GNPS Myxococcus xanthus Metobolome

ABSTRACT: M. xanthus was cultured in 50 mL, 250 mL, and 1 L volumes. They were then extracted using XAD7 and methanol. Two additional cultures, a 50 mL culture and a 250 mL culture, were extracted using ethyl acetate. The extractions were then analyzed using MS.

Metabolomic Profiling of Non-target Metabolites in Streptomyces sp. LZZY-S40

Project description:This study aimed to characterize the non-targeted metabolite profile of Streptomyces sp. LZZY-S40 to explore its potential for producing bioactive secondary metabolites. The strain LZZY-S40 was cultivated on ISP 3 agar plates at 28°C for 7 days. Spores were harvested and inoculated into 250 mL Erlenmeyer flasks containing 50 mL of seed medium (pH 7.2–7.4) for 48 hours at 28°C with shaking at 250 rpm. The seed culture (8% v/v) was then transferred into fermentation medium and incubated under the same conditions for 7 days. After fermentation, the culture broth was centrifuged at 12,000 rpm for 10 minutes to separate the supernatant from the mycelial biomass. The supernatant was extracted three times with ethyl acetate, and the mycelial pellet was extracted with methanol. Organic extracts were concentrated under reduced pressure at temperatures below 40°C. The combined crude extracts were analyzed by untargeted liquid chromatography–mass spectrometry (LC–MS). Data were acquired in both positive and negative ionization modes across an m/z range of 50-1200, with chromatographic separation achieved using a gradient elution program at a flow rate of 400 μL/min and a column temperature of 40°C.

Transcriptomic Analysis of Candida boidinii Wild-Type Strain CICC#33029 and Its Engineered L-Lactic Acid-Producing Chassis Strain LA001-14 Cultured with Glucose or Methanol as the Sole Carbon Source

Project description:Single colonies of the wild-type Candida boidinii strain CICC#33029 and its derived L-lactic acid-producing chassis strain LA001-14 were inoculated into test tubes containing 3 mL of YPD medium and cultured overnight. Subsequently, 3 mL of the culture was transferred to a 250 mL Erlenmeyer flask containing 100 mL of liquid YPD medium and incubated at 30°C with shaking at 250 rpm for 12 hours. Cells were then harvested by centrifugation at 6,000 × g for 5 minutes and washed twice with phosphate-buffered saline (PBS). The cell pellets were resuspended in 100 mL of liquid YPD medium (supplemented with 2% w/v glucose) or YPM medium (supplemented with 2% w/v methanol) in 250 mL Erlenmeyer flasks. Following 6 hours of incubation at 30°C and 250 rpm, yeast cells were collected by centrifugation at 6,000 × g for 5 minutes and flash-frozen in liquid nitrogen. Total RNA was extracted from the samples using TRIzol reagent (Invitrogen, Grand Island, USA) and subjected to high-throughput RNA sequencing. The 150-nt paired-end RNA-seq libraries were commercially prepared by Novogene Biotechnology Co. Ltd (Tianjin, China) and sequenced on the Illumina NovaSeq 6000 platform (Illumina, San Diego, USA).

A Unique Ribosome Signature Reveals bacterium Translation Initiation Sites

Project description:Overnight stationary cultures of wild type S. Typhimurium (Salmonella enterica serovar Thyphimurium - strain SL1344) grown in LB media at 37°C with agitation (200 rpm) were diluted at 1:200 in LB and grown until they reached and OD600 of 0.5 (i.e., logarithmic (Log) phase grown cells). Bacterial cells were collected by centrifugation (6000 × g, 5 min) at 4°C, flash frozen in liquid nitrogen and cryogenically pulverized using liquid nitrogen cooled pestle and mortar. The frozen pellet of a 50 ml culture was re-suspended and thawed in 1 ml ice-cold lysis buffer (50 mm NH4HCO3 (pH 7.9) supplemented with a complete protease inhibitor cocktail tablet (Roche Diagnostics GmbH, Mannheim, Germany) and subjected to mechanical disruption by two repetitive freeze-thaw and sonication cycles (i.e. 2 minutes of sonication on ice for 20-s bursts at output level 4 with a 40% duty cycle (Branson Sonifier 250; Ultrasonic Convertor)). The lysate was cleared by centrifugation for 15 min at 16,000 × g and the protein concentration measured using the protein assay kit (Bio-Rad) according to the manufacturer's instructions. The lysate was added Gu.HCl (4M f.c.) and subjected to N-terminal COFRADIC analysis. Free amines were blocked at the protein level making use of an N-hydroxysuccinimide ester of (stable isotopic encoded) acetate (i.e. NHS esters of 13C2D3 acetate), which allows distinguishing in vivo and in vitro blocked N-terminal peptides. The modified protein sample was digested overnight with sequencing-grade modified trypsin (1/100 (w/w trypsin /substrate)) at 37°C and subsequent steps of the N-terminal COFRADIC procedure were performed.
