ABSTRACT: This study performed RNA sequencing to investigate transcriptional changes in HeLa cells under cryosilicification treatment (Si20 and Si30) and in untreated controls. Cells were profiled at early response stage (P0, 0 h and 6 h) and during passage-dependent recovery (P1–P3). Differential gene expression and pathway analyses were conducted to characterize cellular responses to cryosilicification and to evaluate the persistence of transcriptional changes across cell passages. All samples were sequenced using Illumina NovaSeq platforms (NovaSeq 6000 and NovaSeq X Plus), and both raw sequencing data and processed expression matrices are provided.

Microarray analysis of xenograft models in use at the Developmental Therapeutics Program of the National Cancer Institute (DTP-NCI)

Project description:Xenograft models remain a cornerstone technology in the development of anti-cancer agents. The ability of immunocompromised rodents to support the growth of human tumors provides an invaluable transition between in vitro testing and clinical trials. Therefore, approaches to improve model selection are required. In this study, cDNA microarray data was generated for a collection of xenograft models at in vivo passages 1, 4 and 10 (P1, P4 and P10) along with originating cell lines (P0). These data can be mined to determine transcript expression 1) relative to other models 2) with successive in vivo passage and 3) during the in vitro (P0) to in vivo (P1) transition.

HepG2 cells grown in antibiotics (PenStrep) versus non-antibiotic supplemented media

Project description:HepG2 cells grown for 9 passages in DMEM with 10% FBS and PenStrep antibiotics (A) or non-antibiotics (N) conditions. Cells were seeded at the same density from the same parent passage. Samples are named, e.g., P1_A5N1_3. P1 represents Plate 1, P2 represents Plate 2. The middle code represents conditions, e.g., grown in antibiotics-containing media for 5 passages then switched to non-antibiotic containing media for 1 passage. The final code represents the replicate (e.g., well #3 of a six well plate for this passage). KFB just represents a blank containing only beads during SP3 sample prep, no lysate. Using next generation sequencing to study the genetic diversity of candidate live attenuated Zika vaccines

Project description:Zika virus (ZIKV) is a mosquito-transmitted positive-sense RNA virus in the family Flaviviridae. Candidate live-attenuated vaccine (LAV) viruses with engineered deletions in the 3’UTR provide immunity and protection in animal models of ZIKV infection, and phenotypic studies show that LAVs retain protective abilities following in vitro passage. The present study investigates the genetic diversity of wild-type (WT) parent ZIKV and its candidate LAVs using next generation sequencing analysis of five sequential in vitro passages. ZIKV RNA from was transfected into Vero cells, incubated for nine days, harvested, and clarified by centrifugation to generate passage 0 (P0) ZIKV infectious clones. Subsequently, P0 ZIKVs were blind-passaged into fresh cultures to generate P1, then serially through P5. P1-P5 stocks were harvested from cell media at 4-5 days post-infection. ZIKV RNA from 3’UTR deletion mutants were transfected into Vero cells, incubated for nine days, harvested, and clarified by centrifugation to generate passage 0 (P0) ZIKV infectious clones. Subsequently, P0 ZIKVs were blind-passaged into fresh cultures to generate P1, then serially through P5. P1-P5 stocks were harvested from cell media at 4-5 days post-infection. Genetic diversity of the viruses were assessed by evaluating both the variability (or uncertainty) at each nucleotide position was determined using Shannon entropy calculations and identified single nucleotide variants (SNVs). The results showed both the parental WT and LAV derivatives increase in genetic diversity with evidence of adaptation following passage.

Global Gene Expression of H9 hESC with different passage numbers

Project description:Transcriptome profile was obtained from a set of human embryonic stem cell (hESCs) line (WA09: H9) with different passage numbers (P1: 40s, P2: 100s, P3: 200s, P4: 300s passage). Culture adaptation occurs in hESCs during repeated in vitro culture to acquire ‘survival advantage’ to be highly resistant to various stresses. In special, difference in gene expression profile of cell death or apoptotic gene signature was evident between P1/P2 and P3/P4 hESCs.

From mouse to humans: detecting preventing vaccination targets associated to breast cancer stem cells. Exon-level analysis

Project description:TuBo cell line (E) was compared to passage 1 (P1), 2 (P2) and 3 (P3) mammospheres to detect specific transcription isoforms associated to cancer stem cell. TuBo cell line (E) was compared to passage 1 (P1), 2 (P2) and 3 (P3) mammospheres. Exon-level transcription profiling was done using Affimetrix GeneChip Exon 1.0 ST. Exon-level analysis is more complex than gene-level analysis. The number of probesets to be investigated is at least 10 times larger in number than gene-level probesets. Thus results, upon statistical analysis, are massively contaminated by type I statistical errors, i.e. false positive [Della Beffa et al. 2008]. Furthermore, exon-level probesets are based only on four probes, which makes exon-level signal summarization more noisy than gene-level, where signal summarization is based on the overall probes encompassed by all exons of a gene. To moderate these issues we have expanded the number of experimental replications: six for TuBo and passage 1 mammosphere, four for passage 3 mammosphere and three for passage 2 mammosphere. Furthermore, after data summarization with RMA and normalization with sketch quantile method, alternative splicing detection between epithelial and mammospheres passages, was assessed using MiDAS, a two way anova developed by Affymetrix for the detection of alternative splicing events. We considered suitable for further investigations the splicing events in common between the sets of exons detected as spliced in each of the following comparisons: E vs P1, E vs P2 and E vs P3.

Cell passage number: an intrinsic factor influencing the reproducibility of cell experiments

Project description:The reproducibility of scientific research has been increasingly challenged in recent years. While extrinsic factors (e.g., cross-contamination, mycoplasma infection, serum variability) are well-studied, the role of intrinsic attributes like cell passage number remains underexplored. Using two tumor cell lines (ACHN and Renca), we employed RNA sequencing to analyze transcriptomic dynamics across passages (P3 to P39). Results revealed a nonlinear transcriptomic shift: mid-passage cells (P10/P11, P17) showed heightened activity in cell cycle, metabolism, and stress response, whereas low (P3) and high passages (P24/P39) exhibited stable and similar profiles. KEGG analysis indicated significant alterations in signaling, immune, and metabolic pathways during passaging. This study demonstrates that passage number shapes transcriptional landscapes and impacts experimental reproducibility. We advocate for strict passage control and explicit reporting of passage information to enhance reliability. These findings underscore the need for standardized cell culture practices to improve research reproducibility.
