Project description:We report the application of high-throughput RNA sequencing for comparing the expression levels of the coding and long noncoding RNAs (lncRNAs) in leaf samples from a glossy mutant nwgl and its wild-type (WT) in cabbage. By obtaining over 163.35 Gb cleaned data generated from six libraries (on average, more than 26.48 Gb clean data for each sample replicate), we identified 1247 differential expressed genes (DEGs) and 148 differential expressed lncRNAs in nwgl leaves relative to WT. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analysis revealed that the DEGs and cis-regulated target genes for differential expressed lncRNAs were significantly enriched in wax and lipid biosynthetic and/or metabolic processes. Our results provide the novel foundation to explore the complex molecular basis of cuticular wax biosynthesis.

Project description:Long noncoding RNAs (lncRNAs) play a key role in regulating immunological functions. Their impact on the chronic inflammatory disease multiple sclerosis (MS), however, remains unknown. We investigated the expression of lncRNAs in peripheral blood mononuclear cells (PBMCs) of patients with MS and try to explain their possible role in the process of MS. we recruited 26 MS patients according to the revised McDonald Criteria. Then we chosen 6 patients for microarray analysis randomly. Microarray assays identified outstanding differences in lncRNA expression, which were verified through real-time PCR. LncRNA functions were annotated for target genes using Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses, and regulatory relationships between lncRNAs and target genes were analyzed using the “cis” and “trans” model.

Project description:To explore the key lncRNAs involved in regulating essential pathophysiological processes of the adult heart, we performed microarray-based transcriptome profiling on mouse hearts 3 days and 14 days after myocardial infarction (MI) or sham surgery. Microarray analysis revealed a total of 7,339 differentially expressed transcripts in MI 3 days hearts compared to sham controls (FC≥2, p<0.05). Kyoto Encyclopedia of Genes and Genomes (KEGG) or Gene Ontology (GO) pathway analyses revealed that oxidative phosphorylation, ECM-receptor interaction, cell proliferation, and inflammatory responses were among the top dysregulated genes in MI hearts. Interestingly, 209 lncRNAs are upregulated and 543 lncRNAs are downregulated in MI 3 days hearts (FC≥2, p<0.05). Among these lncRNA transcripts, we found that 8 lncRNAs are mostly upregulated and 6 lncRNAs mostly downregulated (FC≥2, p<0.05), whereas the expression level of the AK048087 transcript was increased by 25 fold and lncRNA AK034241 appears to be the most downregulated lncRNA.

Project description:Here, the low-linolenic acid mutant “MT72” and the wild-type control “JN18” were used as materials. The lncRNAs in young pods at 30 and 40 days (d) after flowering were systematically identified and analyzed using transcriptome sequencing technology combined with bioinformatics tools. A total of 39,324 lncRNAs and 561 differentially expressed lncRNAs were identified. A lncRNAs-miRNAs- protein-coding genes (mRNAs) network was constructed, and 46 lncRNAs, 46 miRNAs and 137 mRNAs were found to be correlated. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis of 12 targeted mRNAs in the competing endogenous RNA network showed that these lncRNAs may be involved in the biological processes of fatty acid transport, lipid synthesis and cell division. Finally, the expression levels of differentially expressed lncRNAs, miRNAs and mRNAs were verified using qRT-PCR. The expression patterns of most genes were consistent with the sequencing results. In conclusion, new information was provided for the study of fatty acid synthesis by lncRNAs in young soybean pods.

Project description:The long noncoding RNAs (lncRNAs) act as pivotal factors in regulating and participating in virus-host interactions.Therefore, we used the RNA sequencing to determine the expression profiles of lncRNAs in Coxsackievirus B5 (CV-B5) infected human rhabdomyosarcoma (RD) cell and SH-SY5Y cell. Our results identified that in the differentially expressed lncRNAs a total of 508 up-regulated and 760 down-regulated lncRNAs in RD cell, with 46.2% were lincRNAs, 28.6% were anti-sense lncRNAs, 24.1% were sense overlapping lncRNAs, and 1.0% were sense intronic lncRNAs. Moreover, 792 lncRNAs were significantly increased and 811 lncRNAs were greatly decreased in SH-SY5Y cell including 48.6% were lincRNAs, 34.7% were anti-sense lncRNAs, 16.0% were sense overlapping lncRNAs, and 0.8% were sense intronic lncRNAs. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway showed that the differentially expressed lncRNAs participated in the occurrence of disease in RD cell and associated with signaling pathway in SH-SY5Y cell after CVB5 infection respectively.Our results reveal that lncRNAs can become a possible novel molecular target for the prevention and treatment of CV-B5 infection, and provided information for distinguishing neurogenic CV-B5 disease.

Project description:Sleeve gastrectomy (SG) could improve diabetes mellitus dramatically. However, the mechanisms remain largely undetermined. With the advancement of in-depth bioinformatic analysis, non-coding RNAs especially long non-coding RNAs(lncRNAs), have been implicated in many biological processes. To explore whether lncRNAs mediate the amelioration of diabetes mellitus condition after SG, we subjected liver samples of diabetic rats after SG and shame operations for RNA sequencing. Further, interaction network between lncRNAs and mRNAs/microRNAs(miRNAs) were constructed to infer the function of lncRNAs in diabetic remission, followed by Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analyses. Through RNA sequencing, we identified more than 9000 lncRNAs with a dramatically differentially expressed profile of 147 lncRNAs. Some of these specific lncRNAs were only expressed in diabetic rats after SG, which may be promising biological markers of diabetic remission and SG prognosis. Through co-analysis between lncRNAs and mRNAs, 20 potential target genes of lncRNAs were screened out. Further bioinformatic analysis indicated the differentially expressed lncRNAs harbored various miRNAs binding sites and three representative lncRNA-miRNA networks of lnc50 and lnc136 were constructed. The KEGG analysis revealed that differential expressed lncRNAs were mainly related to mitogen-activated protein kinase (MAPK) pathway. These results demonstrated that SG dramatically altered expression profile of lncRNAs on diabetes mellitus, and altered lncRNAs expression may contribute to the improvement on diabetic remission through MAPK pathway by interaction with mRNA/miRNA. Our findings provide valuable resources for molecular mechanism of diabetic remission after SG and is benefit for development of lncRNAs-based diagnostic and therapeutic interventions of diabetes mellitus.

Project description:Peripheral immune response has been revealed to play a critical role in proliferative vitreoretinopathy (PVR). However, the reliable immune-related factors that are acting as prognostic indicators or therapeutic targets for PVR remain to explore further. Methods: In the current study, we applied whole-transcriptome sequencing to profile peripheral blood mononuclear cells (PBMCs) from PVR patients and also analyzed lncRNA-mRNA interactions in peripheral immune cells to explore the pathways that might mediate immunopathology and resultant retinal damage in PVR. Gene ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses and Ingenuity Pathway Analysis (IPA) were employed to classify the function of these differentially expressed genes (DEGs). Results: Compared to the controls, there were 319 genes upregulated, and 191 genes downregulated in PVR patients. GO, and KEGG enrichment analyses as well as IPA showed that these upregulated genes were significantly enriched in immune-related and infection-relate terms. Immune-related gene NFKBIA, CXCL2, and CXCL8 were detected as hub-genes in the co-expression network, while lncRNAs such as AC007032.1, AC037198.2, AL929472.2, and SLED1 were highly co-expressed with them. lncRNA-mRNA interactions analysis also showed that putative targeted genes of these differentially expressed lncRNAs were also significantly enriched in immune-related or infection-relate pathways. Conclusion: Our study highlights the transformation of immune-related genes/pathways in PVR by comparing controls, and validates several critical genes and lncRNAs, which are serving as potential diagnostic markers for PVR patients.

However, the molecular mechanisms of PND are not well known. Here we applied microarray analysis to identify circular RNAs (circRNAs) in hippocampus from a mouse model of PND and control mice.
