Gene expression profiling of A498 clear cell renal cell carcinoma cells following HIF1A and HIF2A knockdown

ABSTRACT: This dataset investigates hypoxia-associated transcriptional regulation in clear cell renal cell carcinoma. Following the identification of hypoxia-related gene programs in malignant cells, siRNA-mediated knockdown of HIF1A, HIF2A, or both was performed in A498 cells. RNA sequencing and differential gene expression analysis were used to identify gene signatures specifically regulated by HIF1A or HIF2A.

The transcription factor HIF2a partakes in the differentiation blockade of acute myeloid leukaemia [ChIP-seq]

Project description:Acute myeloid leukemia (AML) is characterized by an accumulation of aberrant myeloid cells arrested at different stages of differentiation. Therapeutic approaches that prompt AML blasts to differentiate represent an attractive opportunity in the landscape of AML therapies, as they aim to induce terminal maturation and leukemia debulking without intensive cytotoxic treatments. In the present study, we investigate the involvement of HIF1a and HIF2a transcription factors in AML pathogenesis, and position HIF2a as a novel regulator of the AML differentiation block. We performed a comparative analysis of HIF1a and HIF2a function in AML cell lines via their inhibition with genetic or pharmacological strategies and found that both factors promote AML proliferation and clonogenicity. Importantly, specific inhibition of HIF2a provokes AML cell differentiation in cell lines and patient-derived xenograft (PDX) models. Additionally, we demonstrate that HIF2a is positively regulated by the pro-differentiation agent all-trans retinoic acid (ATRA), and its inhibition cooperates with ATRA in triggering AML cell differentiation. In conclusion, we report evidence of a new role of HIF2a in the pathogenesis of AML, and we propose that HIF2a inhibition may open new therapeutic avenues for AML treatment by licensing AML differentiation and synergizing with ATRA towards leukemia exhaustion.

Transcription profiling of human VHL treated A498 renal cancer cells

Project description:A498 cells, established from a clear cell renal cell cancer of a 52 years old male patient, were obtained from ATCC and maintained in DMEM supplemented with 10% fetal calf serum (FCS). This cell line does not express functional VHL. A498 subclones stably transfected with HA-pVHL30 or control plasmid have been described and were maintained in 0.5 mg/ml G418.

FOXA1 inhibits prostate cancer hypoxia program through transcriptional repression of HIF1A

Project description:We and others have previously shown FOXA1 is frequently mutated or downregulated in castration resistant prostate cancer (CRPC). Here we report a novel role for transcription factor FOXA1 in directly repressing HIF1A expression in prostate cancer cells. FOXA1 knockdown induced the expression of HIF1A and hypoxia signature genes, which were reduced by concomitant HIF1A knockdown or treatment with HIF1A inhibitor KC7F2. Thus, our data suggest FOXA1 loss induces aberrant hypoxia signaling and tumor progression in part via HIF1A.

Project description:To unravel the potential cooperative roles of oxygen-regulated signaling pathways; von Hippel-Lindau (VHL) tumor suppressor protein and hypoxia-inducible factor (HIF) transcription factors, we have generated mutant mice with; Vhlh, Vhlh/Hif1α, Vhlh/Hif2α and Vhlh/Hif1α/Hif2α gene alleles floxed. Subsequently primary kidney cells were isolated, cultured and infected with Adenoviruses bearing either Cre/GFP or GFP expression only. Agilent cDNA microarrays were utilized to compare the gene expression profiles of the kidney epithelial cells from aforementioned cell cultures to gain insight about the molecules and signaling pathways that drive aberrant cellular proliferation in clear cell renal cell carcinoma (ccRCC).
