Replating of Human Pluripotent Stem Cell Derived Cardiomyocytes Induces a Shift in Myosin Heavy Chain Expression and Changes in Contractile Function

Project description:Human embryonic stem cell-derived cardiomyocytes (hESC-CMs) and human induced pluripotent stem cell-derived cardiomyocytes (hiPSC-CMs) grown for 35 days on laminin-coated coverslips, a stiff matrix, were enzymatically dissociated, replated on laminin-coated coverslips and grown for further 2 days. Gene expression was compared with controls grown for 37 days on laminin-coated coverslips. Total RNA was isolated and gene expression was analyzed by RNA-sequencing (RNA-seq) on an Illumina NextSeq 550 sequencer using a High Output Flowcell for single reads (20024906; Illumina). Gene enrichment analysis based on RNA-Seq data of hESC-CMs replated for 2 days as compared with 37 days old controls was performed by using the comprehensive gene set enrichment analysis tool Enrichr for pathway analysis with KEGG Pathways 2019 Human, as well as for Gene Ontology (GO) analysis with GO Cellular Component 2018, GO Molecular Function 2018, and GO Biological Process 2018. Gene enrichment was also analyzed by Ingenuity Pathway analysis (IPA, Qiagen), especially Canonical Pathways analysis. Gene enrichment analysis revealed changes in the gene expression profile, especially of mechanosensation/-transduction-related genes and pathways in replated hESC-CMs.

The difference of gene expression in mouse OPCs in normothermic and hypothermic culture

Project description:We have found that the cell yield of oligodendrocyte precursor cells (OPCs) are higher in 31.5 degC than in 37 degC not by suppression of apoptosis but by enhancement of proliferation. Here, we performed transcriptome analysis using Affymetrix GeneChip on the primary cultured oligodendrocyte precursor cells prepared from the brain of ICR mice. Oligodendrocyte precursor cells were prepared from primary mixed cell cultures of embryonic mouse cerebral hemispheres. The cerebral hemispheres from 15-day-old mouse embryos were enzymatically dissociated, seeded and cultured for 5 days in D-MEM containing 10% FBS. The cells were passaged to serum-free basal medium and cultured for further 48 hr at 37 degC and 31.5 degC.

CRISPR screen identifies loss of IFNγR signaling and downstream adhesion as a resistance mechanism to CAR T-cell cytotoxicity in solid tumors

Project description:U87-CBG-GFP cells selected with blasticidin to stably express Cas9 were transduced with an MOI (< 1) of Brunello guide library (with puromycin resistance in the guide backbone). Cells were rested for 2 days then selected with puromycin antibiotic until the control, untransduced arm was killed (6-7 days). The guide-transduced cells were then pooled and replated in preparation for the screen. There were 12 arms to the screen, two control arms performed in technical duplicate and 8 sample arms from 6 normal donor CAR T-cells (2 were run in technical duplicate). At the time of CAR T-cell addition 2 arms were taken down as technical duplicates to measure guide frequency at the beginning of the screen. 2 additional arms received no CAR T-cells to serve as proliferation controls and were passaged the same as the sample CAR T conditions about to be described. CAR T-cells were added at a 1:10 effector:target cell ratio. After 18 hours of co-culture the CAR T-cells were removed by aspiration and the tumor cells were gently rinsed 4 times with PBS to remove any remaining CAR T-cells. The tumor cells were then passaged so that any remaining dying cells would not survive. After a 2-day recovery period, the tumor cells were rinsed once with PBS and harvested. Their DNA was isolated (NucleoSpin Blood XL, Macherey-Nagel) and prepared for PCR (Onestep PCR Inhibitor, Zymo Research) prior to processing for guide PCR amplification and sequencing by the Genetic Perturbation Platform (GPP) facility at the Broad Institute based on Broad recommended preparation protocols.

scRNA seq of the hESC line H9 differentiated to retinal pigment epithelium at two different time points

Project description:We differentiated the human embryonic stem cell line H9 into retinal pigment epithelium (RPE) cells, to assess their transcriptomic profiles over time in culture. In-depth molecular analysis was performed by single cell RNA-Sequencing to access the molecular signature of RPE cells grown and harvested at two time points in culture (30 days and 369 days post passaging). We performed high-resolution comparisons at subpopulation and single-cell levels, to assess gene expression pathway signatures in RPE cells and upon aging in vitro. The hESC line H9 was grown to 70-80% confluence, transitioned to E6 medium for 2 days, with supplementation of N2 from day 2 until day 33. On day 33, medium was switched to RPEM (alpha-MEM, N1 supplement, 5% FBS, NEAA, Pen Strep Glutamine, taurine-hydrocortisone-triiodo-thyronin (THT)) for an additional 32 days. Cells were enzymatically passaged using 0.25% Trypsin EDTA and plated at 75,000 cells/cm2 on Matrigel growth factor reduced pre-coated plates (P1). Cells were subsequently harvested at day 30 (sample \\"YOUNG\\") and day 369 (sample \\"AGED\\"). Both samples were sorted for live cells using PI on a BD FACS Aria. Cells were centrifuged at 300g for 5 min and resuspended in PBS containing 0.04% BSA to a concentration of ~800-1000 cells/ µl. Approximately 17,400 cells were loaded onto a 10X chip single Cell 3′ Chips along with the reverse transcription master mix as per the manufacturer's protocol for the Chromium Single Cell 3′ v2 Library for a target recovery of 10,000 cells. Samples were then processed for sc Seq.
