RNA-seq analysis of DLD-1 cell lines expressing cDNAs of subunits on human mei-cohesin complexes

ABSTRACT: The study involves trabscriptome analysis using RNA-seq of stable transgenic DLD-1 cancer cell line, which express Tet-inducible combinations of mei-cohesin subunits. The following combinations of mei-cohesin genes were expressed in DLD-1 : STAG3+SMC1beta, STAG3+SMC1beta+REC8, and STAG3+SMC1beta+RAD21L The goal of the study was to investigate the RNA transcriptional response to the induction of mei-cohesin subunits in somatic cells using Tet-on inducible transgenes activated by an rtTA transgene and doxyciline.

The study involved applying ATAC-seq (Assay for Transposase-Accessible Chromatin with high-throughput sequencing) analysis of stable transgenic human cancer cell line DLD-1, which expresed Tet-inducible combinations of mei-cohesin subunits. The ATAC-seq method enables mapping DNA accessibility in chromatin with hyperactive Tn5 transposase inserting specific adapters into genome.

Project description:Colonoscopy aims to investigate the entire colon by advancing the colonoscope tip from the rectum to the cecum, a process called cecal intubation. Cecal intubation may be difficult for different reasons, and features of the colonoscope and the use of imaging devices may influence the success rate. We want to compare the performance of a new colonoscope with novel features including gradual stiffness with that of a colonoscope supplied with a magnetic endoscope imaging (MEI) device. The hypothesis is that the performance of the new instrument is non-inferior to the MEI system.

microRNA expression analysis in fly ovaries from wuho and mei-p26 mutants

Project description:Purpose: The goal of this study is to analyze microRNA affected by wuho and mei-p26 mutations in Drosophila ovary Ovarian microRNA prolife of 7 day old control flies and flies bearing wuho and mei-p26 mutations, in duplicate.Sample libraries were prepared using the QIAseq miRNA Library Kit (QIAGEN) according to the manufacturer's protocols. Adaptors are ligated sequentially to the 3' and 5' ends of miRNAs. Subsequently, universal cDNA synthesis with UMI assignment, cDNA cleanup, library amplification and library cleanup are performed. Libraries were sequenced on an Illumina instrument (75-cycle single-end read, 75SE). Sequencing data was processed using the Illumina software BCL2FASTQ v2.20.

Genome wide map of DMC1 in testis of Stag3-/-, Rec8-/- and Stag3-/-Rec8-/- mice.

Project description:During mouse meiosis, DNA double-strand breaks (DSBs) are initiated by SPO11 at recombination hotspots (HSs), activated by PRDM9. Although activated HSs are marked by H3K4me3 and H3K36me3 histone modifications at open chromatin, most of the DSB-initiating and repair proteins are associated with the chromosome axis. This study addresses the mechanistic importance of the axis-associated cohesin proteins in DSB formation. We demonstrate that interactions between PRDM9 and the meiotic axis proteins STAG3 and REC8 are essential for efficient DSB formation. The absence of STAG3 or REC8 leads to inefficient meiotic DSB formation at HSs. STAG3 is critical for DSB formation, even at PRDM9-independent DSB-sites. Also, STAG3 and REC8 facilitate recruitment of the DSB-promoting proteins HORMAD1, IHO1 and MEI4 required for SPO11 activity. Together, these results support an evolutionarily conserved model in which axis-associated cohesin complexes recruit recombination-initiating proteins to DSB sites to promote meiotic recombination initiation.
