Single-cell RNA-seq data of C. elegans early embryos.

ABSTRACT: We performed single-cell transcriptional profiling of Caenorhabditis elegans embryos to benchmark CONCORD, a dimensionality reduction and data integration framework for single-cell analysis. This dataset complements previously published late-stage embryogenesis transcriptomic studies by enriching for early-stage embryos through low-temperature culture conditions, enabling construction of a comprehensive, continuous map of the full embryogenesis process.

Illumina sequencing of small RNAs from C. elegans embryos

Project description:Caenorhabditis elegans is one of the most prominent model systems to study embryogenesis. However, it has been impractical to collect large amounts of precisely staged embryos. Thus, early C. elegans embryogenesis has not been amenable to most modern high-throughput genomics or biochemistry assays. To overcome this problem, we devised a method to collect large amounts of cleanly staged C. elegans embryos by Fluorescent Activated Cell Sorting (termed eFACS). eFACS can in principle be applied to all embryonic developmental stages up to hatching. As a proof of principle we show that a single eFACS run routinely yields tens of thousands of almost perfectly staged one-cell embryos. Since in animals the earliest embryonic events are driven by post-transcriptional regulation, we combined eFACS with next-generation sequencing technology to systematically profile the embryonic expression of small, non-coding RNAs. We discovered a wealth of complex and orchestrated changes in the expression between and within almost all classes of small RNAs, including miRNAs, during embryogenesis. Our data indicate that half of all known miRNAs are already expressed in the one-cell stage embryo and we also shed light on the expression and genomic organization of the previously under-appreciated 26G-RNAs. Together, our eFACS data suggest that the complexity of small RNA expression dynamics in animals is comparable to the expression dynamics of protein encoding genes.

In vitro procedures exacerbate chromosome instability in early cleavage stage embryos

Project description:Chromosomal instability (CIN) occurs at high frequency during early in vitro embryogenesis and is known to be associated with early embryonic loss in humans. The chromosomal stability of in vivo-conceived cleavage stage embryos largely remains unknown. Here, we applied haplotyping and copy number profiling to investigate genomic architecture of 171 single bovine blastomeres and to compare the nature and frequency of CIN between in vivo embryos, in vitro embryos produced from ovum pick up with ovarian stimulation (OPU-IVF), and in vitro produced embryos from in vitro matured oocytes without ovarian stimulation (IVM-IVF). Our data shows that CIN is significantly lower in in vivo conceived cleavage stage embryos when compared to in vitro cultured embryos, as genomic stability of single blastomeres in both IVF embryos was severely compromised (P<0.0001)

Stage-specific protein regulation during somatic embryo development of Carica papaya L. ‘Golden’

Project description:Somatic embryogenesis is an important biotechnological technique for large-scale propagation of elite genotypes. Correlations of stage-specific compounds associated with somatic embryo development can help elucidate the ontogenesis of Carica papaya L. somatic embryos and improve tissue culture protocols. To identify the stage-specific proteins that are present during the differentiation of C. papaya somatic embryos, proteomic analyses of embryos at the globular, heart, torpedo and cotyledonary stages were performed. Comparative proteomic analysis revealed a total of 801 proteins, 392 of which were classified as differentially accumulated proteins in at least one of the developmental stages. The globular stage presented a higher number of unique proteins (16), 7 of which were isoforms of 60S ribosomal proteins, suggesting high translational activity at the beginning of somatic embryogenesis. Proteins related to mitochondrial metabolism accumulated to a high degree at the early developmental stages, after which they decreased with increasing development, contributing to cell homeostasis in early somatic embryos. On the other hand, a progressive increase in the accumulation of vicilin, late embryogenesis abundant proteins and chloroplastic proteins leading to somatic embryo maturation was observed. Additionally, the differential accumulation of acetylornithine deacetylase and S-adenosylmethionine synthase 2 proteins correlated with increased contents of putrescine and spermidine, suggesting that polyamine metabolism is important to somatic embryo development. Taken together, the results showed that somatic embryo development in C. papaya is regulated by the differential accumulation of proteins, with ribosomal and mitochondrial proteins being more abundant during the early somatic embryo stages, while proteins involved in seed maturation are more abundant during the late stages.

Pre-mRNA splicing function of the ubiquitin-like protein Hub1/UBL-5 in Caenorhabditis elegans

Project description:The conserved ubiquitin-like protein Hub1/UBL-5 associates with proteins non-covalently. In yeast and human cells, Hub1 promotes splicing of precursor mRNAs with weak introns and alternative splicing, however, its splicing function has remained elusive in multicellular organisms. We demonstrate the splicing function of Hub1/UBL-5 in the free-living nematode Caenorhabditis elegans. UBL-5 binds to the HIND-containing splicing factors Snu66/SART-1 and PRP-38 and associates with other spliceosomal proteins. Caenorhabditis elegans hub1/ubl-5 mutants die at the larval L3 stage, and show accumulation of intron- and outron-containing transcripts. The latter observation adds to UBL-5’s splicing function in trans-RNA splicing. UBL-5 complements splicing defects of hub1-knockout Schizosaccharomyces pombe, confirming its functional conservation. Thus, UBL-5 is important for C. elegans development and cis- and trans-RNA splicing.

Project description:We found that the DNA methylation heterogeneity was largely programmed by the initial DNA methylation state in zygote by building a mathematical model. Further, to clarify the causality of transcriptional expression heterogeneity and DNA methylation heterogeneity, we disrupted DNA methylation status during mouse early embryogenesis by knocked out (KO) DNA methylation-related genes Dppa3 in gamete cells. Then we performed single cell RNA-seq on each cell of the KO embryos in 4-cell stage and 8-cell stage.
