Genome-wide mapping of the TET3 CXXC domain binding sites

Project description:The TET3 CXXC domain has unique DNA binding properties. It binds to DNA in a cytosine-dependent manner that prefers binding to CpG dinucleotides but is not restricted by the CpG-content, distinct from other well-characterized CXXC domains. To map the TET3 CXXC domain binding sites across the human genome, we purified the GST-tagged TET3 CXXC domain protein and performed the GST pull-down assay using the genomic DNA purified from HEK293T cells. The enriched DNA fragments were then sequenced and aligned to human genome(hg19). We used the GST pull-down assay followed by DNA deep sequencing to map the DNA bound by the TET3 CXXC domain in vitro.

Project description:As a test for the effectiveness of SPIDER with RNA-protein pairs, We used Sox2 and specific biotin-DNA and biotin-RNA to validate the efficiency of SPIDER capturing protein-nucleic acid interaction. Pupylation sites on Sox2 after SPIDER assay was identified by LC-MS/MS analysis, by searching for an additional mass of ~243 Da, which represents the three C-terminal residues of Pup, i. e., GGE, that covalently binds to adjacent lysine by pupylation. ）

Identify HILPS-interacting proteins and HIF1a phosphorylation sites

Project description:To dissect the molecular mechanisms of HILPS in promoting cell survival under hypoxia, we conducted RNA pull-down assay in combination with mass spectrometry analysis to identify HILPS-interacting proteins. Pull-down of antisense HILPS was used as a negative control. To identify the potential phosphorylation site(s), we conducted the in vitro kinase assay in combination with mass spectrometry analysis using PLK1-T210D, recombinant GST-HIF1a and cold ATP. A kinase assay using PLK1-K82R was included as a control.
