ACoTreSil – Trifolium incarnatum L – N-Si

ABSTRACT: Impact of silicon supply on accumulation of proteins from Trifolium incarnatum L and from Rhizobium leguminosarum bv trifolii (T354) in nodules of Trifolium incarnatum L cultivated under nitrogen deficiency conditions. For each modality, the nodules were separated from the root and their proteins extracted and analysed by mass spectrometry. The proteins of each species were analysed separately, and Trifolium proteins were used for GO enrichment, while Rhizobium proteins were classified manually using their Uniprot functions (due to the absence of a specific database).

Project description:To dissect differences in gene expression profile of soybean roots and root nodules, we have employed microarray analysis. Seeds of soybean (Glycine max L. cv. Nourin No. 2) were inoculated with rhizobia (Bradyrhizobium diazoefficiens USDA110) and were hydroponically cultivated under controlled conditions with nitrogen free culture solution (Saito et al. 2014). At 19 days after planting, each plant were treated with or without 5 mM nitrate for 24 hours. Roots and nodules from three plants were pooled with three biological replications, and total RNA was extracted.

Sugarcane transcriptome - ABA treatment

Project description:Plants (genotype SP80-3280, CTC, Brazil) cultivated in axenic cultures were transferred to a growth chamber at 26°C on a 16 h/8 h light/dark cycle with a photon flux density of 70 µE.m-2.s-1 and cultivated for 4 weeks. After this period, the phytohormone ABA (Sigma Chem. Co) was added to the culture medium to a final concentration of a 100 µmol.L-1. Control plants were treated with distilled water. Leaves were collected 0 h, 30 min, 1 h, 6 h and 12 h after exposure to ABA and immediately frozen in liquid nitrogen. Six plantlets were used for each time point. Differential compatibilities between rhizobium strains and cultivated and wild soybeans revealed by anatomical and RNA-seq analyses.

Project description:Various species of rhizobium establish compatible symbiotic relationships with soybean (Glycine max) leading to the formation of nitrogen-fixing nodules in roots. The formation of functional nodules is mediated through complex developmental and transcriptional reprogramming that involves the activity of thousands of plant genes. However, host transcriptome responses that determine the outcome of the symbiotic interactions leading to the formation of functional or non-functional nodules remain unexplored. In this study, we investigated differential compatibilities between rhizobium strains (Bradyrhizobium diazoefficiens USDA 110Bradyrhizobium sp. strain LVM 105) and cultivated and wild soybeans. The nodulation assays revealed that both USDA 110 and LVM 105 strains effectively nodulate G. soja but only USDA 110 can form symbiotic relationships with Williams 82. RNA-seq data revealed that USDA 110 and LVM 105 induce distinct transcriptome programming in functional mature nodules formed on G. soja roots where genes involved in nucleosome assembly, DNA replication, regulation of cell cycle, and defense responses play key roles. Transcriptome comparison also suggested that activation of genes associated with cell wall biogenesis and organization and defense responses together with downregulation of genes involved in the biosynthesis of isoprenoids and antioxidant stress are associated with the formation of non-functional nodules on Williams 82 roots. Moreover, our analysis implies that increased activity of genes involved in oxygen binding, amino acid transport, and nitrate transport differentiates between fully-developed nodules in cultivated versus wild soybeans.

All 8 treatments were analyzed regarding their proteomes in order to understand the requirements and effects of each SCFA on the metabolism.

Shotgun proteomic analysis of Bordetella pertussis response to iron availability

Project description:B. pertussis Tohama I was cultivated in iron-depleted or iron-repleted medium in order to monitor proteins which are influence by iron supply. More than 200 proteins displayed increased or decreased levels. Proteins involved in iron acquisition, biofilm production and oxidative stress response were increased during iron starvation. Limited iron supply caused on the other hand decreased levels of virulence factors regulated by the BvgAS system.

Comparative proteomics analysis of root and nodule mitochondria of soybean

Project description:Legumes perform symbiotic nitrogen fixation through rhizobial bacteroids housed in specialised root nodules. The biochemical process is energy‐intensive and consumes a huge carbon source to generate sufficient reducing power. To maintain the symbiosis, malate is supplied by legume nodules to bacteroids as their major carbon and energy source in return for ammonium ions and nitrogenous compounds. To sustain the carbon supply to bacteroids, nodule cells undergo drastic reorganisation of carbon metabolism. Here, a comprehensive quantitative comparison of the mitochondrial proteomes between root nodules and uninoculated roots was performed using data‐independent acquisition proteomics, revealing the modulations in nodule mitochondrial proteins and pathways in response to carbon reallocation. Corroborated our findings with that from the literature, we believe nodules preferably allocate cytosolic phosphoenolpyruvates towards malate synthesis in lieu of pyruvate synthesis, and nodule mitochondria prefer malate over pyruvate as the primary source of NADH for ATP production. Moreover, the differential regulation of respiratory chain‐associated proteins suggests that nodule mitochondria could enhance the efficiencies of complexes I and IV for ATP synthesis. This study highlighted a quantitative proteomic view of the mitochondrial adaptation in soybean nodules.

Ectopic expression of NAC094 induces premature nodule senescence in Lotus japonicus.

Project description:To investigate the function of NAC094 in vivo, we overexpressed NAC094 in the infected cells of nodules using an L. japonicus Lb2 expression cassette. To this end, we used a GUS overexpression construct as control and analysed stably transformed plants to detect symbiotic phenotypes. Results show that overexpression of NAC094 causes premature senescence of nodules. To identify the mechanism by which NAC094 regulates nodule senescence, we performed a transcriptome profiling analysis of nodules at 3 wpi. Around 13,850 differentially expressed genes (DEGs) were identified by comparing NAC-OE with control nodules (Log2FC > 1, FDR < 0.05). Of these, 7,516 were up-regulated (NAC-OE-UP) and 6,334 were down-regulated (NAC-OE-DOWN).

Time-course transcriptome analysis of mature nodules in Medicago truncatula grown in split-root under different nitrogen (N) supply

Project description:The experiment aim is the identification of the transcriptional response of mature nodules of Medicago truncatula inoculated with the strain MD4 of Sinorhizobium medicae in response to different nitrogen (N) supply (N-satiety and N-deficient conditions). We performed a time-course (1 and 3 days treatment) split-root experiment to identify plant systemic responses: the root systems of nodulated symbiotic plants were divided into two compartments, one of them treated and the other kept on control conditions. Nodules were isolated from the non-treated side of the split root and total RNA isolated for RNAseq analysis.

The plants were transferred to pots containing moist sand and were irrigated with Hoagland’s solution (Hoagland and Arnon, 1950). Regular watering was maintained for 90 days and suppressed after this period for the experimental group. Leaves were collected 24 h, 72 h and 120 h after exposure to drought conditions for the control and experimental groups. Samples were collected and immediately frozen in liquid nitrogen.
