Effect of SMNDC1 small molecule inhibition on gene expression

ABSTRACT: To investigate the effect of treating alphaTC1 cells with a small molecule inhibitor against SMNDC1, we treated cells with DMSO (control) or compound (G786-1089) for 16h. We then performed gene expression profiling analysis and splicing analysis using data obtained from RNA-seq.

Pharmacological perturbation of the phase-separating protein SMNDC1

Project description:SMNDC1 is an essential splicing factor that, like its better-studied paralog SMN, binds to di-methylated arginines using its Tudor domain. The specific contributions of the SMNDC1 Tudor domain to protein-protein interactions, subcellular localization, and molecular function have not been studied in detail. Here, we perform such analysis and develop first small molecule inhibitors targeting the dimethyl arginine binding pocket of the SMNDC1 Tudor domain. We find that SMNDC1 localizes to phase-separated membraneless organelles that partially overlap with nuclear speckles. This condensation behavior is driven by the unstructured C-terminus, dependent on RNA interaction and can be recapitulated in vitro. Inhibitors of the protein’s Tudor domain drastically alter protein-protein interactions and subcellular localization, causing splicing changes at SMNDC1 dependent genes. These compounds will enable further pharmacological studies on the role of SMNDC1 in the regulation of nuclear condensates, gene regulation and cell identity.

Project description:The transcriptional profile of Escherichia coli O157 treated with small molecule inhibitors of type III secretion was determined. Four variations of the small molecule inhibitor were assessed for global changes in transcription by treating cells with 20uM of inhibitor or an equivalent volume of DMSO (inhibitor solvent). Keywords: treatment, dose, Cy3, Cy5, 2-colour For each inhibitor, biological tripicates of treated (20uM inhibitor in DMSO) and untreated (DMSO only) cultures were grown in 25ml of MEM-HEPES supplemented with 0.1% Glucose and 250nM Fe(NO3)2. RNA was extracted from 15ml of culture at OD 0.7 and labeled with Cy5 (treated) and Cy3 (untreated) (excepting ME0055 that was performed as a dye swap). Labeled untreated RNA was pooled prior to hybridisation. Treated RNA (biological replicates) and pooled untreated RNA was hybridised to microarray slides. Slides were scanned using an Axon 4100A scanner and data processed using Genespring GX.

Development of a small molecule for treatment of castration resistant prostate cancer via androgen receptor and IL6/STAT3 pathways

Project description:A small molecule compound, here called 154, has a dual inhibitor effect of IL6/STAT3 and AR pathway, which reduces AR and STAT3 transcriptional activity in LNCaP cells. To profile the effected genes by compound 154 prostate LNCaP cells were treated with DMSO and compound 154 at 1 uM and 0.4 uM in duplicates in 6-well plate, cells were harvested at 24 hours. All the cells were harvested and total RNA was extracted using Qiazol method followed by Agilent DNA microarray analysis.

Project description:Insulin expression is restricted to the pancreatic beta cells, which are physically or functionally depleted in diabetes. Identifying targetable pathways repressing insulin in non-beta cells, particularly in the developmentally related glucagon-secreting alpha cells, is an important aim of regenerative medicine. Here, we performed an RNA interference screen in the murine alpha cell line, alphaTC1, to identify silencers of insulin expression. We discovered that knockdown of the splicing factor Smndc1 (Survival Motor Neuron Domain Containing 1) triggered a global repression of alpha cell gene-expression programs in favor of increased beta cell markers. Mechanistically, Smndc1 knockdown upregulated the key beta cell transcription factor Pdx1, by modulating the activities of the BAF and Atrx families of chromatin remodeling complexes. SMNDC1’s repressive role was conserved in human pancreatic islets, its loss triggering enhanced insulin secretion and PDX1 expression. Our study identifies Smndc1 as a key factor connecting splicing and chromatin remodeling to the control of insulin expression in human and mouse islet cells.
