene expression analysis using the Affymetrix ATH1 chip.

Project description:affy_sunyfuel_drought_sunflower - Drought is the main cause or crop loss around the globe and it is expected to be more so in years to come. Helianthus genus comprises species that are able to grow in harsh environments suffering from severe water shortage. Cultivated H.annuus, i.e. sunflower, is a highly valuable oil crop due to, among other features, its ability to grow under low input conditions. The aim of our project is to unravel the transcriptional regulation underpinning drought tolerance in sunflower, with the ultimate goal of improving crop yield. Ninety six individual pots were arranged in six blocks of 16 plants each, which were sown in individual pots. Each block contained 2 plants of 8 different genotypes, one of which was used as control and the other one as treated plant. Plants within each block were randomly arranged. At the right developmental stage, treated plants were water-deprived and their water status was monitored as compared to the untreated control. Three out of the six blocks were harvested on a given date, so water stress among genotypes varied. The plants in the other three blocks were harvested when the treated plant reached a given water stress.

Drug Delivery in Plants Using Silk Microneedles

Project description:New systems for agrochemical delivery in plants will foster precise agricultural practices and provide new tools to study plants and design crop traits, as standard spray methods suffer from elevated loss and limited access to remote plant tissues. Silk-based microneedles can circumvent these limitations by deploying a known amount of payloads directly in plants’ deep tissues. However, plant response to microneedles’ application and microneedles’ efficacy in deploying physiologically relevant biomolecules are unknown. Here, we show that gene expression associated with Arabidopsis thaliana wounding response decreases within 24 hours post microneedles’ application. Additionally, microinjection of gibberellic acid (GA3) in A. thaliana mutant ft-10 provides a more effective and efficient mean than spray to activate GA3 pathways, accelerating bolting, and inhibiting flower formation. Microneedles’ efficacy in delivering GA3 is also observed in several monocot and dicot crop species, i.e., tomato (Solanum lycopersicum), lettuce (Lactuca sativa), spinach (Spinacia oleracea), rice (Oryza Sativa), maize (Zea mays), barley (Hordeum vulgare), and soybean (Glycine max). The wide range of plants that can be successfully targeted with microinjectors opens the doors to their use in plant science and agriculture.
