Project description:Heterogeneous nuclear ribonucleoproteins (hnRNPs) are involved in many processes in RNA metabolism. In addition to their functions in the nucleus, hnRNPs can function in the replication of RNA viruses in the cytoplasm. In vesicular stomatitis virus (VSV)-infected cells, several hnRNPs relocalize from the nucleus to the cytoplasm. This raises the question of whether these hnRNPs are relocalized together with their host nuclear RNAs or whether they associate with new RNAs in the cytoplasm. hnRNP A1, hnRNP C1/C2, and hnRNP K were immunoprecipitated from mock- or VSV-infected cells, and RNAs were analyzed by high content RNA sequencing. Each hnRNP displayed a loss of interaction with cellular transcripts in favor of viral mRNAs. hnRNP A1 was preferentially associated with VSV phosphoprotein (P) mRNA; hnRNP C1/C2 was preferentially associated with VSV glycoprotein (G) mRNA, and hnRNP K bound viral transcripts in rank of abundance.

Project description:We report epigenetic changes in the chromatin accessibility landscape of retinal myeloid cells from mice preconditioned with 4xLPS injections persist after the initial inflammation has subsided. We compared the data of scATAC-seq performed on nuclei extracted from sorted CX3CR1+ retinal cells from mice 3 days after CNV induction, preconditioned with either PBS or 4xLPS 1 month before, or Naïve retinas without CNV induction, preconditioned with PBS. After quality control, filtering and dimension reduction, a two-dimensional UMAP was performed on the remaining 835, 821, and 588 cells in the PBS, 4xLPS, and Naive groups respectively. Unbiased clustering was applied using Leiden algorithm, which partitioned CX3CR1+ myeloid cells into 8 distinct clusters (C1–C8). Based on previously described cell-specific gene signatures, we identified microglia (clusters C1, C2 and C3), monocytes (clusters C4 and C5), and macrophages (cluster C6). Gene expression scores identified C4 as circulating monocytes and C5 as a mixture of classical and inflammatory monocytes. The three microglial populations (C1, C2, and C3), harbor the greatest epigenetic diversity following induction of CNV or preconditioning. GSEA analysis revealed that the C2 subpopulation was characterized by considerable enrichment in opened chromatin regions corresponding to genes coding for inflammation-related pathways. In contrast, the C1 subpopulation showed higher numbers of closed chromatin in genes coding for inflammatory processes. Moreover, when compared to the C1 and C2 subpopulations, C3 had open chromatin regions only in two gene sets coding for inflammation-related pathways, and three gene sets with closed chromatin regions. Together, these data demonstrate that the chromatin landscape of retina-resident microglia is impacted differently by both the prior systemic exposure to LPS and by CNV.

Project description:Adult T-cell acute lymphoblastic leukemia (T-ALL) is an aggressive hematological malignancy still associated with poor outcome calling for new therapeutic options. DNA methylation landscapes of adult T-ALL remain largely uncharacterized. Here, we systematically analyzed the DNA methylation profiles of normal thymic sorted T-cell subpopulations and 143 primary adult T-ALLs as part of French GRAALL 2003-2005 trial. Our results indicated that T-ALL is epigenetically distinct from normal T-cell subpopulations and consisted of five major subtypes (C1-C5) which were either associating with co-occurring DNMT3A/IDH2 mutations (C1), TAL1 deregulation (C2), TLX3 (C3), TLX1/in cis-HOXA9 (C4) or in trans-HOXA9 (C5) overexpression. Importantly, our data identified an unexpected subset of hypermethylated T-ALL associated with poor outcome and primary therapeutic response. Using mouse xenografts, we showed that hypermethylated T-ALL samples displayed therapeutic response to the DNA hypomethylating agent, 5-Azacitidine, which significantly delayed tumor progression suggesting epigenetic-based therapies as a novel treatment option in hypermethylated T-ALL.
