Project description:Small nucleolar RNAs (snoRNAs) guide chemical modifications of ribosomal and small nuclear RNAs, functions that are carried out in the nucleus. While most snoRNAs reside in the nucleolus, a growing body of evidence indicates that snoRNAs are also present in the cytoplasm and that snoRNAs move between the nucleus and cytoplasm by a mechanism that is regulated by lipotoxic and oxidative stress. Here, in a genome-wide shRNA-based screen, we identified nuclear export factor 3 (NXF3) as a transporter that alters the nucleocytoplasmic distribution of box C/D snoRNAs from the ribosomal protein L13a (Rpl13a) locus. Using RNA-sequencing analysis, we show that NXF3 associates not only with Rpl13a snoRNAs, but also with a broad range of box C/D and box H/ACA snoRNAs. Under homeostatic conditions, gain or loss of function of NXF3, but not related family member NXF1, decreases or increases cytosolic Rpl13a snoRNAs, respectively. Furthermore, treatment with the adenylyl cyclase activator forskolin diminishes cytosolic localization of the Rpl13a snoRNAs through a mechanism that is dependent on NXF3, but not NXF1. Our results provide evidence of a new role for NXF3 in regulating the distribution of snoRNAs between the nuclear and cytoplasmic compartments.

Project description:The Sin3/HDAC complex is highly conserved from yeast to humans. Sin3 provides the scaffolding needed to coordinate DNA binding proteins with various chromatin modifying enzymes, most often histone deacetylases, to establish chromatin environments important both for correct gene regulation and genome stability (reviewed in [1]). Three Sin3 homologs are present. Here we explore Pst3, the most ancient of the Sin3 molecules, in Schizosaccharomyces pombe. In contrast to Pst1 [2] and Pst2 [3], Pst3 occupies the entire nuclear space, including the nucleolus. The deletion of pst3+ causes general genome instability including chomosome mis-segregation, gross sporulation defects, rampant anneuploidy, and distended nucleoli. Genome-wide expression analysis indicated a role in both gene repression and gene activation. Interestingly, highly expressed genes encoding ribosomal and nucleolar proteins were positively regulated by Pst3. Genome wide binding analysis for Pst3-GFP indicated that Pst3 is bound both to intergenic and coding regions, and could be correlated with expression data. Proteins previously identified as part of the Clr6/Pst2 complex co-immunopercipitated with Pst3-TAP. Additionally, Snf59, the kinase Ssp1, and the Dead-Box helicase Dbp10 were identified as Pst3 interaction partners. Taken together this data suggests that Pst3 has a direct role in the structure and function of the nucleolus. The multifunctional non-POU domain-containing octamer-binding protein NONO/p54nrb marks nuclear paraspeckles in unperturbed cells, but also undergoes re-localization to the nucleolus upon induction of DNA double-strand breaks (DSBs). However, NONO nucleolar re-localization is poorly understood. Here we show that the topoisomerase II inhibitor etoposide stimulates the production of RNA polymerase II-dependent, DNA damage-inducible antisense intergenic non-coding RNA (asincRNA) in human cancer cells. Such transcripts originate from distinct nucleolar intergenic spacer regions and form DNA–RNA hybrids to tether NONO to the nucleolus in an RNA recognition motif 1 domain-dependent manner. NONO occupancy at protein-coding gene promoters is reduced by etoposide, which attenuates pre-mRNA synthesis, enhances NONO binding to pre-mRNA transcripts and is accompanied by nucleolar detention of a subset of such transcripts. The depletion or mutation of NONO interferes with detention and prolongs DSB signalling. Together, we describe a nucleolar DDR pathway that shields NONO and aberrant transcripts from DSBs to promote DNA repair.

Project description:In this project we employed affinity purification mass spectrometry to determine the interactome of the macrodomain containing protein TARG1/OARD1. TARG1 functions as a hydrolase towards mono-ADP-ribosylation (MARylation). TARG1 sowed strong binding to ribosomes and proteins associated with rRNA processing. However, when poly-ADP- ribosylation (PARylation) was present in the cellular lysate, TARG1 was found to interacts with DNA repair and chromatin-associated proteins, including ARTD1, in a PARylation-dependent manner. PARylation events also lead to a change in the subcellular localization of TARG1, which was found to reside in the nucleolus in resting cells, and shuttle to the nucleoplasm upon PARylation

Here, we showed novel roles of LIN28 within the nucleolus in cultured pluripotent stem cells (PSCs). We found Lin28 deficiency led to activation of the 2-cell (2C)-like transcriptional program and repression of the ES cell program. Mechanistically, LIN28 maintains a peri-nucleolar heterochromatin-residing complex to repress 2C activator Dux via association with NCL and TRIM28. Meanwhile, it promotes liquid-liquid phase separation (LLPS) of nucleolar proteins FBL and NCL to support nucleolar function through its RNA binding domains and intrinsic disordered regions. These findings elucidate novel roles for nucleolar LIN28 in coordinately regulating the ES/2C state homeostasis, and shed light on RNA binding protein-mediated nucleolar phase separation mechanisms in PSCs and early embryo development.
