SMARCA4 CUT&Tag profiling in parental and ARID1A-knockdown BxPC3 pancreatic cancer clones

ABSTRACT: This Series profiles SMARCA4 (BRG1) chromatin occupancy by CUT&Tag in parental BxPC3 pancreatic ductal adenocarcinoma cells and selected control or ARID1A-knockdown clonal populations. The data were generated to examine whether residual SMARCA4 preferentially occupies regulatory regions associated with increased and variable chromatin accessibility after ARID1A loss. Drosophila spike-in nuclei were included for quantitative normalization.

Project description:This Series contains single-cell ATAC-seq datasets from clone-resolved and pooled perturbation experiments examining how ARID1A and other epigenetic modifiers influence chromatin-accessibility heterogeneity in pancreatic ductal adenocarcinoma cells. The datasets include the main 28-clone BxPC3 experiment, a large-scale pooled five-shRNA experiment, acute SMARCA4 degradation with AU-15330, and independent experiments in BxPC3, HPAC/HPAFII, SW1990, and SUIT-2 backgrounds. PseuMO-Tag lineage barcodes were used to connect single-cell chromatin profiles to clonal identity.

Single-cell RNA-seq profiling of ARID1A-loss-associated transcriptional heterogeneity and clonal diversification in pancreatic cancer cells

Project description:This Series contains additional single-cell RNA-seq datasets associated with a study of how loss of epigenetic regulators, particularly ARID1A, reshapes transcriptional heterogeneity in pancreatic ductal adenocarcinoma cells. The shPseuMO-Tag system couples genetic perturbation with clonal lineage tracing. The datasets include an initial epigenetic-modifier screen, an ARID1A knockdown time course, a large-scale pooled five-shRNA experiment, acute SMARCA4 degradation, independent experiments in multiple PDAC cell lines, and matched pre-injection and lung-colonization samples. In the independent multi-cell-line experiment, BxPC3, HPAC, SW1990, and SUIT-2 were profiled using independently derived clones, whereas HPAFII was analyzed as a pooled population because stable single-cell-derived HPAFII clones could not be established.

SMARCA4 regulates gene expression and higher-order chromatin structure in proliferating mammary epithelial cells

Project description:The packaging of DNA into chromatin plays an important role in transcriptional regulation and nuclear processes. Brahma related gene-1 SMARCA4 (also known as BRG1), the essential ATPase subunit of the mammalian SWI/SNF chromatin remodeling complex, uses the energy from ATP hydrolysis to disrupt nucleosomes at target regions. Although the transcriptional role of SMARCA4 at gene promoters is well-studied, less is known about its role in higher-order genome organization. SMARCA4 knockdown in human mammary epithelial MCF-10A cells resulted in 176 up-regulated genes, including many related to lipid and calcium metabolism, and 1292 down-regulated genes, some of which encode extracellular matrix (ECM) components that can exert mechanical forces and affect nuclear structure. ChIP-seq analysis of SMARCA4 localization and SMARCA4-bound super-enhancers demonstrated extensive binding at intergenic regions. Furthermore, Hi-C analysis showed extensive SMARCA4-mediated alterations in higher-order genome organization at multiple resolutions. First, SMARCA4 knockdown resulted in clustering of intra- and inter- sub-telomeric regions, demonstrating a novel role for SMARCA4 in telomere organization. SMARCA4 binding was enriched at TAD (Topologically Associating Domain) boundaries, and SMARCA4 knockdown resulted in weakening of TAD boundary strength. Taken together, these findings provide a dynamic view of SMARCA4-dependent changes in higher-order chromatin organization and gene expression, identifying SMARCA4 as a novel component of chromatin organization. Hi-C and RNA-seq experiments were conducted in MCF-10A shSCRAM and shSMARCA4 cells. SMARCA4 ChIP-seq was conducted in wildtype MCF-10A cells.

Genome-wide profiling of SMARCA4 in neuroblastoma cells [ChIP-seq]

Project description:To reveal the genome-wide targets of SWI/SNF complexes in neuroblastoma cells, we performed ChIP-seq of SMARCA4 (BRG1) in IMR-32, KELLY, and SK-N-DZ cells. We used these libraries to examine chromatin occupancy profiling. Analysis of locations reveal that SMARCA4 targets directly regulate sites regulated by the neuroblastoma core regulatory circuitry.

SWI/SNF inactivation in the endometrial epithelium leads to loss of epithelial integrity [Mouse EPCAM]

Project description:Although ARID1A mutations are a hallmark feature, mutations in other SWI/SNF (SWItch/Sucrose Non-Fermentable) chromatin remodeling subunits are also observed in endometrial neoplasms. Here, we interrogated the roles of Brahma/SWI2-related gene 1 (BRG1, SMARCA4), the SWI/SNF catalytic subunit, in the endometrial epithelium. BRG1 loss affects more than one-third of all active genes and highly overlaps with the ARID1A gene regulatory network. Chromatin immunoprecipitation studies revealed widespread subunit-specific differences in transcriptional regulation, as BRG1 promoter interactions are associated with gene activation, while ARID1A binding is associated with gene repression. However, we identified a physiologically relevant subset of BRG1 and ARID1A co-regulated epithelial identity genes. Mice were genetically engineered to inactivate BRG1 specifically in the endometrial epithelium. Endometrial glands were observed embedded in uterine myometrium, indicating adenomyosis-like phenotypes. Molecular similarities were observed between BRG1 and ARID1A mutant endometrial cells in vivo, including loss of epithelial cell adhesion and junction genes. Collectively, these studies illustrate overlapping contributions of multiple SWI/SNF subunit mutations in the translocation of endometrium to distal sites, with loss of cell integrity being a common feature in SWI/SNF mutant endometrial epithelia.
