Whole genome transcriptomic analysis of T. onnuriuens NA1 wild-type and MC11 mutant strains on CO

ABSTRACT: Previously, we reported that the TON_1525 (T55I) (designated as MC11) strain showed superior activity in CO oxidation than the wild-type strain. To understand the in vivo role of TON_1525 in this strain on CO-supplemented medium, transcriptome changes were investigated.

Transcriptomic analysis of fungus Penicillium oxalicum and its mtr23B deletion and complemented strains

Project description:The goals of this study are to compare differential gene expressions for Penicillium oxalicum wild type strain (WT), mtr23B knockout strain (Δmtr23B) and complemented strain (Rmtr23B) on Vogel’s medium with 2% glucose (G) or 1% wheat bran and 1% cellulose (CW) as carbon resources. When cultivated in a repression medium for cellulolytic enzyme formation (G), the deletion of mtr23B upregulated genes involved in lyase activity, hydrolase activity, acyl carrier activity, monooxygenase activity, electron transfer activity, phosphopantetheine binding, heme binding, cell wall organization or biogenesis, oxidation-reduction process and extracellular region. The downregulated genes in Δmtr23B were mainly involved in transmembrane transporter activity, amino acid transmembrane transporter activity, membrane and integral component of membrane. When cultivated in an inducing medium for cellulolytic enzyme formation (CW), the downregulated genes in Δmtr23B were mainly involved in glucosidase activity, polygalacturonase activity, oxidoreductase activity, heme binding, oxidareductase activity, xylanase activity, cellulase activity, cellulose binding, oxidation-reduction process, cellulose catabolic process, xylan catabolic process and extracellular region. We find the expression levels of five secondary metabolism gene clusters (totally 28 clusters) were silenced in Δmtr23B. This study provides the information that mtr23B is required in conidiation and hydrolase activity of P. oxalicum.

The synergestic effect of adaptive laboratory evolution on H2O2 and galactose on the gene expression profiles of genetically modified, taxadiene-producing Saccharomyces cerevisiae before and during the oxidative stress re-exposure

Project description:We attempted to improve the resistance of taxadiene-producing yeast strain to oxidative stress to develop a more robust yeast cell factory for improved Taxol® drug oxyenated taxanes precursors production from taxadiene. To this end, we evolved a yeast strain on H2O2-containing defined growth medium, supplemented with galactose as carbon source to induce the heterologous taxadiene biosynthesis pathway genes in that strain. The oxidative stress re-induction effect on the expression profiles of the superior evolved yeast strain (E_LRS5) was then studied before (steady state I) and during its continous use (steady state II) in galactose-limited chemostats, in parallel with the parent strain (LRS5).

Transcriptome analysis of genome-reduced Bacillus subtilis strains

Project description:In this study two genome-reduced Bacillus subtilis strains lacking about 36% of dispensable genetic information were constructed using a markerless and scarless deletion method. In order to analyze the consequences of the deletions for the bacteria, a multi-omics characterization of the reference strain Δ6 (Westers et al., 2003; PMID 12949151) and the two deletion strains was carried out. Bacteria were cultivated in complex medium supplemented with glucose, and samples of the same cultures were subjected to metabolome, proteome, and transcriptome analyses.These revealed a massive re-organization of metabolism as well as substantial changes in the transcriptome and the proteome.

Quantitative Analysis of Ustilago maydis Secretome in Wild-Type and Δrow1 Strains

Project description:In this project, we conducted a quantitative analysis of secreted proteins during the initial stages of the pathogenic program in Ustilago maydis. We utilized the AB33 strain, which contains the compatible bE2/bW1 genes controlled by the nitrate-inducible nar1 promoter. Consequently, in nitrogen-rich media, the virulence program is initiated, leading to the development of filaments. Filamentation was induced for 5 hours in minimal medium supplemented with NO3 (MM-NO3) in both the AB33 wild-type and Δrow1 strains. Subsequently, samples were collected, precipitated, processed, and analyzed.
