2023_GNPS_MolecularNetworking_Workshop_CMMC

ABSTRACT: Example files for a GNPS Molecular Networking Workshop held online as part of the Collaborative Microbial Metabolite Center. Data are composed of two fecal samples from the American Gut Project (MSV000080673) and three samples (and their media blanks) from cultured bacteria with media containing bile acids (MSV000084475). Data were acquired in a Maxis Impact Q-TOF mass spectrometer (Bruker Daltonics) equipped with ESI source (positive ionization mode).

Untargeted metabolomics workshop report: quality control considerations from sample preparation to data analysis

Project description:The Metabolomics workshop on experimental and data analysis training for untargeted metabolomics was hosted by the Proteomics Society of India in December 2019. The Workshop included six tutorial lectures and hands-on data analysis training sessions presented by seven speakers. The tutorials and hands-on data analysis sessions focused on workflows for liquid chromatography-mass spectrometry (LC-MS) based on untargeted metabolomics. We review here three main topics from the workshop which were uniquely identified as bottlenecks for new researchers: a) experimental design, b) quality controls during sample preparation and instrumental analysis and c) data quality evaluation. Our objective here is to present common challenges faced by novice researchers and present possible guidelines and resources to address them. We provide resources and good practices for researchers who are at the initial stage of setting up metabolomics workflows in their labs. Proteins that interact physically with Drosophila blanks

Project description:RNA interference targets aberrant transcripts with cognate small interfering RNAs, which derive from double-stranded RNA precursors through nucleolytic processing. Several functional screens have identified Drosophila blanks/lump (CG10630) as a facilitator of RNAi in cultured cells, yet its molecular function has remained unknown. The protein carries two dsRNA binding domains (dsRBD) and blanks mutant males have a spermatogenesis defect. We demonstrate that blanks selectively boosts RNAi triggered by dsRNA of nuclear origin. Blanks binds dsRNA in vitro, shuttles between nucleus and cytoplasm and the abundance of certain endogenous siRNAs is reduced in blanks mutant testes. Transgenic expression of a Blanks protein variant with increased nuclear retention reduces endogenous siRNA abundance unless the protein also carries a mutation that prevents binding of dsRNA to the second dsRBD. Blanks thus facilitates the export of dsRNA to the cytoplasm for further processing by the canonical RNAi machinery. In contrast, rescue of male fertility in blanks mutant animals was independent of RNA binding to the second dsRBD, consistent with a previous report that linked fertility to the first dsRBD of Blanks. The role of blanks in spermatogenesis appears thus unrelated to its role in dsRNA export.
