ChIP-seq of RNA polymerase II and HNF4alpha in mouse liver after cytokine stimulation (WT vs TG)

ABSTRACT: ChIP-seq was performed on liver samples from 6-week-old male mice (WT and TG) following a single intravenous injection of mouse TNFalpha (BioLegend, 7.5 ug/kg) or vehicle. Livers were collected 4 h post-injection. ChIP was carried out using anti-RNA polymerase II (Active Motif) or anti-HNF4alpha (Abcam) with matched input controls. Single-end reads were sequenced on an Illumina HiSeq 2000 platform, aligned to the mouse reference genome (mm10) using Bowtie, and peaks were called using MACS2 (v2.0.10.20120913) with matched input controls.

Project description:HNF4alpha is a master regulator of hepatic differentiation. In this study, HNF4alpha was deleted in adult mice using a Cre-LoxP system where Cre recombinase was delivered using an AAV8 virus. Total RNA was isolated from the livers of HNF4alpha-floxed mice (mixed backgournd) treated with either Control Virus or Cre-carrying virus at 3 months of age.

HNF4alpha P1 and P2 isoforms regulate different gene networks in the colorectal cancer cell line Caco2/15.

Project description:The nuclear receptor HNF4alpha is a master regulator of gene transcription in intestinal epithelial cells where P1 and P2 isoforms are expressed. HNF4alpha has been associated with colorectal cancer where its role remains controverisal since both tumor suppressor and oncogene characteristics have been observed. Evidences gathered from mouse models suggested however that this controversy on HNF4alpha function in colorectal cancer could be explained by the different functions of its two isoforms classes. In order to clarify this hypothesis in a human context, we downregulated the expression of HNF4alpha P1 or P2 isoforms using isoforms specific shRNA in the colorectal cancer cell line Caco2/15. Transcriptomic data were obtained by RNA-seq from these shRNA cell populations and compared to a non-target shRNA control.

Transcription profiling of mouse adult male wild-type liver (M-WT), adult female wild-type liver (F-WT), adult male liver-specific HNF4alpha knockout liver (M-KO) and adult female liver-specific HNF4alpha knockout liver (F-KO) to investigate sex-dependent and HNF4alpha-dependent gene expression

Project description:A series of dual-channel gene expression profiles obtained using Rosetta/Agilent Whole Mouse Genome oligonucleotide microarrays, 4 x 44K format, was used to identify sex-dependent and HNF4alpha-dependent differences in gene expression in adult mouse liver. This series is comprised of four sex-genotype combinations: adult male wild-type liver (M-WT), adult female wild-type liver (F-WT), adult male liver-specific HNF4alpha knockout liver (M-KO) and adult female liver-specific HNF4alpha knockout liver (F-KO). Four pools, each comprised of 4 randomly selected individual liver RNAs, were prepared for each sex-genotype combination. The pools were paired randomly to generate 4 separate experimental comparisons: M-WT:F-WT (first array comparison), M-WT:M-KO (second array comparison), F-WT:F-KO (third array comparison), and M-KO:F-KO (fourth array comparison). A total of 4994 HNF4alpha-dependent genes were identified, of which ~1000 fewer genes responded to the loss of HNF4alpha in female liver as compared to male liver. Moreover, 90% of the genes showing sex-specific expression in the liver were shown to lose sex specificity in HNF4alpha-deficient liver. Experiment Overall Design: An Alexa555-labeled cDNA sample is co-hybridized with an Alexa647-labeled cDNA sample. The samples are then dye-swapped and compared again on a second microarray chip. Together, these two mixed cDNA samples are considered a fluorescent reverse pair (dye swap). Similarly, a second fluorescent reverse pair is generated and the two pairs are averaged. The normalized expression ratio for each array is reported along with the two separate intensities. In this way, dye swaps were carried out for each of the four experimental comparisons. Thus, four microarrays, one for each mixed cDNA sample, were hybridized for each of the four fluorescent reverse pairs, giving a total of 16 microarrays.

Transcription profiling of pancreatic islets from wild type, pancreas-specific Hnf4alpha knockout, heterozygous Hnf1alpha, and double mutant mice

Project description:Gene expression differences between wild-type, pancreas-specific Hnf4alpha knockout (Hnf4a-pKO), heterozygous Hnf1alpha (Tcf1) (Hnf1aHET), and double mutant (Hnf4a-pKO;Hnf1aHET) mouse pancreatic islets were assesed using amplified RNA samples from islets of matched quality and endocrine purity, obtained from 60-75 day-old control and genetically modified male mice after 48 hours in culture. RNA was amplified using the Affymetrix GeneChIP two-cycle protocol and hybridized to Affymetrix GeneChip Mouse Genome 430 2.0 arrays [Mouse430_2].
