Project description:Cell-surface proteins represent an important class of molecules for therapeutic targeting and defining cellular phenotypes. However, their enrichment and detection via mass spectrometry-based proteomics remains challenging due to low abundance, posttranslational modifications, hydrophobic regions, and processing requirements. To improve the identification of cell-surface proteins via their corresponding N-linked glycopeptides (N-glycopeptides), we optimized a Cell-Surface Capture (CSC) workflow which incorporates magnetic bead-based processing. Using this approach, we evaluated labeling conditions (biotin tags and catalysts), enrichment specificity (streptavidin beads), missed cleavages (lysis buffers), non-enzymatic deamidation (digestion and de-glycosylation buffers), and data acquisition methods. Our findings support the use of alkoxyamine-PEG4-biotin plus 5-methoxy-anthranilic acid and streptavidin magnetic beads for maximal N-glycopeptide detection. Furthermore, single-pot solid-phased-enhanced sample-preparation (SP3) circumvented the need to isolate cell membranes by affording the use of strong detergents and chaotropes for protein extraction. Notably, with semi-automated processing, sample handling was simplified and between ~600-900 N-glycoproteins were identified from only 25-200µg of HeLa protein. Overall, the improved efficiency of the magnetic-based CSC workflow allowed us to identify both previously reported and novel N-glycosites with less material and high reproducibility, and should help advance the field of surfaceomics by providing insight in cellular phenotypes not previously documented.

Project description:LincRNA-EPS is a long noncoding RNA that is expressed in macrophages and downregulated upon exposure to diverse microbial products. Analysis of macrophages from lincRNA-EPS-deficient mice revealed a specific role for this lincRNA in restraining immune response gene (IRG) expression. Mechanistically, lincRNA-EPS associates with chromatin at regulatory regions of IRGs to repress their transcription. To gain insight into the molecular function of lincRNA-EPS on chromatin, we generated ATAC-Seq libraries from wildtype and lincRNA-EPS-deficient macrophages stimulated with LPS.

Project description:Extracellular polymeric substances (EPS) produced by bacteria form a matrix for the complex three-dimensional architecture of biofilms. The EPS matrix of a biofilm is primarily composed of polysaccharides, proteins and extracellular DNA (eDNA). In addition to supporting the community structure, the EPS matrix protects bacterial biofilms from the environment. Specifically, the EPS matrix reduces the penetration of antimicrobial agents into the biofilm, thereby reducing their efficiency. Strategies for disrupting the formation of the EPS matrix can therefore lead to a more efficient use of antimicrobial agents. Here, we examine the biofilm-disrupting activity of vitamin C (sodium ascorbate). Quantitative proteomics analysis of vitamin C treated biofilms show that exposure to vitamin C inhibits quorum sensing and other regulatory mechanisms underpinning biofilm development. This results in inhibition of the EPS biosynthesis, and depletion of the polysaccharide component of the matrix. Once the EPS content is reduced beyond a critical point, bacterial cells get fully exposed to the medium, thereby experiencing a planktonic-like state. At this stage, the cells are more susceptible to killing, either by vitamin C-induced oxidative stress as reported here, or by other antibacterial compounds or treatments.

Project description:Genome-wide transcriptional profiling shows that reducing gravity levels in the International Space Station (ISS) causes important alterations in Drosophila gene expression. However, simulation experiments on ground, without space constraints, show weaker effects than space environment. A global and integrative analysis using the M-bM-^@M-^\gene expression dynamics inspectorM-bM-^@M-^] (GEDI) self-organizing maps, reveals a subtle response of the transcriptome using different populations and microgravity and hypergravity simulation devices. These results suggest that, in addition to behavioural responses that can be detected also at the gene expression level, the transcriptome is finely tuned to normal gravity. The alteration of this constant parameter on Earth can have effects on gene expression that depends both on the environmental conditions and the ground based facility used to compensate the gravity vector. Alternative and commons effects of mechanical facilities, like the Random Positioning Machine and a centrifuge, and strong magnetic field ones, like a cryogenically cooled superconductive magnet, are discussed. We compare the effects over the gene expression profile of different gender/age Drosophila imagoes in 3-4 days-long experiments under altered gravity conditions into three GBF ("Ground Based Facilities" for micro/hyper- gravity simulation) using whole genome microarray platforms. Descriptions of different GBFs ("treatments"): LDC means "Large Diameter Centrifuge". Samples can be placed under three conditions: inside LDC (at certain g level), at the LDC rotational control and at external 1g control (outside the LDC). RPM means "Random Positioning Machine". Project description:The aging of mammalian epigenomes fundamentally alters cellular functions, implicating organismal fitness and disease risk. However, the studies of this process typically use mouse models in the laboratory environment and neglect the impact of variation in social, physical, microbial, and other aspects of the living environment. We examined the aging differences between lab mice and “re-wilded” mice, which are C57BL6/J mice reintroduced into a controlled field environment with enhanced realism. Systematic analysis of age-associated methylation dynamics in the liver tissues suggests a genomic region-conditioned, faster epigenetic aging rate in field mice than in lab mice, implicating a 3D genome conformation change. The predicted age of lab mice by epigenetic clocks is closer to their actual age than that of field mice. These observations underscore the overlooked role of the social and physical environment in epigenetic aging.
