Sex-Biased Gene Expression and Sequence Conservation in Pacific and Atlantic Salmon Lice (Lepeophtheirus salmonis)

Project description:This study investigates sex-biased gene expression between populations of Atlantic and Pacific salmon lice, Lepeophtheirus salmonis. Two Atlantic L. salmonis populations were previously used for an array study (GSE56024) while a third dataset using Pacific L. salmonis was novel. Using all three populations, a consensus-based, meta-analysis approach was used to identify sex-biased and sex-specific genes. Two separate experiments were conducted, one for Atlantic and one for Pacific salmon lice. As the Atlantic data has been previously published for other comparisons (GSE56024), only the Pacific data is uploaded here. Lice from three populations (2 in the Atlantic and 1 in the Pacific) were collected for in vitro bioassay analysis using emamectin benzoate. After 24hrs, lice were collected as per treatment protocol below. Males and females from all populations were compared separately before forming a consensus probe list of sex-biased genes concordantly expressed across all three populations. Please note that each raw data file contains three or four 'block' data and each block data correspond to individual sample raw data. Therefore, each raw data file contains raw data for 3-4 samples (as indicated in the description field).

Cardiac Sex Differences in the Transcriptome of C57 Male and Female Adult Hearts

Project description:Purpose: The goals of this study are to compare adult male and female C57 mouse hearts transcriptome profiling (RNA-seq) to conclude cardiac sex differences at the mRNA level. Methods: mRNA profiles of adult male and female C57 mouse hearts were generated by deep sequencing, n=4 for each sex, using Illumina HiSeq2500. The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: Burrows–Wheeler Aligner (BWA) followed by ANOVA (ANOVA) and TopHat followed by Cufflinks. Results: Using an optimized data analysis workflow, we mapped about 50 million sequence reads per sample to the mouse genome (build mm10) and identified 16,160 transcripts in the mouse hearts.

RNA-sequencing reveals transcriptional signature of pathological remodeling in the diaphragm of rats after myocardial infarction

Project description:Purpose: In the current study, we used RNA-Seq to determine the transcriptional changes and understand the genetic reprogramming of the diaphragm in the chronic phase post-myocardial infarction. Methods: Rat diaphragm mRNA profiles 16 weeks post Sham and Myocardial infarction (MI) surgeries were generated by deep sequencing using llumina NextSeq 500. The sequence reads that passed quality filters were analyzed at the transcript level with TopHat followed by Cufflinks. Results: After quality control and data filtering, on average, 33,972,308 raw reads per sample were obtained. For each sample, 88.49 % to 91.70 % reads were uniquely mapped to the rat reference genome. Median CV coverage uniformity was 0.45± 0.01. Distribution of mapped reads over DNA regions showed 48% of reads mapped to coding region, 20% of reads mapped to untranslated region (UTR), 12% of reads mapped to intron region, and 20% reads mapped to intergenic region. The resulting Sham and MI transcriptomes, created from generated transcriptomes of each individual sample in each group and merged transcriptomes within the same group, were used for differential gene expression analysis. A total of 112 differentially expressed genes (DEGs) were identified out of a total of 9664 genes with measured expression in MI and Sham groups. Among DEGs, 42 were upregulated and 70 were downregulated in the MI group. Hierarchical clustering heat map, pathway enrichment and gene ontology (GO) analyses, and analysis of DEGs in the framework skeletal muscle-specific biological networks were performed. Conclusions: Our study represents the first detailed analysis of diaphragm transcriptomes post-myocardial infarction generated by RNA-Seq technology.

Next Generation Sequencing-based mRNA sequencing of human adipose mesenchymal stem cells

Project description:Next Generation Sequencing (NGS)-based mRNA sequencing (RNA-seq) has provided high-throughput measurements to analyze the transcriptome of cells. We are reporting comprehensive transcriptome profiling of primarily isolated human adipose-derived mesenchymal stem cells (ADMSC) throughout consecutive culture passages using NGS-based RNA-seq method. Human adipose tissue was obtained from operative remains and and digested in collagenase X. ADMSC were isolated, cultivated and characterized as mesenchymal stem cells (MSC) according to the minimum criteria for defining multipotent MSC from the International Society for Cellular Therapy (ISCT). mRNA profiles of ADMSC in p0, p1 and p2 were quality controlled, and generated by deep sequencing, in triplicate, using Illumina PE150 kits. Paired-end raw data were pre-processed using a published protocol. HISAT2 (Hierarchical Indexing for Spliced Alignment of Transcripts) was used to align reference genome. HTSeq was used to calculate Reads Count, and gene abundence was determined by analyzing FPKM (fragments per kilobase of exon model per million reads mapped).
