RNA-seq profiling of spinal cord tissues from SCI and ovariectomy-associated osteoporotic SCI mouse models

ABSTRACT: Bulk RNA-seq was performed on 12 female 8-week-old C57BL/6J wild-type mouse spinal cord samples to compare transcriptomic changes among SCI7, OVX2_SCI7, and OVX8_SCI7 groups. SCI7 samples were collected 7 days after T9-T10 clip-compression spinal cord injury. OVX2_SCI7 samples were collected 7 days after SCI performed 2 weeks after ovariectomy. OVX8_SCI7 samples were collected 7 days after SCI performed 8 weeks after ovariectomy. Gene-level count, TPM, and FPKM matrices are provided as processed data.

Project description:To determine whether the expression levels of circular RNAs were altered and lay a foundation for future work, we used high-throughput microarray analysis to screen circular RNAs expression patterns in the spinal cord of adult rats after traumatic spinal cord injury (SCI), finally to evaluate the potential rat models as a platform for the development of novel therapeutic targets for spinal cord injury in future clinical studies. Overall six rats at 3 days post-SCI in two groups were used to perform the microarray.

Differential gene expression following SCI in trkB.T1 null

Project description:We asked what genes are significantly differentially regulated in the spinal cord of SCI trkB.T1 WT and trkB.T1 KO mice. TrkB.T1 is upregulated shortly after SCI although the precise mechanisms underyling this upregulation are poorly understood. In the trkB.T1 null, we show less mechanical allodynia and better locomotor recovery following SCI. The microarray studies helped us to elucidate a signaling pathway that is differently regulated in the WT versus KO mice at 1 day after SCI. In this study, we did not examine gene changes within a genotype after SCI. Rather, we examined DGE by genotype at each time point. Spinal cord tissue from WT and KO mice in a sham condition (intact spinal cord) versus 1D, 3D and 7D following SCI was harvested for microarray analyses.

Project description:In the present study, we sought to understand the impact of obesity/metabolic disease (high-fat induced) on spinal cord injury (SCI) by examining transcriptome. Adult, male Long Evans rats received either thoracic level contusion of the spinal cord or sham laminectomy and then were allowed to recover on normal rat chow for 4 weeks and further on HFD for an additional 8 weeks. Spinal cord tissues harvested from the rats were processed for Affymetrix microarray and further transcriptomic analysis.

Project description:A subpopulation of pericytes expressing the Glast-CreERT2 transgene (Type A pericytes) has recently been identified as the main source of stromal scar tissue that forms after SCI. Identification of molecules associated with pericyte-derived scarring may offer new therapeutic targets to facilitate axon regeneration following central nervous system (CNS) injury. Identification of regulated genes associated with ketogenic diet treatment following SCI

Project description:To evaluate the changes in gene expression after spinal cord injury (SCI) and treatment with a Ketogenic Diet or a Control Diet (Refs., CD: F5960, Bioserv®; KD: F5848, Bioserv®), gene expression was studied 7 days after SCI surgery in rats. A total of 8 adult male Sprague-Dawley rats (~300 g at time of injury; Harlan Breeding Laboratory) were group-housed (21°C; 12 h: 12 h light:dark cycle). After a unilateral C5 laminectomy -dorsal processes of C4-C6 were held with a clamp and fixed in a frame tilted at a 22.5° angle and the cord was consutesd with a force of 150 Kdynes using the Infinite Horizon impactor- the animals were given ad libitum access to the 2 diets. Total RNA was isolated from 5-mm segment centered on the site of impact.
