Single-nucleus multiome (snRNA-seq + snATAC-seq) of E14.5 mouse skin dermis in Shh cKO condition

ABSTRACT: Mouse embryonic skin samples were collected at E14.5. Dorsolateral skin from littermate control and K14Cre;Shh^fl/fl (Shh cKO) mutant embryos was dissected and processed for 10x Genomics Multiome (simultaneous snRNA-seq and snATAC-seq). Nuclei were isolated and subjected to the Chromium Single Cell Multiome ATAC + Gene Expression protocol.

For each condition, dorsolateral skin from littermate control and mutant embryos was dissected and dissociated for single-cell RNA-seq. Conditions include constitutive dermal β-catenin activation (Actβcat, E13.5), SHH overexpression (SHH OE, E13.5), and Gli3 conditional knockout (Gli3 cKO, E13.5), each with paired littermate controls. An additional E14.5 wildtype replicate was included.

The transcription factor Gli3 promotes B cell development in the fetal liver through repression of Shh

Project description:Before birth B-cells develop in the fetal liver (FL). Here we show that Gli3 activity in the FL stroma is required for B-cell development. In the Gli3-deficient FL B-cell development was reduced at multiple stages, whereas the Sonic hedgehog (Shh)-deficient FL showed increased B-cell development, and Gli3 functioned to repress Shh transcription. Use of a transgenic Hedgehog (Hh)-reporter mouse showed that Shh signals directly to developing B-cells, and that Hh pathway activation was increased in developing B-cells from Gli3-deficient fetal liver. RNAsequencing confirmed that Hh-mediated transcription is increased in B-lineage cells from Gli3-deficient FL, and showed that these cells expressed reduced levels of B-lineage transcription factors and BCR/pre-BCR-signalling genes. We showed that expression of the master regulators of B-cell development, Ebf1 and Pax5, is reduced in developing B-cells from Gli3-deficient FL and increased in Shh-deficient FL, and that in vitro Shh-treatment or neutralisation can repress or induce their expression respectively.

Single-cell RNA-seq of embryonic day 17 (E17) mouse skin epithelial cells with or without Mettl3 knockout

Project description:We employed single-cell RNA sequencing to examine effects on steady-state RNA levels induced by METTL3 depletion in mouse skin epithelium during morphogenesis. YFP+ epidermal cells were isolated from E17 embryos with Mettl3 fl/+, Rosa16-YFP fl/+, K14Cre (Ctrl) and Mettl3 fl/fl, Rosa16-YFP fl/+, K14Cre (cKO) genotypes through FACS. Trypan blue staining indicates the ratio of living cells in each sample is >90%. 8000 single cells from each sample is processed with the Chromium™ Single Cell 3’ Library and Gel Bead Kit (V2) (10× Genomics, 120267) to prepare single-cell RNA-seq libraries, which is sequenced on Illumina NextSeq 500 sequenceras 26 × 57 × 8.

Skin samples were taken from control mice (untreated) or mice treated for 6 days or 14 days at twice a day dosing with vismodegib (75mg/kg body weight).
