RNA-seqs of SRSF3 and hnRNPK depleted C2C12 cells

ABSTRACT: Total RNA was extracted from C2C12 cells transfected with the indicated siRNA using TRIZOL (Thermo Fisher Scientific), and was further purified with Quick-RNA Miniprep Kit (Zymo research) according to the manufacturer’s instructions. The extracted RNA was subjected to RNA-seq at Macrogen, Japan. Briefly, a sequencing library was prepared using the TruSeq Stranded mRNA kit (Illumina), and the library was read on Illumina NovaSeq 6000 (150 bp paired-end reads).

Project description:Purpose: To explore the changes of genes expression in different time points during mouse wound healing. Two wounds tissue from one animal were pooled, three animals were used per time point. The wounds tissue was collected on day 0, 1, 3, 5, 7 after cutting. Skin was cleaned of muscle and fat tissue; total RNA was extracted using the RNeasy mini kits (Qiagen), purified using Direct-zol RNA MiniPrep kit (Zymo Research). Next-generation libraries were prepared using the VAHTS TM mRNA-seq V2 Library Prep Kit for Illumina (Vazyme, #NR601). RNA-seq libraries were run on an Illumina HiSeq X-Ten next-generation sequencer. Analysis of RNA-seq data was done using the DESeq package in R.

Analysis of Transcriptome in small intestine after radiation injury with treatment of pravastatin

Project description:This study is designed to understand whether Pravastatin (Pra) treatment alters the transcriptome of small intestine after radiation injury. RNA was extracted from 15 Gy abdominal irradiated Gottingen minipigs with PS treatment. A cDNA library was generated using a TruSeq Stranded mRNA sample prep kit (Illumina, San Diego, CA), and transcriptome sequencing was performed using a TruSeq 3000/4000 SBS kit and Illumina sequencer with 101 bp paired-end reads per sample (Macrogen, Seoul, Korea).

RNA Expression Profiling Of Normal Mouse Live Across a Reproductive Cycle

Project description:Purpose: To perform RNA-Seq expression profiling of the normal rodent liver at nulliparous, lactation, and involution day 6 reproductive stages. Methods: RNA was extracted and isolated from flash frozen murine liver using the Direct-zol RNA MiniPrep kit. An input of 100ng of RNA was used for library preparation. Library construction was performed by Novogene using a NEBNext® Ultra RNA Library Prep Kit for Illumina. Qualified libraries were sequenced on an Illumina Novaseq6000 Platform using a paired-end 150 run. Results: We identified gene pathway differences bile acid production and FGFR4 signaling between different reproductive stages with upregulation of these pathways during lactation. Additionally, individual genes involved with promoting bile acid synthesis were elevated at lactation whereas genes associated with inhibiting bile acid synthesis were reduced during lactation and elevated during involution.

5'-specific RNA-Seq of Corynebacterium glutamicum wildtype, deletion mutant sigE and deletion mutant cseE reveals TSS and promoters depending on SigE and thereby overlapping SigH and SigE sigma factor regulons.

Project description:Total RNA was isolated from 3 biological replicates of C. glutamicum wildtype, deletion mutant sigE and deletion mutant cseE cells by a Quick-RNA Miniprep Plus kit (Zymo Research). The samples were treated with DNase (Roche Diagnostics) and RNA was purified with an RNA Clean&Concentrator-5 kit (Zymo Research). A primary 5′-end-specific cDNA library was constructed for sequencing with the aim of defining TSSs using the protocol described previously (Albersmeier et al., 2017; Wittchen et al., 2018). Briefly, rRNA was depleted and the RNA samples were treated with a terminator 5'-phosphate-dependent exonuclease (Illumina) to remove non-primary transcripts. The primary 5'-triphosphate ends of the primary transcripts were treated with RNA 5'-polyphosphatase to convert them into 5'-mono phosphate ends, and the 5'-adapter was ligated to the produced 5'-ends. Then, reverse transcription with a stem-loop DNA adapter was carried out and the library was amplified. The primary 5'-end cDNA library was then purified and size-selected for fragments approximately 100-1000 nt in size by gel electrophoresis and quantified. The fragments were finally sequenced with an Illumina MiSeq.

Genome-wide maps of RNA-protein interactions of SRSF3, hnRNPK and CPSF6

Project description:C2C12 cells were UV-irradiated at 400 mJ, and whole cell lysates were harvested from the cells. tRIP was performed as previously described (Masuda et al). Samples were sequenced on the Illumina NovaSeq6000 with 150 bp paired-end read (Macrogen, Japan) or Miseq with 150 bp single-read at the core facility of the Nagoya University. For paired-end read data, only P5 reads were used for analysis. Briefly, after standard HiSeq demultiplexing, reads were adapter-trimmed and reads less than 18 bp were discarded using cutadapt (v1.10). Mapping was first performed against the mouse repetitive elements in RepBase with STAR (v2.5.2b). Repeat-mapped reads were removed, and all others were then mapped against the mouse genome (mm10) with STAR (v 2.5.2b). Multiply mapped reads were filtered out. Duplicates of reads uniquely mapped to the human or mouse genome were removed by Picard (v2.0.1).

Asymmetric chromosome segregation and cell division in DNA damage-induced bacterial filaments

Project description:We performed RNA seq analysis on Escherichia coli MG1655 recovering from DNA damage induced by mitomycin C Escherichia coli was grown overnight in luria broth at 37°C with shaking at 200 rpm. The culture was back diluted to ~OD600 0.01 and allowed to grow to OD600 ~0.1. It was then treated with 1 μg/ml mitomycin C for 60 min. Cells were pelleted, washed with fresh media, resuspended to OD600 ~0.1 and then allowed to recover from damage treatment. Samples were collected before addition of damage as control. Samples were also collected every 20 min for 3 hrs during recovery and then every 1 hr for 3 hrs after that. Cultures were maintained in log phase (OD600 ~0.1 - 0.4) throughout the experiment. RNA was extracted using the Direct-zol™ RNA MiniPrep (Zymo, Cat no. R2052A81) and RNA Clean & Concentrator™-25 (Zymo, Cat no. R1018A82). RNA libraries were prepared using the TruSeq Stranded mRNA Library Preparation kit. Libraries were sequenced using Illumina MiSeq sequencing platform. Samples were collected from 2 independent experiments.

Escherichia coli DH5alpha Transcriptome Sequencing under Wi-Fi radiofrequency radiation

Methods:Escherichia coli DH5alpha were exposed to Wi-Fi radiations. Total RNA samples( control and exposed ) were extracted by bacteria protect-Rneasy kit,treated with DNAase and subjected to sequnecing using an Illumina-NovaSeq 6000 platform. Library preparation and sequencing were performed by Macrogen (south korea).Trimmed reads are mapped to reference genome with Bowtie. HTseq was used for expression profiling. Expression profile was calculated for each sample and gene as read count.

Methylation profiling of choroid plexus carcinoma cell lines

Project description:Genomic DNA was extracted from two choroid plexus carcinoma cell lines using the GeneJET genomic DNA (Thermo Fisher). DNA was quantified using the DENOVIX Fluorometer. The quality of the extracted DNA samples was assessed by the Illumina FFPE QC kit (Illumina). Bisulfite conversion of the DNA was performed using the EZ DNA methylation kit (Zymo). Bisulfite-converted DNA was hybridized to the Illumina Infinium Human Methylation EPIC array bead chip and scanned using the Illumina iScan microarray scanner (Illumina) according to the manufacturer protocol.
