Genome-wide maps of HIF1a binding sites in ccRCC cell line under hypoxia condition

ABSTRACT: We report the application of chromatin immunoprecipitation and next generation sequencing technology for HIF1a binding sites at genome wide level in a RCC (renal cell carcinoma) cell line under hypoxia conditions. We found HIF1a binding sites in Caki-2 cell line under hypoxia conditions. Especially, we found HIF1a bind to SPOP under hypoxia condition, which was further validated.

Identify HILPS-interacting proteins and HIF1a phosphorylation sites

Project description:To dissect the molecular mechanisms of HILPS in promoting cell survival under hypoxia, we conducted RNA pull-down assay in combination with mass spectrometry analysis to identify HILPS-interacting proteins. Pull-down of antisense HILPS was used as a negative control. To identify the potential phosphorylation site(s), we conducted the in vitro kinase assay in combination with mass spectrometry analysis using PLK1-T210D, recombinant GST-HIF1a and cold ATP. A kinase assay using PLK1-K82R was included as a control.

FOXA1 inhibits prostate cancer hypoxia program through transcriptional repression of HIF1A

Project description:We and others have previously shown FOXA1 is frequently mutated or downregulated in castration resistant prostate cancer (CRPC). Here we report a novel role for transcription factor FOXA1 in directly repressing HIF1A expression in prostate cancer cells. FOXA1 knockdown induced the expression of HIF1A and hypoxia signature genes, which were reduced by concomitant HIF1A knockdown or treatment with HIF1A inhibitor KC7F2. Thus, our data suggest FOXA1 loss induces aberrant hypoxia signaling and tumor progression in part via HIF1A.

Gene set enrichment analysis and ingenuity pathway analysis of metastatic clear cell renal cell carcinoma cell line

Project description:In recent years, genome wide RNA expression analysis has become a routine tool that offers a great opportunity to study and understand the key role of genes that contribute to carcinogenesis. Various microarray platforms and statistical approaches are implemented to identify genes that might serve as prognostic bio-markers and used for anti-tumor therapies in future. Metastatic renal cell carcinoma (mRCC) is a serious life-threatening disease. There are few treatment options for metastatic RCC patients. We performed one-color microarray gene expression (4X44K) analysis of metastatic RCC cell line Caki-1 and healthy kidney cell line ASE-5063. 1921 genes were differentially expressed in Caki-1 cell line (1023 up-regulated and 898 down-regulated). Gene set enrichment analysis (GSEA) and Ingenuity Pathway Analysis (IPA) approach was used to analyse these differentially expressed data from Caki-1. The objective of this research is to identify complex biological changes that occur during metastatic development using Caki-1 as a model RCC cell line. Our data suggests that there are multiple de-regulated pathways associated with mccRCC including ILK Signaling, Leukocyte Extravasation Signaling, IGF-1 Signaling, CXCR4 Signaling, and PI3K/AKT Signaling. The IPA upstream analysis predicted top transcriptional regulators which are wither activated or inhibited such as ER, TP53, KDM5B, SPDEF, CDKN1A. The GSEA approach was used to further confirm enriched pathway data following IPA analysis.
