RNAseq Analysis CD4+ T cells response to isoalloLCA treatment in vitro

ABSTRACT: We examine the transcription response of murine CD4+ T cell cultured under Th0 condition (anti-CD3; anti-CD28; IL-2), treated with DMSO, isoalloLCA (20 uM) for 48 hrs, or in the presence of TGFbeta (0.25 ng/mL). We compare the differential genes regulated by isoalloLCA and TGFbeta.

Project description:The aim of this study was to identify differential gene expression resulting from the inhibition of RORgt in human CD4+ T cells. Human CD4+ T cells were cultured with anti-CD3/anti-CD28 mAb for 20 to 60 hours concurrent with exposure to Vehicle (DMSO), TMP778 (0.2 uM) or TMP776 (0.2 uM). All samples were then processed for RNA extraction, labeling, and hybridization to Affymetrix arrays.

Th0 cells were cultured in the absence of exogenous cytokines. Th17 cells were differentiated with 50 ng/ml IL-6 plus 0.5 ng/ml TGF-Î². Cells were collected after 24 hourÕs culture using RNAeasy columns (Qiagen) for total RNA isolation. Isolated total RNA from Th0 and Th17 conditioned cells were submitted for the microarray gene transcription comparison analysis using Affymetrix Mouse 430A 2.0 array chips.

Project description:Human naïve CD4 T cells were purified from healthy volunteers' blood and were differentiated into induced Tregs in vitro by culturing for 5 days in the presence of anti-CD3 and CD28 antibodies (2 µg/ml each), IL-2 (100 units/ml) and TGF-β1 (5 ng/ml) for 5 days, then in presence of anti-CD3 and CD28 antibodies for 2 days. Human iTregs were harvested on day 7 post differentiation, then treated with either vehicle or IL-21 (100 ng/ml) in serum-free RPMI media for 18 hours.

Project description:In this study, we used microarrays to investigate the gene expression program in conventional T cells, nTreg and conventional T cells treated with TGFbeta (iTreg) from wild-type mice and and mice having NFAT1/NFAT2 double-deficient (DKO) T cells. CD4+CD25- and CD4+CD25+ T cells were isolated by MACS and stimulated for 24 h with anti-CD3 and anti-CD28 antibodies in the absence or presence of TGFbeta. RNA was extracted and microarray analyses were performed. The data represents two independent biological replicates.

RNA-seq profiling of in vitro FRC-conditioned, IL6-conditioned or control (anti-CD3/CD28)-stimulated CD8+ T cells

Project description:To broadly assess which pathways FRCs regulate in CD8+ T cells, we sorted CD8+ T cells for RNA-seq following activation in whole splenocyte mixtures via soluble anti-CD3/CD28 for 48 hours (Stim), activated with anti-CD3/CD28 in the presence of Nos2–/– FRCs (FRC) or activated with anti-CD3/CD28 plus 100 ng/ml recombinant IL-6 (IL-6). Here we demonstrate that FRC-derived signals, including IL-6, act in concert with TCR signaling and co-stimulation to promote the expression of MYC and HIF-1-dependent glycolytic genes and vital pro-survival genes (encoding BCL-2 family members, inhibitors of apoptosis [IAPs] members and Cflar) in activated CD8+ T cells.
