Loss of Asxl2 leads to myeloid malignancies in mice. [RNA-Seq]

ABSTRACT: Total RNA was isolated from mouse Asxl2-/- and WT LK cells following standard protocol with TRIZol reagent (Life Technologies) followed by RNA library preparation with the Illumina TruSeq strand-specific mRNA sample preparation system. All RNA-seq libraries were sequenced with a read length of single-end 75bp using the Illumina NextSeq 500, and final of over 45 million reads per sample.

Project description:LK cells of each mouse genotype were fixed with 1% formaldehyde for 15 min and quenched with 0.125 M glycine. Chromatin was isolated by the addition of lysis buffer, followed by shearing with Bioruptor Pico with water cooler (Diagenode, Seraing, Belgium). The DNA was sheared to an average length of 300-500 bp. Genomic DNA regions of interest were isolated using antibodies against H3K27ac (Diagenode, C15410196), H3K4me1 (C15410194), and H3K4me2 (Abcam, ab32356). Complexes were washed, eluted from the beads with SDS buffer, and subjected to RNase and proteinase K treatment. Crosslinks were reversed by incubation overnight at 65°C, and ChIP DNA was purified by phenol-chloroform extraction and ethanol precipitation. After the measurement of DNA concentration with Qubit3.0, the libraries were prepared and sequenced on an Illumina NextSeq 500.

Project description:Mice with conditionally deactivating mutations in Mycn (Mycnfl/fl) or mir17-92 & mir106b (mir17-92fl/fl ; mir106b-/-) were crossed with mice expressing Cre-recombinase driven by the Prx1 promoter (Prx1Cre). Embryos were collected at E10.5, and distal compartment of hind- and fore-limbs were isolated from wild-type and conditional knock-out embryos (n=3 replicates per biologic group). Total RNA was extracted from each specimen with Trizol, and used in RNA-seq library preparation with Illumina Truseq mRNA library kit. Libraries were sequenced on the Illumina NextSeq system with 75bp single end reads.

RNA sequencing comparing different stages of leukemic progression in a mouse model of severe congenital neutropenia (SCN)

Project description:To address how Csf3r and RUNX1 mutations in combination with CSF3 administration affect hematopoiesis in vivo, we performed serial transplantation experiments. Lineage-negative Csfr-d715 BM cell cells were lentivirally transduced with the patient specific RUNX1-D171N (RHD) mutant or an empty vector control. An additionaly acquired mutation in Cxxc4 in mouse 29 transformed the pre-leukemic condition, characterized by excess pheripheral lineage- c-kit+ (LK) myeloblasts, into acute myeloid leukemia (AML). LK blasts were FACS sorted in TriZol and RNA was isolated according to the manufacturer’s protocol. SMARTer Ultra Low Input RNA kit for sequencing (Clontech, v4 Cat# 634891) was used to generate cDNA. Sequencing libraries were generated using TruSeq Nano DNA Sample Preparation kits (Illumina, Cat# 20015964), according to the low sample protocol and paired-end sequenced on a HiSeq 2500 (Illumina).

RNA was harvested 48 hours post transduction with Ambion RiboPure RNA Purification Kit (Thermo Fisher) and RNA-Seq libraries were generated using TruSeq RNA Library Prep Kit (Illumina). Libraries were sequenced on 75bp single-end reads using a NextSeq (Illumina).
