Serum miRNA profiling by quantitative RT PCR [RT-PCR Array 2]

ABSTRACT: Initial screening, the expression of 125 mature miRNA was compared between pooled control and autism samples by two microarray analysis. The differential expression of 14 miRNA was further validated by SYBR green quantitative PCR of Individual samples. Thirteen miRNAs were differetially expressed in autistic individuals compared to the controls (8 upregulated and 5 down regulated). miR-151a-3p, miR-181b-5p, miR-320a, miR-328, miR-433, miR-489, miR-572, and miR-663a were downregulated, while miR-101-3p, miR-106b-5p, miR-130a-3p, miR-195-5p, and miR-19b-3p were upregulated. We have identified a set of serum miRNAs that could be used as non-invasive biomarkers for autism.

To study the each function of let-7d-3p, let-7e-5p,miR-146a-5p,miR-130a-3p, miR-151a-3p which are significantly upregulated in the plasma of atopic patients, we performed mimic-transfected THP-1 cells, a mononuclear cell line, and performed comprehensive genetic analysis.

Screening of differentially expressed circulating microRNAs during osteoporosis

Project description:To explore the variation of serum microRNA expression during osteoporosis, we have employed microRNA microarray expression profiling as a discovery platform to identify microRNAs with the potential to diagnose osteoporosis from healthy and osteopenia individuals for clinical use. Whole blood from healthy, osteopenic and osteoporotic donors was collected, and the sera were separated. Twenty two microRNAs (miR-15a-5p, miR-29b-5p, miR-30c-2-3p, miR-145-5p, miR-199a-5p, miR-301a-3p, miR-424-5p, miR-497-5p, miR-526b-5p, miR-550a-5p, miR-575, miR-654-5p, miR-663a, miR-708-5p, miR-877-3p, miR-1246, miR-1260b, miR-1299, miR-1323, miR-4447, miR-4769-3p and miR-5685) were finally used for further detection of osteoporosis diagnosis.

Real-time quantitative PCR analysis of shed microvesicles and exosomes released by human colorectal cancer LIM1863 cell lines

Project description:Secreted microRNAs (miRNAs) enclosed within extracellular vesicles (EVs) play a pivotal role in intercellular communication by regulating recipient cell gene expression and affecting target cell function. Here, we report the isolation of three distinct EV subtypes from the human colon carcinoma cell line LIM1863--shed microvesicles (sMVs) and two exosome populations (immunoaffinity isolated A33-exosomes and EpCAM-exosomes). Deep sequencing of miRNA libraries prepared from parental LIM1863 cells/derived EV subtype RNA yielded 254 miRNA identifications, of which 63 are selectively enriched in the EVs--miR-19a/b-3p, miR-378a/c/d, and miR-577 and members of the let-7 and miR-8 families being the most prominent. Let-7a-3p*, let-7f-1-3p*, miR-451a, miR-574-5p*, miR-4454 and miR-7641 are common to all EV subtypes, and 6 miRNAs (miR-320a/b/c/d, miR-221-3p, and miR-200c-3p) discern LIM1863 exosomes from sMVs; miR-98-5p was selectively represented only in sMVs. Notably, A33-Exos contained the largest number (32) of exclusively-enriched miRNAs; 14 of these miRNAs have not been reported in the context of CRC tissue/biofluid analyses and warrant further examination as potential diagnostic markers of CRC. Surprisingly, miRNA passenger strands (star miRNAs) for miR-3613-3p*, -362-3p*, -625-3p*, -6842-3p* were the dominant strand in A33-Exos, the converse to that observed in parental cells. This finding suggests miRNA biogenesis may be interlinked with endosomal/exosomal processing. Small RNA-seq analysis of circulating miRNAs to identify phenotypic variability in Friedreich's ataxia patients

Project description:Friedreich’s ataxia (FRDA; OMIM 229300), an autosomal recessive neurodegenerative mitochondrial disease, is the most prevalent hereditary ataxia. In addition, FRDA patients showed additional non-neurological features such as scoliosis, diabetes and cardiac complications. Hypertrophic cardiomyopathy, which is found in two thirds of patients at the time of diagnosis, is the primary cause of death in these patients. In this data set, using small RNA-sequencing of small RNA purified from plasma samples of FRDA patients and controls we identified differential expression of miRNAs (hsa-miR-128-3p, hsa-miR-625-3p, hsa-miR-130b-5p, hsa-miR-151a-5p, hsa-miR-330-3p, hsa-miR-323a-3p, and hsa-miR-142-3p) between both groups. In addition, we found that miR-323a-3p can be used as a biomarker for differentiation of FRDA patients with cardiac problems. Identification of miRNA signatures could therefore provide new molecular explanation for pathological mechanisms occurring during the natural history of the FRDA. Since miRNA levels change with disease progression and pharmacological interventions, miRNAs will contribute to design new therapeutic strategies and improve clinical decisions. Plama miRNA profiles of 25 Friedreich's ataxia patients and 17 healthy subjects were generated by deep sequencing using Illumina HiScan SQ.

Project description:To identify differentially expressed genes by anti cancer treatments (microRNAs or siRNAs) in human cancer, several cell lines (pancreatic cancer, esophageal cancer, bladder cancer, prostate cancer, renal cell carcinoma and lung squamous cell carcinoma) were subjected to Agilent whole genome microarrays. Human cell lines (Panc-1, sw1990, TE8, TE9, A549, MRC-5, BOY, T24, PC3, C4-2, 786-O, A-498 and EBC-1) were treated with miRNAs (miR-375, miR-29a, miR-26a, miR-145-5p, miR-145-3p, miR-218, miR-320a), siRNAs (si-MMP11, si-LAMP1, si-LOXL2, si-PLOD2, si-UHRF1, and si-FOXM1).

Selection of endogenous control and identification of significant microRNA deregulations in cervical cancer

Project description:Cervical cancer is a malignant disease that causes around 350 000 deaths annually. One of the essential things in enhancing the survival rates of cervical cancer is the availability of high-quality, sensitive, and specific diagnostic tests capturing the early stages of the disease. In this study, we analyzed the differential expression of microRNA in cervical cancer FFPE tissue samples. The comprehensive miRNA expression profile was detected using modern small-RNA sequencing technology, and the results were validated by real-time PCR. The relative expression of selected miRNAs was determined using the 2-ΔΔCt method. Moreover, two strategies for endogenous control selection were compared. miRNA profiling by small-RNA sequencing and a commercially supplied microfluidic card with 30recommended endogenous controls predesigned by the manufacturer. The RefFinder algorithm and coefficient of variation were used for endogenous control selection. A combination of miR-181a-5p and miR-423-3p was chosen as the most optimal normalizer. Statistically significant upregulation ofmiR-320a-3p, miR-7704, and downregulation of miR-26a-5p was detected, so we propose the combination as a new potential miRNA cervical cancer diagnostic panel. Using ROC curve analysis, the proposed panel showed 93.33% specificity and 96.97% sensitivity with AUC = 0.985. Inconclusion, our study suggests an optimal combination of two endogenous miRNAs for data normalization of miRNA expression studies in the cervical tissue (miR-181a-5p and miR-423-3p) and a novel diagnostic marker panel of three miRNAs (miR-320a-3p, miR-7704, miR-26a-5p) for cervical cancer.

Identification of miRNAs enriched in Extracellular vesicles derived from serum samples of breast cancer patients

Project description:Purpose: In this study, we performed RNA-seq analysis as a screening strategy to identify EV-miRNAs derived from serum of well clinically annotated breast cancer (BC) patients from South of Brazil. Methods: EVs from three groups of samples, healthy controls (CT), luminal A (LA), and triple negative (TNBC), were isolated from serum using a precipitation method and analyzed by RNA-seq (screening phase). Subsequently, four EV-miRNAs (miR-142-5p, miR-150-5p, miR-320a, and miR-4433b-5p) were selected to be quantified by RT-qPCR in individual samples (test phase). Results: A panel composed of miR-142-5p, miR-320a, and miR-4433b-5p discriminated BC patients from CT with an AUC of 0.8387 (93.33% sensitivity, 68.75% specificity). In addition, the combination of miR-142-5p and miR-320a, presented an AUC of 0.941 (100% sensitivity, 93.80% specificity) in distinguishing LA patients from CT. Interestingly, decrease expression of miR-142-5p and miR-150-5p were significantly associated with more advanced tumor grades (grade III), while the decrease expression of miR-142-5p and miR-320a with larger tumor size. Conclusion: These results provide insights into the potential application of EVs-miRNAs from serum as novel specific markers for early diagnosis of BC.
