Comprehensive Transcriptomic Profiling of Oral Squamous Cell Carcinoma in Indian Patients by RNA Sequencing

ABSTRACT: Oral squamous cell carcinoma (OSCC) is the most common malignancy of the oral cavity, characterized by extensive molecular alterations that contribute to tumor progression and therapeutic resistance. To investigate the transcriptomic changes associated with OSCC, RNA sequencing was performed on primary OSCC tissues and matched adjacent non-tumor tissues. Differential gene expression and pathway enrichment analyses identified significant dysregulation of the MAPK signaling pathway, with EGFR and HRAS emerging as key altered genes. This dataset provides a transcriptomic resource for identifying molecular biomarkers and therapeutic targets in OSCC of Indian patients and supports further investigations into the molecular mechanisms underlying oral carcinogenesis.

Identification of dysregulated proteins in primary and relapsed oral cancer tissues with iTRAQ-based mass spectrometry

Project description:Oral cancer is the sixth leading cause of the cancer-related mortality in Taiwan. More than 90% of oral cancers are oral cavity squamous cell carcinomas (OSCCs). The high mortality rate of OSCC is ascribed to metastasis and local regional relapse of cancer cells, suggesting that identification of proteins involved in migration and chemoresistance of OSCC cells can facilitate development of useful treatment approaches for OSCC. To identify novel targets for improvement of OSCC therapy, we have comparatively profiled the proteomes of primary and relapsed OSCC tissues with iTRAQ-based mass spectrometry. Gene expression of proteins dysregulated in OSCC tissues was further surveyed with the cancer genome atlas (TCGA) database. With the analysis, we have identified proteins differentially expressed in the primary and/or relapsed OSCC tissues. Proteins up-regulated in recurrent OSCC and associated with OSCC survival have been selected for evaluation as potential therapeutic targets of relapsed OSCC.

iTRAQ-based identification of oral cancer progression-related proteins with tumor tissues from oral cancer patients and patient-derived xenograft mouse models

Project description:In Taiwan, oral cancer has been the fourth leading cause of cancer-related deaths in men for at least a decade. Clinical statistics show that approximately 95% of all oral cancer cases are oral cavity squamous cell carcinoma (OSCC). Patients diagnosed with advanced-stage OSCC often present with cervical lymphatic or distant metastasis of cancer cells. The metastasis of OSCC results in a high mortality rate of the disease, indicating that the identification of proteins involved in the progression and/or metastasis of OSCC is important to develop novel strategies for OSCC treatments. To this end, five patient-derived xenograft (PDX) mouse models of OSCC have been established for understanding OSCC microenvironment and progression. Using isobaric tags for relative and absolute quantitation (iTRAQ)-based mass spectrometry, proteins in the tumor tissues of five OSCC patients and five PDX mouse models have been quantitatively profiled. Furthermore, we have determined gene expression profiles of the cancer tissues from four OSCC patients and four PDX mice using the RNA-Seq analyses. Candidate proteins consistently dysregulated in tumor tissues of primary OSCC and PDX mouse models would be selected for further evaluation as potential progression-related proteins and therapeutic targets of OSCC.

A YAP/TAZ-Regulated Molecular Signature is Associated with Oral Squamous Cell Carcinoma

Project description:Oral squamous cell carcinoma (OSCC) is a prevalent form of cancer that develops from the epithelium of the oral cavity. OSCC is on the rise worldwide, and death rates associated with the disease are particularly high. Despite progress in understanding of the mutational and expression landscape associated with OSCC, advances in deciphering these alterations for the development of therapeutic strategies have been limited. Further insight into the molecular cues that contribute to OSCC is therefore required. Here we show that the transcriptional regulators YAP (YAP1) and TAZ (WWTR1), which are key effectors of the Hippo pathway, drive pro-tumorigenic signals in OSCC. Regions of pre-malignant oral tissues exhibit aberrant nuclear YAP accumulation, suggesting that dysregulated YAP activity contributes to the onset of OSCC. Supporting this premise, we determined that nuclear YAP and TAZ activity drives OSCC cell proliferation, survival, and migration in vitro, and is required for OSCC tumor growth and metastasis in vivo. Global gene expression profiles associated with YAP and TAZ knockdown revealed changes in the control of gene expression implicated in pro-tumorigenic signaling, including those required for cell cycle progression and survival. Notably, the transcriptional signature regulated by YAP and TAZ significantly correlates with gene expression changes occurring in human OSCCs identified by The Cancer Genome Atlas (TCGA), emphasizing a central role for YAP and TAZ in OSCC biology. Expression profiling was conducted following the repression of the transcriptional regulators TAZ and YAP (YAP/TAZ) in human SCC2 oral cancer cells.

Total RNA sequencing reveals gene expression and microbial alterations shared by oral pre-malignant lesions and cancer.

Project description:Head and neck cancers are a complex malignancy comprising multiple anatomical sites, with cancer of the oral cavity ranking among the deadliest and most disfiguring cancers globally. Oral cancer (OC) constitutes a subset of head and neck cancer cases, presenting primarily as tobacco- and alcohol-associated oral squamous cell carcinoma (OSCC), with a 5-year survival rate of ~65%, partly due to the lack of early detection and effective treatments. OSCC arises from premalignant lesions (PMLs) in the oral cavity through a multi-step series of clinical and histopathological stages, including varying degrees of epithelial dysplasia. To gain insights into the molecular mechanisms associated with the progression of PMLs to OSCC, we profiled the whole transcriptome of 66 human PMLs comprising leukoplakia with dysplasia and hyperkeratosis non-reactive (HkNR) pathologies, alongside healthy controls and OSCC. Our data revealed that PMLs were enriched in gene signatures associated with cellular plasticity, such as partial EMT (p-EMT) phenotypes, and with immune response. Integrated analyses of the host transcriptome and microbiome further highlighted a significant association between differential microbial abundance and PML pathway activity, suggesting a contribution of the oral microbiome towards PML evolution to OSCC. Collectively, this study reveals molecular processes associated with PML progression that may help early diagnosis and disease interception at an early stage.

Project description:Human Papillomavirus (HPV) infection has been recently linked to a subset of cancers affecting the oral cavity. However, the molecular mechanisms underlying HPV-driven oral squamous cell carcinoma (OSCC) onset and/ progression are poorly understood. Methods: We perform a MS-based proteomic profiling based on HPV status on OSCC in young patients, following biological characterization and cell assays to explore the proteome functional landscape. Results: Thirty-nine proteins are differentially abundant between HPV (+) and HPV (-) OSCC. Among them, COPS3, DYHC1, and S100A8 are unfavorable for tumor recurrence and survival in contrast to A2M and Serpine1, which low levels show association with better DFS. Remarkably, S100A8 is considered an independent prognostic factor for lower survival rate, and at high levels, it alters tumor-associated immune profiling, showing a lower proportion of M1 macrophages and dendritic cells. HPV (+) OSCC also displayed the pathogen-associated patterns receptor which, when activated, triggered S100A8 and NF?B inflammatory responses. Conclusion: HPV (+) OSCC has a peculiar microenvironment pattern, distinctively of HPV (-), involving expression of pathogen-associated pattern receptors, S100A8 overexpression, and NF?B activation and responses that had important consequences in prognosis and may guide therapeutic decisions.
