Immunoprecipitates of KDM1A in HepG2 cells with stably overexpressed KDM1A

ABSTRACT: KDM1A requires an adaptor protein with specific DNA-binding activity to recognize chromatin sequence. We constructed HepG2 cells stably overexpressing KDM1A-Flag tag using lentivirus. We performed Co-IP with Flag-gel and we used LC-MS to determine the immunoprecipitates of KDM1A.

Transcriptome analysis on TDP43 and SRSF3 downstream genes and binding RNAs in MDA-MB231 cells by Next Generation Sequencing

Project description:TDP43 and SRSF3 has been reported to be RNA-binding proteins; however their roles in breast cancer progression has not been examined previously. Here, we performed RNA-seq on MDA-MB231 cells stably expressed sh-control, shTDP43, shSRSF3 or sh-TDP43 and sh-SRSF3 using lentivirus in duplicates. In addition, MDA-MB231 cells with stable expression of flag-TDP43 or flag-SRSF3 were also generated by using lentivirus. RIP-seq was also applied to identify binding RNA against Flag antibodies.

Transcriptome profiling of HepG2 cells in Cdc20 overexpressed and downregulated condition

Project description:Cdc20 acts as a regulatory protein interacting with many other proteins at multiple points in the cell cycle. Here we tried to explore the novel transcription regulatory function of Cdc20 by means of altering Cdc20 level in HepG2 cells. We transiently over expressed Flag tagged Cdc20 (F) and siRNA mediated knocked down Cdc20(S) in HepG2 cell line and performed whole genome microarray analysis using illumina BeadChip Array. Significantly altered genes were subjected to the analysed by Ingenuity pathway analysis software (Build version: 302937) and crucial cellcycle and apoptotic pathways were found to be altered. These pathways could further be explored as anticancer therapy in liver carcinoma.

Project description:Investigation of whole genome gene expression level changes in hepatocellular carcinoma cell line hepG2 in regular culture, hepG2-slug in regular culture and hepG2-slug on Matrigel. Whole genome gene expression level changes have been compared in hepatocellular carcinoma cell line hepG2 in regular culture, hepG2-slug in regular culture and hepG2-slug on Matrigel. Roche NimbleGen micro-array analysis was employed to assess global genome expression in HepG2 in regular culture, HepG2-slug in regular culture and HepG2-slug on Matrigel. The results demonstrated that the up-regulated genes and the down-regulated genes increased significantly when HepG2-slug cells with VM forming ablity were cultured on Matrigel and formed VM.
