Exploring Platelet-Covered and Naked Circulating Tumor Cells: A Single-Cell Transcriptomic Perspective [scRNA-seq 10x_Poznan]

ABSTRACT: Circulating tumor cells (CTCs) and platelets can be collected simultaneously during liquid biopsy; however, their interaction in the form of platelet-covered CTCs (pcCTCs) remains only partially understood. This submission contains single-cell RNA sequencing data generated from PBMC/buffy coat fractions from 29 donors: 12 patients with high-grade serous ovarian carcinoma, 4 non-malignant gynecological controls, 10 patients with breast cancer, and 3 healthy donor controls. The dataset was used to detect and characterize candidate naked CTCs and pcCTCs and to compare their transcriptomic profiles with platelet and cancer-related signatures.

Efficient Propagation of Circulating Tumor Cells: A First Step for Probing Tumor Metastasis.

Project description:Circulating Tumor Cells (CTCs) from metastatic breast cancer patients were harvested and grown in vitro for 30+ days in a novel short-term culture method. Additionally, RNA from the buffy coat of 5 healthy donors were sequenced and subjected to culture conditions; 0/5 cultures successfully grew. This new culture method is highly efficient and allows for the molecular characterization of CTCs and identification of potential targets for therapy against tumor metastasis. Using this method, we established 12/12 cultures of CTCs.

Transcriptome profiling of purified mouse platelets from Nxf1 mutant and control mice [Platelet]

Project description:Purpose: Nxf1 is thought to be an essential nuclear exporter of messenger RNA (mRNA) in eukaryotic cells. Whether perturbations in the Nxf1 pathway affect mammalian physiology is not known. The aim of this study is to determine the impact of a Nxf1 mutation in the representation of mRNA transcripts in platelets. Methods: Platelets were purified from individual males. Blood was obtained by cardiac puncture into 0.1 volume of Aster Jandl citrate-based anticoagulant. Mouse platelet rich fraction was obtained by centrifugation of the murine blood at 125 g for 8 min at room temperature, followed by centrifugation of the supernatant buffy coat at 125 g for 8 min. Mouse platelets were washed by two sequential centrifugations at 860 g for 5 min in 140 mM NaCl, 5 mM KCl, 12 mM trisodium citrate, 10 mM glucose, and 12.5 mM sucrose, pH 6.0.The platelet pellet was resuspended in 10 mM Hepes, 140 Mm NaCl, 3 mM KCl, 0.5 mM MgCl2, 10 mM glucose, and 0.5 mM NaHCO3, pH 7.4. The purity of each platelet suspension was assessed by flow cytometry and suspensions for which more than 98% of total events were CD41+ platelets were pooled together. RNA was purified with Norgen cytoplasmic and nuclear fractionation RNA purification kit.

Cord blood buffy coat DNA methylation is comparable to whole cord blood methylation

Project description:Cord blood DNA methylation is associated with numerous health outcomes and environmental exposures. Whole cord blood DNA reflects all nucleated blood cell types, while centrifuging whole blood separates red blood cells by generating a white blood cell buffy coat. Both sample types are used in DNA methylation studies. Cell types have unique methylation patterns and processing can impact cell distributions, which may influence comparability. To evaluate differences in cell composition and DNA methylation between buffy coat and whole cord blood samples, cord blood DNA methylation was measured with the Infinium EPIC BeadChip (Illumina) in 8 individuals, each contributing buffy coat and whole blood samples.

Platelet Transcriptome Profiling in HIV and ABCC4 as a Biomarker of Platelet Activity

Project description:The purpose of this study was to perform an unbiased RNA expression profile in platelets from HIV subjects under ART and healthy controls to identify a gene signature for the HIV hyperactive phenotype. Methods: Rna-Sequencing was performed in leukocyte-depleted platelet RNA from 6 HIV subjects and 3 healthy controls. qRT–PCR validation was performed to validate our candidate transcripts. Results: Across the 9 platelet samples, there was an average of 28.3 million mapped reads per sample with an average unique mapping rate of 91.6 %. Using a cut-off of normalized counts ≥1 across the 9 samples, we found 11988 expressed transcripts. Conclusions: Our study represents a detailed analysis of platelet transcriptome generated by RNA-seq technology in HIV patients under ART. Further experiments identified the mechanism of our transcript target in mediating platelet activity and platelet cell effector function.

Platelet Activation and a Platelet Biosignature Associates with Enhanced Cardiovascular Risk in Patients with Controlled Psoriasis.

Project description:The underlying mechanisms of atherosclerosis and strategies identifying high cardiovascular (CV) risk in psoriasis are incompletely understood. Platelet activity is increased in psoriasis and induces vascular dysfunction. We investigated the platelet phenotype and platelet transcriptome as one potential mechanism to explain CV risk in psoriasis. Psoriasis and controls underwent platelet aggregation and activation studies and platelet RNA sequencing to generate a psoriasis platelet transcriptomic score. The relationship between the platelet transcriptomic score and CV risk was assessed by arterial stiffness, coronary calcium, and longitudinally in an independent cohort of high CV-risk individuals undergoing lower extremity arterial revascularization (LER).
