Array CGH data of A. oryzae strains bearing targeted tandem chromosomal duplications

Project description:We here describe the first successful construction of a targeted tandem duplication of a large chromosomal segment in Aspergillus oryzae. The targeted tandem chromosomal duplication was achieved by using strains that had 5’ΔpyrG upstream of the region targeted for tandem chromosomal duplication and 3’ΔpyrG downstream of the target region. Consequently, strains bearing a 210-kb targeted tandem chromosomal duplication near the centromeric region of chromosome 8 and strains bearing a targeted tandem chromosomal duplication of a 700-kb region of chromosome 2 were successfully constructed. The strains bearing the tandem chromosomal duplication were efficiently obtained from the regenerated protoplast of the parental strains. However, the generation of the chromosomal duplication did not depend on the introduction of double-stranded breaks (DSBs) by I-SceI. The chromosomal duplications of these strains were stably maintained after five generations of culture under non-selective conditions. The strains bearing the tandem chromosomal duplication in the 700-kb region of chromosome 2 showed highly increased protease activity in solid-state culture, indicating that the duplication of large chromosomal segments could be a useful new breeding technology and gene analysis method.

A Systems Biology Approach to Emerging Respiratory Viral Diseases

Project description:This submission corresponds to peptides identified from proteomics analysis of tryptic digests of lung homogenates from C57Bl/6 mice infected with avian influenza (A/VN/1203/04). Mice were infected at 10e2, 10e3, or 10e4 pfu (n = 5 each) and sacrificed at 1, 2, 4, and 7 d post-infection. Aliquots of lung proteins were combined to create two pools corresponding to early (1 and 2 d post-infection) and late (4 and 7 d post-infection) infection and each pool was then subjected to tryptic digestion, followed by strong-cation exchange fractionation, resulting in 24 fractions each. Capillary LC-MS/MS analysis was then performed on each fraction. This submission corresponds to proteomics data collected from capillary LC-MS/MS analysis of the early infection pool. The MS/MS datasets were searched with SEQUEST using no enzyme search rules, and the peptide identification results were filtered using the following cutoffs; XCorr >= 1.6, 2.4, or 3.2 for 1+, 2+, or 3+ for fully tryptic peptides, and >= 4.3 or 4.7 for 2+ or 3+ partially tryptic or non-tryptic protein terminal peptides. Additionally, to reduce the total data size to a reasonable level, each spectrum was filtered to only include the top 100 most abundant ions in each 100 m/z-wide window. This submission is the aggregation of 24 individual LC-MS/MS analyses into one pseudo dataset. Selection of reference peptides for absolute quantification of budding yeast proteome

Project description:Absolute quantification of proteome is one of the most important tasks in proteomic research. The aim in this analysis is selection of reference tryptic peptides used for stable isotope-labeled standard, based on their spectral peak intensities. Approximate abundance is also calculated by label-free quantitative method, in which identification frequency (counts of peptide spectral matchings) in each protein is normalized by observability of peptide ions to calculate relative copy number of proteins. For proteins with higher relative copy number, peptide ions that fulfill following criteria — 2- or 3-charge state, without methionine residues and well known post-translational modification sites — are selected as reference tryptic peptides.

Pregnancy changes expression in peripheral blood mononuclear cells of healthy donors

Project description:Background: pregnancy is associated with reduced activity of multiple sclerosis (MS). However, the biological mechanisms underlying this pregnancy-related decrease in disease activity are poorly understood. This data series contains the subset of data used to generate a healthy donors signature comparing female healthy specimens before pregnancy with respect to female healthy specimens at ninth month pregnancy. Subjects were followed in the outpatients clinic and blood was collected before pregnancy and at the following time points during pregnancy: first trimester (gestational age at sampling 12 weeks), second trimester (24 weeks), and third trimester (36 weeks). Before-pregnancy samples were obtained in a treatment-free period and after anticonceptional drug withdrawal. Peripheral blood mononuclear cells (PBMCs) obtained from 11 women (7 healthy donors before pregnancy and 4 healthy donors at 9th month pregnancy) were analyzed by oligonucleotide microarray technology.

Direct in-bone protein digestion with subsequent LC separation and trapped ion mobility MS detection of released peptides as an effective tool for the proteomic characterization of bone tissues

Project description:Common pathological changes in bone tissues like osteomas or exostoses remain not fully understood at the molecular level due to the difficulties in analyzing bone tissues in which they occur. Therefore, new rapid and powerful techniques are needed that could become routine tools for such analysis. The primary aim of this study was to evaluate whether direct in-bone tryptic protein digestion followed by LC separation and trapped ion mobility MS detection and identification of released peptides is able to identify sufficient numbers of proteins in above mentioned bone tissues. The second aim was to verify whether the mathematical analysis of the obtained MS data would have a potential to distinguish pathological and control healthy bone tissues. It turned out that this approach made possible to identify altogether 4810 proteins in samples of control healthy skull bone tissues, 6284 proteins in pathological skull bone tissues, and 3000 proteins in mandibular bone tissues. Mathematical analysis of obtained MS data enabled to discriminate control healthy and pathological skull bone tissues samples with accuracy of 87%.

Project description:Tandem Mass Tag (TMT) technology is an in vitro peptide labeling technique developed by Thermo Fisher Scientific, a peptide labeling technology developed in vitro. The technology uses six (TMTsixplex™ Isobaric Label Reagent Set) or 10 (TMT10plex™ Isobaric Label Reagent Set) isotope labels by labeling peptide specific amino acid sites. In TMT experiments, the relative and absolute amounts of proteins in up to 10 different samples can be compared flexibly by tandem mass spectrometry analysis. In TMT experiments, whole proteins from tissue cells are obtained by protein extraction, and the whole proteins are enzymatically cleaved into peptides by trypsin, and the TMT reagents are used to label all the obtained peptides. The TMT reagent consists of three main components: a reporter group, an equilibrium group and a peptide reaction group.
